In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

The BioMart Community Portal (www.biomart.org) is a community-driven effort to provide a unified interface to biomedical databases that are distributed worldwide. The portal provides access to numerous database projects supported by 30 scientific organizations. It includes over 800 different biological datasets spanning genomics, proteomics, model organisms, cancer data, ontology information and more. All resources available through the portal are independently administered and funded by their host organizations. The BioMart data federation technology provides a unified interface to all the available data. The latest version of the portal comes with many new databases that have been created by our ever-growing community. It also comes with better support and extensibility for data analysis and visualization tools. A new addition to our toolbox, the enrichment analysis tool is now accessible through graphical and web service interface. The BioMart community portal averages over one million requests per day. Building on this level of service and the wealth of information that has become available, the BioMart Community Portal has introduced a new, more scalable and cheaper alternative to the large data stores maintained by specialized organizations.

For groundwater issues (potential leakages in waste repository, aquifer management ...), the development of modeling techniques is far ahead of the actual knowledge of aquifers. This raises two fundamental issues: 1) which and how much data are necessary to make predictions accurate enough for aquifer management issues; 2) which models remain relevant to describe the heterogeneity and complexity of geological systems. The French observatory H+ was created in 2002 with the twofold motivation of acquiring a large database for validating models of heterogeneous aquifers, and of surveying groundwater quality evolution in the context of environmental changes. H+ is a network of 4 sites (Ploemeur, Brittany, France; HES Poitiers, France; Cadarache, France; Campos, Mallorca, Spain) with different geological, climatic, and economic contexts. All of them are characterized by a highly heterogeneous structure (fractured crystalline basement for Ploemeur, karstified and fractured limestone for Poitiers, Cadarache and Mallorca), which is far to be taken into account by basic models. Ploemeur is exploited as a tap-water plant for a medium-size coastal city (15,000 inhabitants) for 20 years. Each site is developed for long term investigation and monitoring. They involves a dense network of boreholes, detailed geological and geophysical surveys, periodic campaigns and/or permanent measurements of groundwater flow, water chemistry, geophysical signals (including ground motions), climatic parameter, etc. Several large-scale flow experiments are scheduled per year to investigate the aquifer structure with combined geophysical, hydrogeological, and geochemical instruments. All this information is recorded in a database that has been developed to improve the sustainability and quality of data, and to be used as a collaborative tool for both site researchers and modelers. This project lasts now for 5 years. It is a short time to collect the amount of information necessary to apprehend the complexity of aquifers; but it is already enough to obtain a few important scientific results about the very nature of the flow heterogeneity, the origin and residence time of water elements, the kinetic of geochemical processes, etc. We have also developed new methods to investigate aquifers (in-situ flow measurements, flow experiment designs, groundwater dating, versatile in-situ probes, etc.). This experience aiming at building up long term knowledge appears extremely useful to address critical issues related to groundwater aquifers: the structure and occurrence of productive aquifer in crystalline basement, the assessment of aquifer protection area in the context of highly heterogeneous flow, the biochemical reactivity processes, the long term evolution of both water quantity and quality in the context of significant environmental changes, for instance.

Diploid budding yeast undergoes rapid mitosis when it ferments glucose, and in the presence of a non-fermentable carbon source and the absence of a nitrogen source it triggers sporulation. Rich medium with acetate is a commonly used pre-sporulation medium, but our understanding of the molecular events underlying the acetate-driven transition from mitosis to meiosis is still incomplete. We identified 263 proteins for which mRNA and protein synthesis are linked or uncoupled in fermenting and respiring cells. Using motif predictions, interaction data and RNA profiling we find among them 28 likely targets for Ume6, a subunit of the conserved Rpd3/Sin3 histone deacetylase-complex regulating genes involved in metabolism, stress response and meiosis. Finally, we identify 14 genes for which both RNA and proteins are detected exclusively in respiring cells but not in fermenting cells in our sample set, including CSM4, SPR1, SPS4 and RIM4, which were thought to be meiosis-specific. Our work reveals intertwined transcriptional and post-transcriptional control mechanisms acting when a MATa/α strain responds to nutritional signals, and provides molecular clues how the carbon source primes yeast cells for entering meiosis. Our integrated genomics study provides insight into the interplay between the transcriptome and the proteome in diploid yeast cells undergoing vegetative growth in the presence of glucose (fermentation) or acetate (respiration). Furthermore, it reveals novel target genes involved in these processes for Ume6, the DNA binding subunit of the conserved histone deacetylase Rpd3 and the co-repressor Sin3. We have combined data from an RNA profiling experiment using tiling arrays that cover the entire yeast genome, and a large-scale protein detection analysis based on mass spectrometry in diploid MATa/α cells. This distinguishes our study from most others in the field-which investigate haploid yeast strains-because only diploid cells can undergo meiotic development in the simultaneous absence of a non-fermentable carbon source and nitrogen. Indeed, we report molecular clues how respiration of acetate might prime diploid cells for efficient spore formation, a phenomenon that is well known but poorly understood.

