As vibrios are widespread in marine environments and show versatile metabolisms and ecologies, these bacteria are recognized as one of the most diverse and important marine heterotrophic bacterial groups for elucidating the correlation between genome evolution and ecological adaptation. However, on the basis of 16S rRNA gene phylogeny, we could not find any robust monophyletic lineages in any of the known genera. We needed further attempts to reconstruct their evolutionary history based on multilocus sequence analysis (MLSA) and/or genome wide taxonomy of all the recognized species groups. In our previous report in 2007, we conducted the first broad multilocus sequence analysis (MLSA) to infer the evolutionary history of vibrios using nine housekeeping genes (the 16S rRNA gene, gapA, gyrB, ftsZ, mreB, pyrH, recA, rpoA, and topA), and we proposed 14 distinct clades in 58 species of Vibrionaceae. Due to the difficulty of designing universal primers that can amplify the genes for MLSA in every Vibrionaceae species, some clades had yet to be defined. In this study, we present a better picture of an updated molecular phylogeny for 86 described vibrio species and 10 genome sequenced Vibrionaceae strains, using 8 housekeeping gene sequences. This new study places special emphasis on (1) eight newly identified clades (Damselae, Mediterranei, Pectenicida, Phosphoreum, Profundum, Porteresiae, Rosenbergii, and Rumoiensis); (2) clades amended since the 2007 proposal with recently described new species; (3) orphan clades of genomospecies F6 and F10; (4) phylogenetic positions defined in 3 genome-sequenced strains (N418, EX25, and EJY3); and (5) description of V. tritonius sp. nov., which is a member of the “Porteresiae” clade. Survival rate in FLOC and clear water were recorded and a probiotic was tested under both conditions. Daily growth rate (DGR) was higher in FLOC (p < 0.05) than in CW. Survival in each system increased significantly when a probiotic was included in the diet (p < 0.05). The Vibrionaceae community from the hepatopancreas (HP) and the culture medium did not differ between the two culture media. Nevertheless, a novel group of Vibrio strains was found to be unique to FLOC. No high level of lesions was observed in shrimp tissues from the FLOC + probiotic treatment; it suggests that the probiotic contributed to homeostasis and prevented outbreak of opportunistic pathogenic species. Evaluation du probiotique bactérien Pediococcus acidilactici MA18/5M chez la crevette pénéide Litopenaeus stylirostris en Nouvelle- Calédonie Auteur(s) : Castex, Mathieu Éditeur(s) : Agro Paris Tech Résumé : P. acidilactici MA 18/5M is a dietary probiotic (BACTOCELL®) which has shown its efficiency on several terrestrial and aquatic species. The present thesis aimed to investigate more fully the effects of this probiotic on cultured penaeid shrimps. For this study, we chose a global approach by replacing the problem studied in a model of interactions between three compartments: the shrimp, its intestinal microflora and the probiotic. Having first defined how the probiotic should be administrated, we studied its effects under controlled laboratory conditions at several levels of Litopenaeus stylirostris biology: (i) Nutritional status and growth, (ii) associated bacterial microflora, and (iii) health status with respect to oxidative stress. Then the probiotic improves the growth of the shrimps and the feed conversion ratio. Our study shows that these effects are partially due to a better use of the feed, particularly of dietary carbohydrates, but also suggest an action on the metabolism, andor on the growth via a contribution of essential nutrients. On the other hand, although the intestinal bacterial communities seems little affected, we show an antagonism effect of the probiotic toward total and vibrionacea intestinal flora, as well as a decrease in the level of infection of shrimps during challenge with pathogenic V. nigripulchritudo. Beside, our works highlight that infection by this pathogen, led to a reduction in antioxidant defences, to a rise in oxidative damages, and to a release of mortalities within 48 hours. This oxidative stress following bacterial infection was better controlled by animals receiving the probiotic diet, and resistance of the shrimps to infection was significant improved. A nutritional hypothesis is proposed to explain such result, hypothesis based on a link between carbohydrate metabolism and antioxidant status. As a conclusion of these works, we can propose a first explanatory scenario for the effects of P. acidilactici on a penaeid shrimp. Finally probiotic's effects were assessed under a pilot scale in a commercial farm from New Caledonia currently affected by the "summer syndrome ". We confirm the improvements brought in term of zootechnical results, with in particular, a