Résumé : We investigated performance trade-offs among seedlings of nine tropical tree species during a five-year field experiment. Seedlings were grown in eight microhabitat types composed of paired gap and shaded understory sites in each of four soil types. We defined performance trade-offs relevant to coexistence as significant pairwise rank reversals for species performance between contrasting situations, of which we characterize three types: microhabitat, fitness component, and ontogenetic. Only 2 of 36 species pairs exhibited microhabitat trade-offs or reversed rankings for survival or relative growth rate (RGR) among microhabitats, and only one species pair reversed performance ranks among soil types. We found stronger evidence for rank reversals between fitness components (survival and RGR), particularly in gap vs. understory environments, suggesting a general trade-off between shade tolerance (survival in shade) and gap establishment (RGR in gaps). Third, the most frequent rank reversals between species pairs occurred between early and later ontogenetic stages, especially between fitness components in contrasting microhabitats. Overall, 15 of 36 pairs of potentially competing species exhibited some type of seedling performance trade-off, two species pairs never outperformed one another, and for 19 species pairs one species was a consistent better performer. We suggest that ontogenetic trade-offs, in concert with microhabitat and fitness component trade-offs, may contribute to species coexistence of long-lived organisms such as tropical trees.

Résumé : The major objectives of this thesis were to study the structure, functioning and dynamics of different faunal assemblages associated with cold seep ecosystems in the eastern Mediterranean Sea. We focused our study on three main sites: the Marmara Sea, the Mediterranean ridge and the Nile deep sea fan. This thesis aims at determining the environmental signature of Mediterranean sites and the characteristics of the associated fauna at European and global scales. The specific objectives were to (1) determine the composition, diversity, density, biomass of invertebrate assemblages, (2) characterize biogeochemical conditions within different microhabitats in the vicinity of organisms, (3) to define the trophic relationships amongst seep fauna using stable isotope analyses (collaboration) and lastly, (4) to compare the spatial distribution and assemblage characteristics at different spatial scales (local, structure-scale, regional). The results show that (1) the Napoli mud volcano is the richest structure in terms of numbers of taxa while the Nile deep-sea fan sites need additional sampling, (2) a high variability is observed both between the different microhabitats but also within a single microhabitat, (3) the methane and oxygen gradients as well as substratum type are the main structuring factors explaining the distribution of the fauna and (4) the characteristics of the microhabitats, rather than the study area, influence the structure of benthic communities associated with Mediterranean cold seeps.
Les objectifs principaux de cette thèse sont d’étudier la structure, le fonctionnement et la dynamique de différents assemblages de faune associée aux émissions de fluides froids de Méditerranée orientale. Trois principaux sites ont été étudiés : la mer de Marmara, la ride méditerranéenne et le delta profond du Nil. Cette thèse tente de déterminer la « signature environnementale » des sites méditerranéens et les caractéristiques de la faune qui y est associée dans un contexte de marges européennes et mondiale. Les objectifs spécifiques sont (1) de déterminer la composition, la diversité, la densité et la biomasse des assemblages d'invertébrés ; (2) de caractériser les conditions biogéochimiques au sein des différents microhabitats à proximité des organismes; (3) de caractériser les relations trophiques sur les différents assemblages de faune par une approche isotopique (en collaboration) et finalement, (4) de comparer la distribution spatiale et les caractéristiques des assemblages à différentes échelles spatiales (locale, à l’échelle d’une structure géologique, régionale). Les résultats montrent que : (1) le volcan de boue Napoli est le site le plus riche en taxons alors que les sites du delta du Nil nécessiteraient un échantillonnage plus approfondi ; (2) il existe une grande variabilité entre les microhabitats ainsi qu’au sein d’un même microhabitat ; (3) les gradients en méthane, en oxygène ainsi que la nature du substrat sont les principaux facteurs abiotiques expliquant la distribution de la faune, (4) les caractéristiques des microhabitats, plutôt que la zone d’étude, influencent la structure des communautés benthiques associées aux écosystèmes de fluides froids méditerranéens.

