Résumé : The evolutionary potential of long-lived species, such as forest trees, is fundamental for their local persistence under climate change (CC). Genome–environment association (GEA) analyses reveal if species in heterogeneous environments at the regional scale are under differential selection resulting in populations with potential preadaptation to CC within this area. In 79 natural [i]Fagus sylvatica[/i] populations, neutral genetic patterns were characterized using 12 simple sequence repeat (SSR) markers, and genomic variation (144 single nucleotide polymorphisms (SNPs) out of 52 candidate genes) was related to 87 environmental predictors in the latent factor mixed model, logistic regressions and isolation by distance/environmental (IBD/IBE) tests. SSR diversity revealed relatedness at up to 150m intertree distance but an absence of large-scale spatial genetic structure and IBE. In the GEA analyses, 16 SNPs in 10 genes responded to one or several environmental predictors and IBE, corrected for IBD, was confirmed. The GEA often reflected the proposed gene functions, including indications for adaptation to water availability and temperature. Genomic divergence and the lack of large-scale neutral genetic patterns suggest that gene flow allows the spread of advantageous alleles in adaptive genes. Thereby, adaptation processes are likely to take place in species occurring in heterogeneous environments, which might reduce their regional extinction risk under CC

Résumé : Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.

Résumé : The blue mussel, Mytilus edulis, is a commercially important species, with production based on both fisheries and aquaculture. Dynamic Energy Budget (DEB) models have been extensively applied to study its energetics but such applications require a deep understanding of its nutrition, from filtration to assimilation. Being filter feeders, mussels show multiple responses to temporal fluctuations in their food and environment, raising questions that can be investigated by modeling. To provide a better insight into mussel–environment interactions, an experiment was conducted in one of the main French growing zones (Utah Beach, Normandy). Mussel growth was monitored monthly for 18 months, with a large number of environmental descriptors measured in parallel. Food proxies such as chlorophyll a, particulate organic carbon and phytoplankton were also sampled, in addition to non-nutritious particles. High-frequency physical data recording (e.g., water temperature, immersion duration) completed the habitat description. Measures revealed an increase in dry flesh mass during the first year, followed by a high mass loss, which could not be completely explained by the DEB model using raw external signals. We propose two methods that reconstruct food from shell length and dry flesh mass variations. The former depends on the inversion of the growth equation while the latter is based on iterative simulations. Assemblages of food proxies are then related to reconstructed food input, with a special focus on plankton species. A characteristic contribution is attributed to these sources to estimate nutritional values for mussels. M. edulis shows no preference between most plankton life history traits. Selection is based on the size of the ingested particles, which is modified by the volume and social behavior of plankton species. This finding reveals the importance of diet diversity and both passive and active selections, and confirms the need to adjust DEB models to different populations and sites.

Résumé : Cette étude se situe dans la perspective de l'analyse de l'évolution post-messinienne de la marge ouest-tyrrhénienne (programme Metyss). Les pentes accidentées des reliefs granitiques au dessus de la vallée du Cedrino sont couvertes de l'amont vers l'aval par des blocs chaotiques, des accumulations de poudingues et brèches polygéniques ou monogéniques qui sont irrégulièrement cimentées et, plus localement, par des séquences gravelo-sableuses granoclassées de crues torrentielles dessinant des structures en auge. Plus bas, d'autres séquences plutôt sablo-silteuses correspondent à des éventails de chenaux anastomosés de plaine alluviale. En transgression sur ces dépôts de piedmont ou plus ou moins directement sur un socle granitique ou encore schisteux, plusieurs faciès marins composés aussi de sables granitiques relativement bien triés sont observés en bordure d'un golfe. L'ensemble des dépôts ont livré une microfaune permettant de leur attribuer un âge Pliocène supérieur et parfois proche de la limite Pliocène-Pléistocène. Ils correspondent à des environnements bathymétriques variés (littoral côtier, pro-delta, plateforme ou haut de pente) qui se succèdent verticalement sur seulement quelques dizaines de mètres. Les successions observées ne correspondent pas à des séquences transgressives classiques: en plusieurs cas, la séquence débute par un dépôt relativement profond, puis montre des oscillations variables avec des tendances très littorales, avant l'émersion finale, ailleurs la séquence marine est réduite à un seul dépôt littoral. Ces séquences dont les termes sont variables dans l'espace impliquent une activité tectonique synsédimentaire qui est attestée par plusieurs accidents et par des éboulements de falaise. Enfin, tous ces dépôts marins et continentaux sont cachetés par un ensemble de coulées basaltiques d'âge pléistocène. Les accumulations détritiques marines évoquent des corps sableux de type " Gilbert delta ". Cette étude montre que de tels édifices n'existent pas tout au moins à l'échelle de cette zone périlittorale. En effet, la géométrie des corps sableux n'est pas orientée vers la mer, mais présente des directions variables dictées par les axes gravitaires de plus grande pente, puis par des basculements post-sédimentaires d'origine tectonique. Par ailleurs, des lambeaux résiduels d'une surface d'érosion renfermant des blocs, des galets ou des nummulites oxydées de l'Éocène, ou encore des microfaunes allant de l'Oligocène jusqu'au Miocène moyen pourraient correspondre à la surface d'érosion messinienne. Cette marge est-sarde est cependant atypique dans la mesure où les premiers témoins d'une transgression n'apparaissent qu'à partir du Pliocène supérieur.

Résumé : Submarine mud volcanoes are important sources of methane to the water column. However, the temporal variability of their mud and methane emissions is unknown. Methane emissions were previously proposed to result from a dynamic equilibrium between upward migration and consumption at the seabed by methane-consuming microbes. Here we show non-steady-state situations of vigorous mud movement that are revealed through variations in fluid flow, seabed temperature and seafloor bathymetry. Time series data for pressure, temperature, pH and seafloor photography were collected over 431 days using a benthic observatory at the active Hakon Mosby Mud Volcano. We documented 25 pulses of hot subsurface fluids, accompanied by eruptions that changed the landscape of the mud volcano. Four major events triggered rapid sediment uplift of more than a metre in height, substantial lateral flow of muds at average velocities of 0.4m per day, and significant emissions of methane and CO2 from the seafloor.

It is an admitted fact that mainstream boosting algorithms like AdaBoost do not perform well to estimate class conditional probabilities. In this paper, we analyze, in the light of this problem, a recent algorithm, unn, which leverages nearest neighbors while minimizing a convex loss. Our contribution is threefold. First, we show that there exists a subclass of surrogate losses, elsewhere called balanced, whose minimization brings simple and statistically efficient estimators for Bayes posteriors. Second, we show explicit convergence rates towards these estimators for unn, for any such surrogate loss, under a Weak Learning Assumption which parallels that of classical boosting results. Third and last, we provide experiments and comparisons on synthetic and real datasets, including the challenging SUN computer vision database. Results clearly display that boosting nearest neighbors may provide highly accurate estimators, sometimes more than a hundred times more accurate than those of other contenders like support vector machines.
