Le projet DEDUCTION "DEveloppement DUrable de la Crevetticulture, Traitement de l’Information et Observatoire du système en Nouvelle-Calédonie" est un projet de recherche et de développement en soutien à la filière crevetticole néo-calédonienne. C'est un programme très horizontal et pluridisciplinaire en poursuivant et développant les ouvertures scientifiques, techniques et thématiques établies à la faveur de DESANS. Son ossature s’articule autour de 4 actions : 3 actions de recherche et une action transversale devant faciliter les interfaces entre la recherche et sa finalité, entre les chercheurs et les partenaires locaux (GFA, Provinces, Gouvernement, Haut-Commissariat), en intégrant les résultats "ferme" à l'échelle de la filière. Une tâche de « Communication et de Transfert des connaissances » a été ajoutée en facteur commun des 4 actions scientifiques afin de répondre à la question fondamentale des échanges entre acteurs. 'Syndrome 93' is a seasonal juvenile vibriosis caused by Vibrio penaeicida which affects Litopenaeus stylirostris in grow-out ponds in New Caledonia. This study assessed the toxic activities of extracellular products (ECPs) from V: penaeicida, V. alginolyticus and V, nigripulchritudo using in vivo injections in healthy juvenile L. stylirostris (= Penaeus stylirostris) and in vitro assays on shrimp primary cell cultures and the fish cell line epithelioma papulosum cyprini (EPC). Toxic effects of ECPs were demonstrated for all pathogenic Vibrio strains tested both in vivo and in vitro, but for shrimp only; no effect was observed on the fish cell line. ECP toxicity for New Caledonian V. penaeicida was found only after cultivation at low temperature (20 degrees C) and not at higher temperature (30 degrees C). This points to the fact that 'Syndrome 93' episodes are triggered by temperature drops. The assays used here demonstrate the usefulness of primary shrimp cell cultures to study virulence mechanisms of shrimp pathogenic bacteria. TCS is classically characterized by bilateral mandibular and malar hypoplasia, downward-slanting palpebral fissures, and microtia. To date, three genes have been identified in TCS:,TCOF1, POLR1D, and POLR1C. We report a clinical and extensive molecular study, including TCOF1, POLR1D, POLR1C, and EFTUD2 genes, in a series of 146 patients with TCS. Phenotype-genotype correlations were investigated for 19 clinical features, between TCOF1 and POLR1D, and the type of mutation or its localization in the TCOF1 gene. We identified 92/146 patients (63%) with a molecular anomaly within TCOF1, 9/146 (6%) within POLR1D, and none within POLR1C. Among the atypical negative patients (with intellectual disability and/or microcephaly), we identified four patients carrying a mutation in EFTUD2 and two patients with 5q32 deletion encompassing TCOF1 and CAMK2A in particular. Congenital cardiac defects occurred more frequently among patients with TCOF1 mutation (7/92, 8%) than reported in the literature. Even though TCOF1 and POLR1D were associated with extreme clinical variability, we found no phenotype-genotype correlation. In cases with a typical phenotype of TCS, 6/146 (4%) remained with an unidentified molecular defect. Détermination d’indicateurs de performance des élevages de crevettes en Nouvelle-Calédonie Auteur(s) : Ramage, Yannick Soulard, Benoit Beliaeff, Benoit Herlin, Jose Résumé : La première étude basée sur l’interprétation des données de la base Stylog‐module ferme, intitulée «Premières approches pour l’analyse de données d’élevages de crevettes marines en nouvelle Calédonie» a identifié de possibles indicateurs de productivité (Frappier et al., 2008). L’objectif du travail présenté ici vise à identifier les conditions zootechniques et environnementales ayant abouti aux meilleures performances. Ceci a été rendu possible par la mise au point d’une méthode de caractérisation des conditions dans lesquelles se sont déroulées les bons élevages, eux même identifiés par une méthode standardisée (scripts développés en langage R). L’étude des arbres de décision visant à caractériser les bons élevages en termes de productivité a permis d’identifier trois indicateurs de performance. Parallèlement, l’étude de la dynamique alimentaire des élevages a mis en évidence trois types d’ajustement de la ration, et a permis d’appréhender l’hétérogénéité de la filière sur le plan zootechnique.

