In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

Résumé : Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.

Résumé : While Amazonian forests are extraordinarily diverse, the abundance of trees is skewed strongly towards relatively few 'hyperdominant' species. In addition to their diversity, Amazonian trees are a key component of the global carbon cycle, assimilating and storing more carbon than any other ecosystem on Earth. Here we ask, using a unique data set of 530 forest plots, if the functions of storing and producing woody carbon are concentrated in a small number of tree species, whether the most abundant species also dominate carbon cycling, and whether dominant species are characterized by specific functional traits. We find that dominance of forest function is even more concentrated in a few species than is dominance of tree abundance, with only ≈1% of Amazon tree species responsible for 50% of carbon storage and productivity. Although those species that contribute most to biomass and productivity are often abundant, species maximum size is also influential, while the identity and ranking of dominant species varies by function and by region.

Amazon forests are a key but poorly understood component of the global carbon cycle. If, as anticipated, they dry this century, they might accelerate climate change through carbon losses and changed surface energy balances. We used records from multiple long-term monitoring plots across Amazonia to assess forest responses to the intense 2005 drought, a possible analog of future events. Affected forest lost biomass, reversing a large long-term carbon sink, with the greatest impacts observed where the dry season was unusually intense. Relative to pre-2005 conditions, forest subjected to a 100-millimeter increase in water deficit lost 5.3 megagrams of aboveground biomass of carbon per hectare. The drought had a total biomass carbon impact of 1.2 to 1.6 petagrams (1.2 × 1015 to 1.6 × 1015 grams). Amazon forests therefore appear vulnerable to increasing moisture stress, with the potential for large carbon losses to exert feedback on climate change.

Aim To examine variation in the phylogenetic diversity (PD) of tree communities across geographical and environmental gradients in Amazonia.Location Two hundred and eighty-three c.1ha forest inventory plots from across Amazonia.Methods We evaluated PD as the total phylogenetic branch length across species in each plot (PDss), the mean pairwise phylogenetic distance between species (MPD), the mean nearest taxon distance (MNTD) and their equivalents standardized for species richness (ses.PDss, ses.MPD, ses.MNTD). We compared PD of tree communities growing (1) on substrates of varying geological age; and (2) in environments with varying ecophysiological barriers to growth and survival.Results PDss is strongly positively correlated with species richness (SR), whereas MNTD has a negative correlation. Communities on geologically young- and intermediate-aged substrates (western and central Amazonia respectively) have the highest SR, and therefore the highest PDss and the lowest MNTD. We find that the youngest and oldest substrates (the latter on the Brazilian and Guiana Shields) have the highest ses.PDss and ses.MNTD. MPD and ses.MPD are strongly correlated with how evenly taxa are distributed among the three principal angiosperm clades and are both highest in western Amazonia. Meanwhile, seasonally dry tropical forest (SDTF) and forests on white sands have low PD, as evaluated by any metric.Main conclusions High ses.PDss and ses.MNTD reflect greater lineage diversity in communities. We suggest that high ses.PDss and ses.MNTD in western Amazonia results from its favourable, easy-to-colonize environment, whereas high values in the Brazilian and Guianan Shields may be due to accumulation of lineages over a longer period of time. White-sand forests and SDTF are dominated by close relatives from fewer lineages, perhaps reflecting ecophysiological barriers that are difficult to surmount evolutionarily. Because MPD and ses.MPD do not reflect lineage diversity per se, we suggest that PDss, ses.PDss and ses.MNTD may be the most useful diversity metrics for setting large-scale conservation priorities.