After the 2009 Morakot typhoon, which triggered numerous large landslides in Taiwan, Mouyen et al. (2013)showed for the first time the potential of time-lapse gravity survey to infer the mass of sediments transferringby landsliding or through rivers. By providing an integrated measurement of masses, gravimetry might thus becomplementary to common methods used to assess the sediments discharge of rivers. But the masses of rocksdisplaced by Morakot were exceptionally large as a result of the record-breaking rainfalls brought by this typhoonand one might wonder to what extent time-lapse gravimetry could record such sediment transfers. In order tobetter assess the capabilities of this method, we set a time-lapse gravity network dedicated to the monitoring ofsuch sediments transfers in Paolai village (south-central Taiwan). Paolai is located near the large Laonong riverwhere temporary alluvial deposits of sediments exist and face steep mountain slopes likely to experience landslides.Both features are considered as potential source of mass transfers, and in turn of temporal gravity changes. Thefirst base gravity measurements were done in November 2015, using absolute and relative gravimeters, and will berepeated every year, before and after the typhoon season. In the same time, we also use a terrestrial lidar to scan thegeometry of both the river and the mountain slopes, hence providing a detailed topographical survey of the studiedarea. Adding Lidar measurements is an efficient strategy to solve for the non-uniqueness of gravity solutions.Meanwhile, we use the Eros morphodynamic model, that combine landsliding and flooding models, to investigatevarious scenarios of landsliding and subsequent sediment transport and compute the gravity changes on a virtualnetwork of gravimeters. This gives us insights on the expected order of magnitudes for these surface sedimenttransfers, which are useful to unravel the induced gravity signal from others sources such as local hydrology orvertical ground displacements. The modeling results also enable us to set network location that are best defined todetect mass changes associated with sediment transfer. The main objective of this study is to test whether timelapsegravity brings a new and reliable information compared to present methods monitoring sediments transfersand landscape evolution.

Defining homologous genes is important in many evolutionary studies but raises obvious issues. Some of these issues are conceptual and stem from our assumptions of how a gene evolves, others are practical, and depend on the algorithmic decisions implemented in existing software. Therefore, to make progress in the study of homology, both ontological and epistemological questions must be considered. In particular, defining homologous genes cannot be solely addressed under the classic assumptions of strong tree thinking, according to which genes evolve in a strictly tree-like fashion of vertical descent and divergence and the problems of homology detection are primarily methodological. Gene homology could also be considered under a different perspective where genes evolve as ``public goods,'' subjected to various introgressive processes. In this latter case, defining homologous genes becomes a matter of designing models suited to the actual complexity of the data and how such complexity arises, rather than trying to fit genetic data to some a priori tree-like evolutionary model, a practice that inevitably results in the loss of much information. Here we show how important aspects of the problems raised by homology detection methods can be overcome when even more fundamental roots of these problems are addressed by analyzing public goods thinking evolutionary processes through which genes have frequently originated. This kind of thinking acknowledges distinct types of homologs, characterized by distinct patterns, in phylogenetic and nonphylogenetic unrooted or multirooted networks. In addition, we define `` family resemblances'' to include genes that are related through intermediate relatives, thereby placing notions of homology in the broader context of evolutionary relationships. We conclude by presenting some payoffs of adopting such a pluralistic account of homology and family relationship, which expands the scope of evolutionary analyses beyond the traditional, yet relatively narrow focus allowed by a strong tree-thinking view on gene evolution.