Pathotyping of Vibrio Isolates by Multiplex PCR Reveals a Risk of Virulent Strain Spreading in New Caledonian Shrimp Farms Auteur(s) : Labreuche, Yannick Pallandre, Laurane Ansquer, Dominique Herlin, Jose Wapotro, Billy Le Roux, Frederique Éditeur(s) : Springer Résumé : Two recurring syndromes threaten the viability of the shrimp industry in New Caledonia, which represents the second largest export business. The "Syndrome 93" is a cold season disease due to Vibrio penaeicida affecting all shrimp farms, while the "Summer Syndrome" is a geographically restricted vibriosis caused by a virulent lineage of Vibrio nigripulchritudo. Microbiological procedures for diagnosis of these diseases are time-consuming and do not have the ability to discriminate the range of virulence potentials of V. nigripulchritudo. In this study, we developed a multiplex PCR method to simultaneously detect these two bacterial species and allow for pathotype discrimination. The detection limits of this assay, that includes an internal amplification control to eliminate any false-negative results, were determined at 10 pg purified DNA and 200 cfu/ml. After confirming the effectiveness of our method using experimentally infected animals, its accuracy was compared to standard biochemical methods during a field survey using 94 samples collected over 3 years from shrimp farms encountering mortality events. The multiplex PCR showed very high specificity for the detection of V. penaeicida and V. nigripulchritudo (inclusivity and exclusivity 100%) and allowed us to detect the spreading of highly pathogenic isolates of V. nigripulchritudo to a farm adjoining the "Summer Syndrome area." This assay represents a simple, rapid, and cost-effective diagnostic tool for implementing timely risk management decisions but also understanding the seasonal and geographical distribution of these pathogens. Today ca. 2000 tons of Litopenaeus stylirostris, introduced in 1978, are semi-intensively produced each year. Since fifteen years, production has been impacted by two seasonal vibriosis, the “Summer” syndrome caused by Vibrio nigripulchritudo in relation to pond bottom and water column quality, and the “Winter Syndrome” caused by Vibrio penaeicida in relation to drastic temperature drops . With the ambition of elucidating processes possibly leading to mortality outbreaks in ponds, Ifremer has been conducting a research program since 2003 under the DESANS project (2003-2006) and the present DEDUCTION project, equally funded by the South and North Provinces and by the Government of New Caledonia. This program has been designed in a multidisciplinary approach integrating the suspected multifactorial origin of shrimp mortalities. Environment quality in ponds (either sediment or water column) plays a major role in the shrimp ecophysiological status, influencing sensitivity to pathogens . DEDUCTION focuses on a better knowledge of phytoplankton composition and biogeochemical fluxes at the sediment-water interface in ponds. Impact of farm discharges is also investigated. In addition, a more fundamental work is conducted to understand the pathogenicity mechanisms of these two Vibrio species but also to prevent the occurrence of viral infections through a RNA interference approach. Markers of the ecophysiological status of broodstock, larvae, post-larvae and reared animals, such as enzymes testifying from an oxidative stress, are developed. Gain of performance (resistance to pathogens and growth) were obtained on hybrids of the New Caledonian and introduced Hawaiian strains. Finally the database Stylog is exploited in view of discriminating “good” from “bad” rearings on the basis of relevant indicators. Les études de faisabilité de l'aquaculture de crevettes ont débuté en Nouvelle-Calédonie dans les années soixante dix. Aujourd'hui environ 2000 tonnes de Litopenaeus stylirostris, introduite en 1978, sont produites chaque année de façon semi-intensive. Depuis quinze ans la production a été impactée par deux vibrioses : le syndrome d'été provoqué par Vibrio nigripulchritudo en relation avec la qualité de la tranche d'eau et des fonds de bassins et le syndrome d'hiver provoqué par Vibrio penaeicida en relation avec des chutes rapides de température. Dans le but d'élucider les processus entrainant des mortalités dans les élevages, Ifremer a conduit un programme de recherche depuis 2003 dans le cadre du projet DESANS (2003-2006) puis du présent projet DEDUCTION co-financé par les provinces Nord et Sud et le Gouvernement de la Nouvelle-Calédonie. Ce programme se construit dans une démarche multidisciplinaire