Résumé : We conducted a rigorous test of tropical tree seedling microhabitat differentiation by examining microhabitat associations, survival and growth of established seedlings of ten tropical tree species representing a four-factor gradient in seed size. Eight microhabitat variables describing soil and light conditions were measured directly adjacent to each of 588 seedlings within twelve 10×100 m belt transects at Paracou, French Guiana, and at 264 reference points along the transects. From these measurements, we defined three principal components describing soil richness, soil softness and canopy openness. Six of ten species (in 9 of 30 total cases) were distributed non-randomly with respect to microhabitat along at least one principal component. However, few species demonstrated clear microhabitat specialization. All shifts in distribution relative to reference points were in the same direction (richer, softer soil). Furthermore, of 135 pairwise comparisons among the species, only 7 were significantly different. More than three-fourths of all seedlings (75.3%) survived over the 2-year monitoring period, but survival rates varied widely among species. In no case was the probability of survival influenced by any microhabitat parameter. Relative height growth rates for the seedlings over 2 years varied from -0.031 cm cm-1 year-1 (Dicorynia guianensis, Caesalpiniaceae) to 0.088 cm cm-1 year-1 (Virola michelii, Myristicaceae). In only 4 of 30 cases was height growth significantly associated with one of the three principal components. Because the conditions in this study were designed to maximize the chance of finding microhabitat differentiation among a group of species differing greatly in life history traits, the lack of microhabitat specialization it uncovered suggests that microhabitat partitioning among tropical tree species at the established seedling stage is unlikely to contribute greatly to coexistence among these species.

Résumé : Hydraulic habitat models based on the preferences of species for the hydraulic characteristics of their microhabitats are frequently used to evaluate the impact on the habitat of a change in river flow regime. Their application in a tropical insular environment is still limited as little is known about the hydraulic preferences of species. Hydraulic preference models have been developed for 15 taxa (diadromous shrimps and fishes) sampled in 52 rivers in the Caribbean (the French West Indies) and the Indian Ocean (the Reunion island). Five datasets were used and group 8353 samples collected by electrofishing during 320 surveys (reach date) performed between 1999 and 2011. Generalized additive models were used to link variations of taxa density within surveys to the hydraulic characteristics of the microhabitat (velocity, depth and substrate). Hydraulic preferences within each region (Caribbean and Indian Ocean) are significant for most of the taxa and vary little between rivers and surveys. The hydraulic variables explain up to 18.1% (univariate models) and 30.0% (multivariate models) of the deviance of densities within survey. Of the taxa selected, Atya scabra, Macrobrachium heterochirus, Xiphocaris elongata and the Sicydiinae are the most demanding.

Résumé : 1- We examined among- and within-species effects of seed mass for seedling establishment from seed to 5 years of age in a field experiment at Paracou, French Guiana. 2- Six seeds of each of eight species were weighed and planted into each of 120 plots (1 m2) throughout closed-canopy forest along 12 100-m transects in 1998. 3- We described the microhabitat of each planting site using principal components derived from measurements of light availability, soil moisture, carbon and nitrogen content, and soil phosphorus availability. Although both survival and relative growth rate (RGR) increased with increasing light availability, no other microhabitat variable significantly affected seedling performance. Nor did the magnitude of microhabitat effects on survival or RGR differ among species. 4- Larger-seeded species were more likely to survive from germination to 1 year as well as from 1 to 5 years of age. RGR for seedling height during the first year post-germination was not related to seed mass, but smaller-seeded species did grow slightly faster thereafter. Path analyses revealed that correlations between seed mass and performance were explained in part because larger seeds produced larger initial seedlings, which tended to survive better but grow more slowly. 5- We also analysed within-species effects of seed mass for the larger-seeded Eperua grandiflora and Vouacapoua americana (both Caesalpiniaceae). Larger seeds produced larger seedlings in both species, but larger seeds survived better only for Eperua. Larger seedlings grew more slowly in both species, but did not offset the early (Eperua) and later (Vouacapoua) positive direct effects of seed mass on RGR that may represent contrasting strategies for reserve deployment. 6- Our results demonstrate that seed size influences performance within and among species in part because of indirect effects of initial seedling size. However, we suggest that traits tightly correlated with seed mass at the species level, such as specific leaf area, leaf longevity and photosynthetic capacity, may also contribute to interspecific performance differences.

