Résumé : Indigenous territories comprise extensive areas of tropical forest and hold significant social and conservation value. Today, they are subject to various constraints and opportunities, and face many territorial transformations. These transformations are complex and multifaceted. They involve the adoption of new production and consumption modes, the modification of forms of social organisation and identity and territorial claims. However, the links between these on-going processes are still poorly understood, and make difficult to appreciate the adaptation dynamics of indigenous common natural resources management. This thesis is particularly concerned with the territorial dynamics of the Wayãpi and Teko indigenous people of the municipality of Camopi in French Guiana. It integrates methods that include land use analysis using remotely sensed data, socio-economic and agricultural systems analysis at the household scale, and empirical analysis on the influence of identity claims, kinship networks, and conservation policies. It shows that despite the residential settlement around local towns, the growth of cash income from wage labour and welfare, associated with strong kinship networks, allows the revival of mobility and the diversification of indigenous territorialities. Environmental policies implemented on the territory involve processes of identity and territorial claims and motivate the construction of a collective project of endogenous local development. A comparative approach with the situation of the wayãpi people living in Brazil and evolving in a completely different institutional, socio-economic and environmental context shows similar dynamics. Indigenous peoples of these two sites adopt "multi-local" land use systems, allowing them to extend their territory occupation and taking part of a broader dynamic of territorial and identity affirmation. They articulate forest and local town environments. This multi-local land use system can be interpreted as a new form of environmental governance, which overcomes the access difficulties to natural resources around local towns and ensures their sovereignty over the territory.
Les territoires amérindiens couvrent de vastes étendues de forêts tropicales et possèdent une forte valeur sociale et environnementale. Soumis à des contraintes et opportunités variées, ils sont de nos jours le siège de nombreuses transformations territoriales. Ces transformations sont complexes et multiformes. Elles impliquent l'adoption de nouveaux modes de production et de consommation, le réajustement des formes d'organisation sociale et des dynamiques de réaffirmation identitaire et territoriale. Or les liens entre tous ces processus sont encore mal compris, et rendent délicate la compréhension des dynamiques d'adaptation des systèmes amérindiens de gestion des ressources communes. Cette thèse s'intéresse particulièrement aux dynamiques territoriales des Amérindiens wayãpi et teko de la commune de Camopi en Guyane française. Elle intègre des données sur l'occupation du sol obtenues par télédétection, des données socio-économiques et productives à l'échelle des ménages et des données qualitatives sur les processus identitaires, les réseaux de parenté, les politiques de conservation et la gouvernance du territoire. Elle montre que malgré la sédentarisation de l'habitat autour des bourgs locaux, la croissance des revenus monétaires issus des emplois salariés et des aides sociales, combinée avec le maintien de réseaux de parenté et d'entraide, permet une redynamisation des systèmes de mobilité et une diversification des territorialités amérindiennes. De plus, les politiques environnementales mises en place sur le territoire impliquent des processus de territorialisation et de revendications identitaires et motivent la construction collective d'un projet de développement local endogène. Une approche comparative avec la situation des Amérindiens wayãpi vivant au Brésil et évoluant dans un contexte socio-économique, institutionnel et environnemental bien différent montre des dynamiques similaires. Les Amérindiens de ces deux pays adoptent des systèmes d'exploitation du territoire multi-locaux, leur permettant d'étendre leur occupation du territoire et s'inscrivant dans une dynamique de réaffirmation identitaire et territoriale. Ils articulent ainsi les espaces de la forêt et des bourgs. Cette forme d'exploitation multi-locale du territoire peut être interprétée comme une nouvelle forme de gouvernance environnementale, qui leur permet de contourner les difficultés d'accès aux ressources naturelles autour des bourgs et d'affirmer leur souveraineté sur le territoire.