intégrant les origines supposées multifactorielles des mortalités de crevettes. Des marqueurs de l'état physiologique des oeufs, larves, post-larves et animaux en élevage, tels que les enzymes du stress oxydant sont utilisés.Les gains de performance (résistance aux pathogènes et croissance) sont obtenus sur des hybrides issus du croisement de la souche locale avec une souche hawaienne. March 2 - 6, 2009 Tahiti, French Polynesia Résumé : Shrimp farming in New Caledonia relies on the culture of a domesticated strain of Litopenaeus stylirostris introduced from Mexico at a time when genetic principles were of little or no consideration. Since then, advances in agriculture and for some aquatic species of importance led caledonian shrimp farmers to reconsider the appropriateness of a genetic improvement strategy adapted to local biotechnical and economical constraints. This questioning involves many different and interrelated aspects: scientific and technologic (genetics, biosecurity, quarantine, ), economic and organizational (financing, diffusion of genetic improvement) and pedagogic (awareness of farmers). Local institutions, producers associations, research centre and sanitary services associated to carry on the test of a first improvement strategy based on the crossing of different strains of L. stylirostris. This conceptually simple approach aimed at eliminating inbreeding, the first genetic limitating factor of improvement in captive populations. A second domesticated strain was obtained from Hawaii by the caledonian farmers, imported through a quarantine under the control of the zoosanitary local authorities, and reproduced and tested as pure or crossbred stocks by Ifremer within the framework of an interdisciplinary research project financed by caledonian institutions. Present results for hybrids (better growth and survival in the absence of virus) demonstrate the validity of this approach. They also bring out the importance to simultaneously integrate in a development scheme, a breeding centre to maintain and reproduce disease free breeders. This strategy and organization, tested in New Caledonia, could possibly be of benefit to other small scale aquaculture activities in the pacific islands. La filière crevetticole de Nouvelle-Calédonie s’est développée jusqu’à aujourd’hui à partir d’un stock domestiqué de Litopenaeus stylirostris introduit d’Amérique à une époque où les principes de base en génétique n’étaient pas ou peu appliqués en aquaculture. Les avancées récentes en agriculture et chez quelques espèces aquacoles d’importance mondiale ont conduit les acteurs de cette filière à se poser la question de la mise en place d’une stratégie d’amélioration génétique adaptée aux contraintes biotechniques et économiques locales. Cette réflexion comportait à la fois des aspects scientifiques et technologiques (génétique, biosécurité, quarantaine, conservatoire), économiques et organisationnels (coût de l’opération, modalité de diffusion du progrès attendu), pédagogiques (sensibilisation des fermiers). Des acteurs d’horizons différents (institutions locales, association de producteurs, centre de recherche, police zoosanitaire) se sont associés pour monter une opération de testage d’une première stratégie d’amélioration par croisement de souches de la même espèce. Cette stratégie conceptuellement simple visait l’élimination du premier facteur génétique de limitation des performances d’élevage d’une population captive, à savoir une consanguinité d’autant plus élevée que le nombre de géniteurs fondateurs était faible. Une seconde souche domestiquée a ainsi été acquise à Hawaii par les producteurs calédoniens, contrôlée en quarantaine par les services vétérinaires calédoniens en charge de la réglementation sanitaire, reproduite et testée pure et en croisement par l’Ifremer dans le cadre d’un projet de recherche pluridisciplinaire plus large financé par les institutions du Pays. Les résultats obtenus démontrent l’intérêt de la démarche (meilleure croissance, meilleure survie en l’absence de virus). Mais ils montrent aussi l’utilité d’intégrer simultanément dans le plan de développement de la filière une stratégie de conservation des souches parentales afin de disposer de géniteurs exempts de pathogènes. Cette stratégie et cette organisation testées en Nouvelle-Calédonie pourraient vraisemblablement être profitables à d’autres filières aquacoles modestes, en particulier dans les pays insulaires du Pacifique. Stylog : base de données pour le suivi des élevages de crevettes de Nouvelle-Calédonie Auteur(s) : Soulard, Benoit Frappier, Julie Herlin, Jose