better resistance to this syndrome. This work was made possible thanks to a breeding method in floating cages, developed during this thesis, and therefore transferred, as an experimental tool, to the shrimp industry of New Caledonia. Pediococcus acidilacticii MA18/5M est un probiotique bactérien (BACTOCELL®) qui a démontré son efficacité chez plusieurs espèces d'animaux terrestres et aquatiques. Cette thèse avait pour objectif d'investiguer plus en détails les effets de ce probiotique chez les crevettes pénéides d'élevage. Pour cette étude, nous avons choisi une approche globale replaçant la problématique dans un modèle d'interactions entre trois compartiments : la crevette, sa microflore intestinale et le probiotique. Après avoir défini les modalités d'administration, l'effet de P. acicilactici a été étudié, en conditions de laboratoire, chez la crevette Litopenaeus stylirostris, à différents niveaux: (i) statut nutritionnel et croissance, (ii) microflore bactérienne associée, et (iii) santé de l'animal à travers son statut antioxydant et son niveau de stress oxydant. Ainsi, le probiotique améliore la croissance des crevettes et l'indice de conversion de l'aliment. Notre étude montre que ces effets sont en partie liés à une meilleure utilisation de l'aliment, notamment des carbohydrates alimentaires, mais suggèrent aussi une action sur le métabolisme, et/ou sur la croissance via un apport de nutriments essentiels. D'autre part, bien que les communautés bactériennes intestinales semblent peu affectées, un effet d'antagonisme du probiotique vis-à-vis de la flore intestinale totale et vibrionacée a été montré, ainsi qu'une réduction du niveau d'infection des crevettes au cours de challenge avec le pathogène V. nigripulchritudo. Par ailleurs, nous mettons en évidence que l'infection par ce pathogène, conduit à un abaissement des défenses antioxydantes, à une élévation des dégâts oxydatifs, et au déclenchement de mortalités dans les 48 heures. Le probiotique atténue le niveau de ce stress oxydant, et améliore significativement la résistance des crevettes à l'infection. Une hypothèse nutritionnelle est proposée afin d'expliquer ce résultat, hypothèse reposant sur un lien entre le métabolisme des carbohydrates et le statut antioxydant. A l'issue de ces travaux, nous pouvons alors proposer un premier scénario explicatif des effets de P. acidilactici chez une crevette pénéide. Finalement le probiotique a été éprouvé à l'échelle pilote sur une ferme commerciale de Nouvelle-Calédonie affectée par le « syndrome d'été ». Nous confirmons les améliorations apportées en termes de résultats zootechniques, avec notamment une meilleure résistance au syndrome. Ce travail a été réalisé grâce une méthode d'élevage en cages flottantes, mis au point au cours de cette thèse, et qui a dés lors été transférée, comme outil expérimental, à la filière crevetticole Calédonienne. Experiments in the Caledonian Aquacultural Laboratory (LAC IFREMER Saint-Vincent) put across to the development of two antibiotic prophylaxis plans for substitution of erythromycine, one plan with oxytetracycline (hydrochloride), the other plan with trimethoprime-sulfadiazine association. Selection and characterization of potential probiotic bacteria for Litopenaeus stylirostris shrimp hatcheries in New Caledonia Auteur(s) : Pham, Dominique Ansquer, Dominique Chevalier, Anne Dauga, Clement Peyramale, Aude Wabete, Nelly Labreuche, Yannick Éditeur(s) : Elsevier Science Bv Résumé : In New Caledonia, shrimp hatcheries are confronted with mass mortality in the larval stages, a phenomenon poorly understood as no specific causative agent has been identified. This has resulted in an excessive use of prophylactic antibiotics, although their adverse effects in aquaculture are notorious. The present work was thus aimed at selecting potential probiotic strains for penaeid hatcheries. From a pool of more than 400 marine bacterial isolates sampled from the local marine environment seven strains exhibited in vitro antagonistic activity towards Vibrio harveyi. These isolates were characterized both phenotypically and genotypically using a biochemical approach and 16S rDNA sequencing. Six out of these seven strains were found to belong to the genus Pseudoalteromonas, the last one belonging to the Vibrionaceae family and related to the Harveyi clade. Selected probiotic candidates were individually tested for antagonistic activities in vitro using a green fluorescent protein (GFP)-labelled transconjugant of V. harveyi and for inherent pathogenicity towards cultured shrimp larvae at two different developmental stages. This approach enabled rapid processing and selection of candidates to be tested in our experimental hatchery. Four different experiments were conducted to test candidate strains either alone or in combination. Repeated trials showed that