Résumé : We investigated the influence of bioturbation by macrofauna on the vertical distribution of living (stained) benthic foraminifera in marine intertidal sediments. We investigated the links between macrofaunal bioturbation and foraminiferal distribution, by sampling from stations situated on a gradient of perturbation by oyster-farming, which has a major effect on benthic faunal assemblages. Sediment cores were collected on the French Atlantic coast, from three intertidal stations: an oyster farm, an area without oysters but affected by oyster biodeposits, and a control station. Axial tomodensitometry (CT-scan) was used for three-dimensional visualization and two-dimensional analysis of the cores. Biogenic structure volumes were quantified and compared between cores. We collected the macrofauna, living foraminifera, shells and gravel from the cores after scanning, to validate image analysis. We did not investigate differences in the biogenic structure volume between cores. However, biogenic structure volume is not necessarily proportional to the extent of bioturbation in a core, given that many biodiffusive activities cannot be detected on CT-scans. Biodiffusors and larger gallery-diffusors were abundant in macrofaunal assemblage at the control station. By contrast, macrofaunal assemblages consisted principally of downward-conveyors at the two stations affected by oyster farming. At the control station, the vertical distribution of biogenic structures mainly built by the biodiffusor Scorbicularia plana and the large gallery-diffusor Hediste diversicolor was significantly correlated with the vertical profiles of living foraminifera in the sediment, whereas vertical distributions of foraminifera and downward-conveyors were not correlated at the station affected by oyster farming. This relationship was probably responsible for the collection of foraminifera in deep sediment layers (> 6 cm below the sediment surface) at the control station. As previously suggested for other species, oxygen diffusion may occur via the burrows built by S. plana and H. diversicolor, potentially increasing oxygen penetration and providing a favorable microhabitat for foraminifera in terms of oxygen levels. By contrast, the absence of living foraminifera below 6 cm at the stations affected by oyster farming was probably associated with a lack of biodiffusor and large gallery-diffusor bioturbation. Our findings suggest that the effect of macrofaunal bioturbation on the vertical distribution of foraminiferal assemblages in sediments depends on the effects of the macrofauna on bioirrigation and sediment oxidation, as deduced by Eh values, rather than on the biogenic structure volume produced by macrofauna. The loss of bioturbator functional diversity due to oyster farming may thus indirectly affect infaunal communities by suppressing favorable microhabitats produced by bioturbation.

The Black Curassow (Crax alector) is a large game bird with Vulnerable conservation status found in north-centralSouth America. We examined its distributional pattern across French Guiana using a large number of environmentaldescriptors at 3 scales of analysis: landscape, forest type, and microhabitat. We used a hierarchical model withtemporary emigration and imperfect detection for data collected by standard distance sampling methods at 35study sites. At the landscape scale, Black Curassow density decreased with hunting pressure and increased withsteeper slopes in both hunted and unhunted areas. Topography appeared to be a good proxy for Black Curassowecological requirements and probably reflected habitat quality. At the forest scale, population density wasnegatively correlated with the abundance of palms and Mimosoideae and positively correlated with the abundanceof Lauraceae. Botanical families did not directly influence Black Curassow distribution, but rather determined spatialpatterns by being markers of a particular forest type. At the microhabitat scale, Black Curassows used hilltops morefrequently than other parts of the local topographical gradient. Our multiscale analysis shows that this species’distribution can be explained by biotic or abiotic conditions, regardless of the scale. For conservation, werecommend maintaining connectivity between Black Curassow populations separated by hunted areas. Ourpredicted densities could be used to adapt hunting quotas across French Guiana’s forests. We show that combiningfield and remote sensing data helps to understand the ecological processes responsible for Black Curassow habitatrelationships.

We examined fine-scale heterogeneity of environmental conditions in a primary rain forest in French Guiana to describe variation in microhabitats that plants may experience during establishment. We characterized both the range as well as the spatial structuring of 11 environmental factors important for seedling establishment in six hexagonal sampling grids, one each in gap and understory sites at three points representing the predominant geomorphic units in this primary forest. Each grid contained 37 sampling points separated by 31 cm-20 m. Monte-Carlo tests of semivariograms against complete spatial randomness indicated that for many variables in all six sampling grids, spatial dependence did not exceed 1 m. A principal component analysis of all sampling points revealed a lack of spatial microhabitat structure, rather than homogeneous patches associated with canopy structure or geomorphology. Our results suggest that ample fine-scale spatial heterogeneity exists to support the coexistence of plant species with differential abiotic requirements for regeneration.