Beliaeff, Benoit Éditeur(s) : 11th Pacific Science Inter-Congress / 2nd Symposium on French Research in the Pacific, Tahiti Résumé : In order to have a standardised database gathering most information on New Caledonian prawn farms a software, called “Stylog-module ferme”, was developed and implemented by Ifremer with the help of shrimp farmers. Data recording results in more than 2 million data from 250 crops since the beginning of the project (2003). The main objective is to help the researchers in understanding the processes taking place in a cultured pond. It also provides a follow-up of the prawn farming industry (evolution of management practices, health surveillance system…) and to facilitate sharing of information between the different partners of the industry (prawn farmers, research and local authorities). Finally, this decision-making tool also helps shrimp farmers for routine crop management. This poster presents the method and tools used to create this database, from the definition of specifications, in close relation with end users, to the implementation of a real project structure, including all partners (users committee and steering committee, agreement of confidentiality). It also shows some examples resulting from the analysis of these data (investigating good management practices indicators, publishing technical bulletins or specific data analysis for research…). Finally, the networking (Extranet) of this base seems to present real perspectives in sharing information, and analysis capacity. Afin de disposer d'une base de données regroupant un maximum d'informations collectées sur les fermes de grossissement de crevettes de Nouvelle-Calédonie, dans un format informatisé et standardisé, un logiciel nommé « Stylog – module ferme » a été développé par l'Ifremer en lien avec les aquaculteurs. L'archivage des données a permis de collecter depuis le début de sa conception (2003) plus de 2 millions de données représentant près de 250 élevages. Les objectifs principaux de cette base sont d'aider les chercheurs dans la compréhension de phénomènes pouvant survenir dans un bassin d'élevage, d'assurer un suivi de la filière (évolution des pratiques zootechniques, veille clinique…) et de faciliter les échanges d'informations entre les différents partenaires de la filière (aquaculteurs privés, recherche, institutions). Enfin, cet outil d'aide à la décision permet aux aquaculteurs de gérer leurs élevages au quotidien. Ce poster explique d'une part, la méthode et les outils utilisés pour créer cette base de données, de la réalisation du cahier des charges, en lien étroit avec les utilisateurs finaux, à la mise en place d'une réelle structure projet regroupant les différents partenaires (comité des utilisateurs et comité de pilotage, convention de confidentialité). D'autre part, il présente quelques exemples de résultats en termes d'utilisation de ces données (recherche d'indicateurs de qualité d'élevage, édition de bulletins techniques, analyses de données spécifiques à la recherche…). Enfin, la mise en réseau (Extranet) de cette base semble présenter de réelles perspectives en termes de partage de l'information et de capacité d'analyses. La biosécurité à l'Ifremer LEAD,station de Saint-Vincent Auteur(s) : Herlin, Jose Résumé : Penaeus stylirostris shrimp imported from Hawaii for a genetic program and kept at the Saint-Vincent research facility had progressively developed a high sensitivity to IHHNV, the etiological agent of the Infectious, Hypodermic, and Hematopoietic Necrosis. Fears were that the virus could not only be transferred to their offspring, but also that the New Caledonian strain of Penaeus stylirostris, so far considered as resistant, could become sensitive by an off balance of its hosts/pathogen equilibrium. In October 2008, a joint decision between Uprac (shimp owner), Davar (New Caledonian Animal Health Authority) and Ifremer (scientific partner) was taken to terminate all pure breed and hybrid Hawaiian populations remaining in the ponds, and to implement an intensive fallowing protocol, and controlled restocking. IHHNV was also suspected to trouble experiments carried out in the research facility (mortalities, deformities, slow growth), thus affecting research programs. Difficulties pointed out by IHHNV have triggered since 2008 some awareness on biosecurity issues at some level of the New Caledonian shrimp industry. At the St-Vincent research station, it led to a risk assessment and implementation of biosecurity procedures (fallowing, propagation, grow out and use of screened animals) which minimizes the risk of expression of IHHNV.