postlarval survival was significantly improved by adding the strain NC201 individually to the rearing water compared to unchallenged controls. The analysis of immune-related gene expressions showed that the Litsty PEN3 transcript abundance of larvae was significantly increased after being reared in probiotic-containing water; however no significant difference in lysozyme gene expression was recorded in this study. Together, these results open new insights into the use of these strains as potential substitutes to antibiotherapy in shrimp larval rearing in New Caledonia. March 2 - 6, 2009 Tahiti, French Polynesia. Résumé : In aquaculture, Artemia nauplii are commonly used as live prey; and represent 40 % of the total aquaculture feed demands in the early stages. However, the production of Brine shrimp is very unstable from one year to another and in the late 90’s, only 20 % of the world aquaculture need was covered. An insufficient offer leads to higher prices of the Artemia cysts and consequently, the price of shrimp juveniles from hatchery. In New Caledonia, marine aquaculture is mainly based on the blue shrimp Litopenaeus stylirostris. From Zoea 3 to 10 days old post-larvae (P10), the shrimp are mainly fed with live preys. Eleven kilos of Artemia cyst are necessary for producing one million of P10. From a sanitary point of view, Artemia can be a virus carrier and Vibrio population increase is often detected in the larval rearing tank the day after the feeding with live prey. Up to now, Brine shrimp are delivered in excess but with the cost and sanitary problems, Saint-Vincent laboratory has started some experiments in order to optimise the use of Artemia in shrimp larval rearing. The first tests were conducted to determine the effect of the Artemia quantity on the growth and the survival rate at different post-larval stages (P8-P11, P5-P8 and M3-P3). It was shown that four to twelve times fold Artemia was necessary for P8-P11 compared to M3-P3. And it was also noticed that the “optimized”quantity of live food at M3-P3 was twice lower than the recommended amount of the hatchery feeding protocol in New Caledonia. A better knowledge of the real feed requirement in the early life of the blue shrimp will be helpful to decrease the cysts quantities used in shrimp hatcheries but also the associated sanitary impact. And further, these results will give data for developing formulated diets which will replace the live prey and will increase the biosecurity and the sustainability of the production of the blue juvenile shrimp in New Caledonia. En aquaculture, les nauplii d’Artemia sont largement utilisés comme proies vivantes et représentent près de 40 % des besoins en aliments pour la production des stades précoces. Cependant, l’approvisionnement en Artemia peut fluctuer de façon importante d’une année sur l’autre. Ainsi vers la fin des années 90, la demande mondiale a pu être satisfaite seulement à hauteur de 20%. Les années avec une offre insuffisante correspondent à des augmentations importantes du cours mondial des cystes d’artemia avec des répercussions sur le prix des animaux juvéniles produits en écloserie. En Nouvelle-Calédonie, l’aquaculture marine est principalement basée sur la crevette bleue Litopenaeus stylirostris. Les larves de cette espèce, à partir du stade Zoé 3, se nourrissent essentiellement de proies vivantes. Ainsi pour produire un million de Post-larves de 10 jours il faut compter 11 kilos de cystes d’Artemia. Outre le problème posé par le coût, les artemii peuvent également représenter un risque sanitaire pour l’écloserie. En effet certaines souches sont infectées par des virus qui peuvent contaminer les crevettes et de façon plus générale l’introduction des artemii dans le volume d’élevage larvaire s’accompagne le plus souvent d’une flambée de la flore vibrionacée. Jusqu’à présent, les Artemii étaient distribuées en excès cependant du fait de leur coût et des risques sanitaires, le laboratoire de St Vincent a débuté un travail pour optimiser leur utilisation en production larvaire de crevette. Ainsi, nos premières expérimentation sur l’effet de la dose en artemii sur le développement et la survie des larves de crevettes ont permis de déterminer les rations optimales pour les stades larvaires P8-P11, P5-P8 et M3-P3. Nous avons ainsi montré que la ration de proies vivantes était 4 à 12 fois plus importante à P8-P11 qu’à M3-P3. Par ailleurs la dose optimale déterminée au cours de nos expérimentations était pour les stades M3-P3 deux fois moins élevée que celle préconisée par le protocole actuel des écloseries commerciales de Nouvelle-Calédonie. Nous voyons ainsi, qu’une meilleure compréhension des besoins alimentaires de la crevette au cours de son développement permettra de diminuer de façon substantielle les proies vivantes utilisées ainsi que le risque sanitaire associé.