This article documents the addition of 268 microsatellite marker loci to the Molecular Ecology Resources Database. Loci were developed for the following species: Alburnoides bipunctatus, Chamaerops humilis, Chlidonias hybrida, Cyperus papyrus, Fusarium graminearum, Loxigilla barbadensis, Macrobrachium rosenbergii, Odontesthes bonariensis, Pelteobagrus vachelli, Posidonia oceanica, Potamotrygon motoro, Rhamdia quelen, Sarotherodon melanotheron heudelotii, Sibiraea angustata, Takifugu rubripes, Tarentola mauritanica, Trimmatostroma sp. and Wallago attu. These loci were cross-tested on the following species: Alburnoides fasciatus, Alburnoides kubanicus, Alburnoides maculatus, Alburnoides ohridanus, Alburnoides prespensis, Alburnoides rossicus, Alburnoides strymonicus, Alburnoides thessalicus, Alburnoides tzanevi, Carassius carassius, Fusarium asiaticum, Leucaspius delineatus, Loxigilla noctis dominica, Pelecus cultratus, Phoenix canariensis, Potamotrygon falkneri, Trachycarpus fortune and Vimba vimba.

The chronostratigraphy of the lower Miocene deposits of northwestern Sardinia is refined in the Castelsardo Basin. The combination of new 40Ar/39Ar isotopic datings, 19 micropalaeontological datings (calcareous nannofossils, planktonic and large benthic foraminifers) and 16 palaeomagnetic polarity measurements led to a new chronostratigraphic framework. The continental deposits of the first megasequence (Valledoria and Casteldoria members) are possibly Aquitanian. The overlying marine sediments are early Burdigalian (Vaginella depressa Molasse). The marine transgression can be dated to around 19.7 Ma. Marine conditions ceased 18.83 ± 0.13 Ma, the age of the index aerial τ2 ignimbrite. The continental part of the second megasequence (“Lacustre” unit) is early–middle Burdigalian, between 18.8 and 18 Ma. The overlying marine part (Campulandu and Sedini members) is middle–late Burdigalian. The second marine transgression began in the earliest–late Burdigalian, during the Chron C5Dr reversal, at the time of the eustatic Bur 4 event. The Castelsardo basin went through two main extensional tectonic episodes. The first one occurred as the Valledoria Member was deposited and possibly dates back to the Aquitanian. The second one occurred as the uppermost part of the Vaginella depressa Molasse was deposited during the early Burdigalian. The second extensional episode is related to a rapid rotation of Sardinia. Palaeomagnetic results confirm that Corsica and Sardinia acted as a single block which suffered a 28 ± 17° ccw rotation after 19.2 Ma. The Castelsardo basin is held to be an Aquitanian–early Burdigalian intra-arc rift basin that later evolved in a thermally controlled subsident margin of the Ligurian-Provençal Basin during the middle–late Burdigalian.

Résumé : Atmospheric carbon dioxide records indicate that the land surface has acted as a strong global carbon sink over recent decades, with a substantial fraction of this sink probably located in the tropics, particularly in the Amazon. Nevertheless, it is unclear how the terrestrial carbon sink will evolve as climate and atmospheric composition continue to change. Here we analyse the historical evolution of the biomass dynamics of the Amazon rainforest over three decades using a distributed network of 321 plots. While this analysis confirms that Amazon forests have acted as a long-term net biomass sink, we find a long-term decreasing trend of carbon accumulation. Rates of net increase in above-ground biomass declined by one-third during the past decade compared to the 1990s. This is a consequence of growth rate increases levelling off recently, while biomass mortality persistently increased throughout, leading to a shortening of carbon residence times. Potential drivers for the mortality increase include greater climate variability, and feedbacks of faster growth on mortality, resulting in shortened tree longevity. The observed decline of the Amazon sink diverges markedly from the recent increase in terrestrial carbon uptake at the global scale, and is contrary to expectations based on models.