The use of a brand new hatchery building on site also helped in resetting routine hygiene procedures during production and in controlling incoming and outgoing items (shrimp, water, feed, personnel, equipment, pests and wastes).
IHHNV has not been detected on analysed samples since then nor have any symptoms been found during experimental or broodstock growout. Keeping this control alive is considered as a useful tool to lower the risk of potential health threats, to get a better understanding in case of an outbreak, and to increase the reliability of experimental results. Les crevettes originaires d’Hawaii et conservées au LEAD St-Vincent, dans le cadre du programme d’introduction de variabilité génétique dans le cheptel Calédonien, ont progressivement montré une sensibilité importante au virus IHHNV, agent de la Nécrose Hypodermale et Hématopoïétique Infectieuse (mortalité, croissance ralentie, déformations). Les risques d’une transmission génétique de cette sensibilité à leur descendance à moyen terme, et de son développement par rupture de l’équilibre hôte/pathogène sur la souche dite « Calédonienne » jusqu’alors considérée comme résistante à l’IHHN, ont conduit à partir d’octobre 2008, avec l’accord et l’appui de l’UPRAC et de la DAVAR, à la suppression des animaux hawaiiens ou hybrides encore présents dans les bassins de terre du LEAD St-Vincent, au vide sanitaire de ces derniers, et au repeuplement contrôlé du site. D’autre part, le virus IHHN est soupçonné d’avoir pu affecter les animaux utilisés dans les expérimentations menées au LEAD-St-Vincent (mortalités, déformations, croissance réduite), influençant donc potentiellement leur bon déroulement et celui des programmes de recherches. Les obstacles soulevés par l’expression du virus IHHN ont donc initié depuis 2008 une prise de conscience et la mise en place de démarches de biosécurité dans certains points de la filière. A la station de St-Vincent, cette démarche s’est traduite par une identification/évaluation des risques et l’application de mesures (vide sanitaire, reproduction, élevage et utilisation des animaux contrôlés) chacune dotée de procédures qui regroupées, minimisent le risque d’introduction et de dissémination de l’IHHNV. La prise en main de la nouvelle structure d’écloserie sur le site de la SASV a également été mise à profit pour revoir les procédures d’hygiène de routine dans la conduite des productions et dans le contrôle des flux intrants et sortants (animaux, eau, aliments, personnel, équipement, nuisibles, déchets). Aucune détection d’IHHNV sur les échantillons prélevés n’a depuis été observée, de même qu’aucun symptôme de l’expression de cette maladie sur les animaux en élevage sur le site de Saint-Vincent. La poursuite de ces mesures est envisagée comme un outil d’aide à la minimisation des problèmes potentiels, à leur compréhension en cas d’apparition, et à la fiabilisation des résultats. It was recognized to be caused by a systemic vibriosis due to Vibrio nigripulchritudo. This new disease turned out almost immediately enzootic in the shrimp farm involved and has affected all its crops ever since. Since the year 2000, V. nigripulchritudo strains have been found in several shrimp farms, although Summer Syndrome is still limited to one particular area, affecting, since 2003, two adjoining farms. As part of a multidisciplinary research program, a high-frequency survey was carried out during the summer 2002-2003 in two shrimp farms: one affected farm and another one in which pathogenic strains could be isolated but without any disease event. It permitted a good description of V. nigripulchritudo dynamics in shrimp and the ecosystem in both farms. The study of virulence characteristics of some isolates showed that pathogenic and non-pathogenic strains occur in the shrimp farms environment and that both may be found at the same time in one farm. Our results strongly suggest a persistence of pathogenic strains in wet zones of the pond sediment at low concentrations between crops in the affected farm, and their development during the rearing cycle as a cause of shrimp infection.