The Amerindian genetic heritage is extremely poor in the French Antilles (Martinique and Guadeloupe archipelago). However, the early and important valorisation of the cultural Amerindian legacies has played a role, since the beginning of the 20th century, in the local expression of a specific cultural identity, distinct from the French national one. The absence of declared Amerindian descendants has for a part supported this strong valorisation. Unlike the African heritages, the Amerindian legacies were not linked to a painful and socially sensitive memory. However, before the last decades, the deep social integration of those legacies was limited by the progress of the identity building process. Nowadays, the identity discourse centered on "Antillanité" and "Créolité" notions allows the progressive disappearance of those bottlenecks and authorizes the transformation of those Amerindian legacies in French Antillean heritage elements socially recognised.
L'héritage amérindien est extrêmement faible du point de vue génétique dans les Antilles françaises. Cependant, sa valorisation importante et précoce a implicitement joué un rôle particulier dans l'expression d'une identité locale distincte de l'identité nationale française. Cette forte valorisation a sans doute été favorisée par le fait qu'en l'absence de descendants déclarés, l'histoire amérindienne, pour l'essentiel détachée du phénomène colonial, n'était liée à aucune mémoire douloureuse. Cependant, avant les dernières décennies, la place faite à cet héritage ne pouvait être que limitée du fait même de l'état de la pensée identitaire. Aujourd'hui, avec le développement d'un discours centré sur les notions de créolité et d'antillanité, les sources de ce blocage sont en train de céder petit à petit. Nous assistons ainsi à la transformation de cet héritage en un des éléments reconnus du patrimoine antillais.

Résumé : Biological invasions rank amongst the most deleterious components of global change inducing alterations from genes to ecosystems. The genetic characteristics of introduced pools of individuals greatly influence the capacity of introduced species to establish and expand. The recently demonstrated heritability of microbial communities associated to individual genotypes of primary producers makes them a potentially essential element of the evolution and adaptability of their hosts. Here, we characterized the bacterial communities associated to native and non-native populations of the marine green macroalga Caulerpa racemosa through pyrosequencing, and explored their potential role on the strikingly invasive trajectory of their host in the Mediterranean. The similarity of endophytic bacterial communities from the native Australian range and several Mediterranean locations confirmed the origin of invasion and revealed distinct communities associated to a second Mediterranean variety of C. racemosa long reported in the Mediterranean. Comparative analysis of these two groups demonstrated the stability of the composition of bacterial communities through the successive steps of introduction and invasion and suggested the vertical transmission of some major bacterial OTUs. Indirect inferences on the taxonomic identity and associated metabolism of bacterial lineages showed a striking consistency with sediment upheaval conditions associated to the expansion of their invasive host and to the decline of native species. These results demonstrate that bacterial communities can be an effective tracer of the origin of invasion and support their potential role in their eukaryotic host's adaptation to new environments. They put forward the critical need to consider the 'meta-organism' encompassing both the host and associated micro-organisms, to unravel the origins, causes and mechanisms underlying biological invasions.

Résumé : Tampa had no existing philanthropic or charitable institutions at the beginning of this immigration wave and, in comparison to other communities, religious institutions played a relatively modest role there. El Centro Español was founded by the Spanish elite who dominated Ybor City, to preserve their identity, provide recreational opportunities and to offer low-cost health care for the many single men and the increasing number of families settling in the area. The club's Sanatorio, completed in 1906, was probably the most modern and complete hospital in Florida at the time.

Résumé : Understanding the genetic mechanisms of speciation and basis of species differences is among the most important challenges in evolutionary biology. Two questions of particular interest are what roles divergent selection and chromosomal differentiation play in these processes. A number of recently proposed theories argue that chromosomal rearrangements can facilitate the development and maintenance of reproductive isolation and species differences by suppressing recombination within rearranged regions. Reduced recombination permits the accumulation of alleles contributing to isolation and adaptive differentiation and protects existing differences from the homogenizing effects of introgression between incipient species. Here, we examine patterns of genetic diversity and divergence in rearranged versus collinear regions in two widespread, extensively hybridizing sunflower species, Helianthus annuus and Helianthus petiolaris, using sequence data from 77 loci distributed throughout the genomes of the two species. We find weak evidence for increased genetic divergence near chromosomal break points but not within rearranged regions overall. We find no evidence for increased rates of adaptive divergence on rearranged chromosomes; in fact, collinear chromosomes show a far greater excess of fixed amino acid differences between the two species. A comparison with a third sunflower species indicates that much of the nonsynonymous divergence between H. annuus and H. petiolaris probably occurred during or soon after their formation. Our results suggest a limited role for chromosomal rearrangements in genetic divergence, but they do document substantial adaptive divergence and provide further evidence of how species integrity and genetic identity can be maintained at many loci in the face of extensive hybridization and gene flow.