Positive aboveground biomass trends have been reported from old-growth forests across the Amazon basin and hypothesized to reflect a large-scale response to exterior forcing. The result could, however, be an artefact due to a sampling bias induced by the nature of forest growth dynamics. Here, we characterize statistically the disturbance process in Amazon old-growth forests as recorded in 135 forest plots of the RAINFOR network up to 2006, and other independent research programmes, and explore the consequences of sampling artefacts using a data-based stochastic simulator. Over the observed range of annual aboveground biomass losses, standard statistical tests show that the distribution of biomass losses through mortality follow an exponential or near-identical Weibull probability distribution and not a power law as assumed by others. The simulator was parameterized using both an exponential disturbance probability distribution as well as a mixed exponential-power law distribution to account for potential large-scale blowdown events. In both cases, sampling biases turn out to be too small to explain the gains detected by the extended RAINFOR plot network. This result lends further support to the notion that currently observed biomass gains for intact forests across the Amazon are actually occurring over large scales at the current time, presumably as a response to climate change.

In order to better constrain the relationship between tectonics and sedimentation of the Eastern Sardinian Margin, from the Messinian to the present day (METYSS project), a lithostratigraphic study was carried out on the Late Neogene deposits along the Cedrino Valley (eastern Sardinia). The late Neogene evolution is documented from sedimentological and tectonic analysis, biostratigraphic dating, and by mapping and logging stratigraphic sections. Previous authors have differentiated an early Pliocene marine formation from an older continental formation, possibly Miocene, the entire system being covered by late Pliocene to Quaternary lava flows. Preliminary biostratigraphic data suggest the absence of the lowermost Pliocene, based on the absence of Globorotalia margaritae and the presence of Globorotalia puncticulata, implying a sediment age between 3.81 and 2.41 Ma. At the foot of the Fiuli cliff, some mud clasts include a coccolith microflora, Tortonian in age, suggesting reworking. The Pliocene marine deposits consist of a single filling sequence instead of a succession of superimposed sequences as we would expect during this period of time; the occurrences of terms rarely respect the usual transgressive-regressive succession. Contrasting bathymetric environments (fore-shore, pro-delta, shelf or upper slope) can be abruptly superimposed on top of the other, along few meter thick intervals. A rapidly flooded term is observed in several sites and indicates a spatial variability over only a few kilometers distance. Some deep water deposits are in the middle of the infilling Pliocene sequence, whereas shallower water deposits can be repeated along a vertical section, or even interrupted by emersion. These marked differences can express syn-, or possibly post-sedimentation tectonic uplifts. The 10–25° bed dips originated through local tectonic uplift. At Fiuli, the geometry of the bedding planes is indicative of tilting toward the west, in a direction opposite to the one observed at Onifai. These Pliocene series form a wide syncline with an approximately NNE–SSW axis. This morpho-structural behavior appears to be largely atypical of this East-Sardinian coastal area.

How reliable are shear wave splitting measurements as a means of determining mantle flow direction? This remains a topic of debate, especially in the context of subduction. The answer hinges on whether our current understanding of mineral physics provides enough to accurately translate between seismic observations and mantle deformation. Here, we present an integrated model to simulate strain-history-dependent texture development and estimate resulting shear wave splitting in subduction environments. We do this for a mantle flow model that, in its geometry, approximates the double-sided Molucca Sea subduction system in Eastern Indonesia. We test a single-sided and a double-sided subduction case. Results are compared to recent splitting measurements of this region by Di Leo et al. (2012a). The setting lends itself as a case study, because it is fairly young and, therefore, early textures from the slab's descent from the near surface to the bottom of the mantle transition zone--which we simulate in our models--have not yet been overprinted by subsequent continuous steady state flow. Second, it allows us to test the significance of the double-sided geometry, i.e., the need for a rear barrier to achieve trench-parallel subslab mantle flow. We demonstrate that although a barrier amplifies trench-parallel subslab anisotropy due to mantle flow, it is not necessary to produce trench-parallel fast directions per se. In a simple model of A-type olivine lattice-preferred orientation and one-sided subduction, trench-parallel fast directions are produced by a combination of simple shear and extension through compression and pure shear in the subslab mantle.