Résumé : Cyprideis torosa (Crustacea, Ostracoda), which is well known for its ability to live in a wide range of salinity and for the variability of its ornamentation, was sampled in the paralic environment. in the Camargue (France) and in the area of Santa-Pola (south-east Spain), in ambient waters whose salinity varies from 1 to 120 g/l. The collected valves. which are smooth, punctuated, reticulated or have nodes on their surface, were analyzed by means of spark-source mass spectrometry. We detected twenty-six chemical elements, and found a clear relationship between the chemical composition, the ornamentation of the valves and the environmental parameters. In the oligohaline environment, the carapaces are thick, reticulated or node-bearing ; they are enriched in Si, Al, Fe, Mn and Ba which are terrigenous elements introduced by fresh water. In an open hypersaline environment, the carapaces are reticulated or punctuated ; they are chemically characterized by P, Sr and Li, typical for concentrated seawater. Finally, in a closed hypersaline environment. the collected individuals are smooth, and their carapaces are very thin ; their content S is related to the abundant organic matter provided by the development of algal and cyanobacterial mats. Salinity and confinement, which are the main parameters characteristic of the studied ecosystems, are also the two factors that control the ornamentation of the valves. The chemical analysis and the field observations reveal that the granulometric characteristics of the microhabitats must be considered because they control the exchanges at the water-sediment interface. The anthropic influences on the chemical composition of the carapace must be emphasized: it is possible to detect industrial and domestic wastes. But the ornamentation of the carapace is not related to these pollutants - chiefly heavy metals (Pb, Ni Sn) - and depends mainly on the open or closed character of the ambient environment. The present method highlights, on the basis of the chemical composition, a relationship between ornamentation and environmental parameters. It is particularly efficient in the interpretation of the morphology of the valves in relation to the palaeoenvironment.

Résumé : The analysis of fine-scale spatial genetic structure (FSGS) within populations can provide insights into eco-evolutionary processes. Restricted dispersal and locally occurring genetic drift are the primary causes for FSGS at equilibrium, as described in the isolation by distance (IBD) model. Beyond IBD expectations, spatial, environmental or historical factors can affect FSGS. We examined FSGS in seven African and Neotropical populations of the late-successional rain forest tree Symphonia globulifera L. f. (Clusiaceae) to discriminate the influence of drift-dispersal vs. landscape/ecological features and historical processes on FSGS. We used spatial principal component analysis and Bayesian clustering to assess spatial genetic heterogeneity at SSRs and examined its association with plastid DNA and habitat features. African populations (from Cameroon and São Tomé) displayed a stronger FSGS than Neotropical populations at both marker types (mean Sp = 0.025 vs. Sp = 0.008 at SSRs) and had a stronger spatial genetic heterogeneity. All three African populations occurred in pronounced altitudinal gradients, possibly restricting animal-mediated seed dispersal. Cyto-nuclear disequilibria in Cameroonian populations also suggested a legacy of biogeographic history to explain these genetic patterns. Conversely, Neotropical populations exhibited a weaker FSGS, which may reflect more efficient wide-ranging seed dispersal by Neotropical bats and other dispersers. The population from French Guiana displayed an association of plastid haplotypes with two morphotypes characterized by differential habitat preferences. Our results highlight the importance of the microenvironment for eco-evolutionary processes within persistent tropical tree populations.

Résumé : 1. Arthropods represent most of global biodiversity, with the highest diversity found in tropical rain forests. Nevertheless, we have a very incomplete understanding of how tropical arthropod communities are assembled. 2. We conducted a comprehensive mass sampling of arthropod communities within three major habitat types of lowland Amazonian rain forest, including terra firme clay, white-sand and seasonally flooded forests in Peru and French Guiana. We examined how taxonomic and functional composition (at the family level) differed across these habitat types in the two regions. 3. The overall arthropod community composition exhibited strong turnover among habitats and between regions. In particular, seasonally flooded forest habitats of both regions comprised unique assemblages. Overall, 17.7% (26 of 147) of arthropod families showed significant preferences for a particular habitat type. 4. We present a first reproducible arthropod functional classification among the 147 taxa based on similarity among 21 functional traits describing feeding source, major mouthparts and microhabitats inhabited by each taxon. We identified seven distinct functional groups whose relative abundance contrasted strongly across the three habitats, with sap and leaf feeders showing higher abundances in terra firme clay forest. 5. Our novel arthropod functional classification provides an important complement to link these contrasting patterns of composition to differences in forest functioning across geographical and environmental gradients. This study underlines that both environment and biogeographical processes are responsible for driving arthropod taxonomic composition while environmental filtering is the main driver of the variance in functional composition.
