Résumé : Terrestrial and marine biodiversity provides the basis for both ecosystems functioning and numerous commodities or services that underpin human well-being. From several decades, alarming trends have been reported worldwide for both biodiversity and ecosystem services. Therefore the sustainable management of biodiversity requires a double viewpoint balancing ecological conservation with the welfare of human societies. Understanding the underlying trade-offs, synergies and interactions imposes the development of interdisciplinary researches and methods. In that respect, bio-economic or ecological economic modeling is likely to play a major role. The present paper intends to elicit the key features, strengths and challenges of bio-economic approaches especially in mathematical and computational terms. It first recall the main bio-economic methods, models and decisional instruments used in these types of analyses. Then the paper shows to what extent bio-economic sustainability lies between equilibrium, viability and optimality mathematical frameworks. It ends up by identifying new major challenges among which the operationalization of ecosystem based management, the precautionary principle and the implementation of governance are especially important. After defining the High Performance Pre- Computing --referred as HPPC-- concept, the aim of the present study is to develop a prototype whether to approve or not the benefits of this concept. Our application case tries to answer the geophysical issue of coastal flooding. This is an example of an alert system based on the HPPC architecture, thus on pre-computed scenarios. The prototype provides the scientists with an ergonomic and on-demand tool allowing the run of scenarios of any implemented numerical models. These runs are available through a web application which submits the corresponding jobs on the remote french public cluster of HPC@LR. In this study we simulate the waves propagation over a Mediterranean grid using the wave model WaveWatch III⃝R . A reference simulation using usual conditions is approximated using the k-NN algorithm over 12, 98 and then 980 pre-computed scenarios. This simple experiment demonstrates how useful the pre-computing of scenarios is for alert systems as far as enough and relevant scenarios are pre-computed. This is the reason why searches continue in each critical points of the HPPC architecture such as the design of experiment, the approximation of the results by meta-models and the research of the closest scenarios in this big data context.

In the area of the link mining, frequent pattern discovery tasks generally consist in the search for subgraphs frequently found in a network or a set of networks. Very recently, new axes of this problem has been proposed through the search for frequent links. Unlike traditional approaches that focus solely on structural regularities, frequent link mining methods exploit both the network structure and the attributes of nodes for extracting regularities in the links existing between node groups that share common characteristics. However, extracting frequent links is still a particularly challenging and computationally intensive issue since it is much dependent on the number of links. In this study, we propose a solution that is able to reduce the computing time by reducing the search to only a subset of of nodes. Experiments were conducted to understand the effects of different thresholds of the subset size on the loss of patterns and the gain in terms of computation time. Our solution proves to be efficient for a rather wide range of thresholds.

DNase I requires Ca²+ and Mg²+ for hydrolyzing double-stranded DNA. However, the number and the location of DNase I ion-binding sites remain unclear, as well as the role of these counter-ions. Using molecular dynamics simulations, we show that bovine pancreatic (bp) DNase I contains four ion-binding pockets. Two of them strongly bind Ca²+ while the other two sites coordinate Mg²+. These theoretical results are strongly supported by revisiting crystallographic structures that contain bpDNase I. One Ca²+ stabilizes the functional DNase I structure. The presence of Mg²+ in close vicinity to the catalytic pocket of bpDNase I reinforces the idea of a cation-assisted hydrolytic mechanism. Importantly, Poisson-Boltzmann-type electrostatic potential calculations demonstrate that the divalent cations collectively control the electrostatic fit between bpDNase I and DNA. These results improve our understanding of the essential role of cations in the biological function of bpDNase I. The high degree of conservation of the amino acids involved in the identified cation-binding sites across DNase I and DNase I-like proteins from various species suggests that our findings generally apply to all DNase I-DNA interactions.

Résumé : The Voronoi diagram of a finite set of objects is a fundamental geometric structure that subdivides the embedding space into regions, each region consisting of the points that are closer to a given object than to the others. We may define many variants of Voronoi diagrams depending on the class of objects, the distance functions and the embedding space. In this paper, we investigate a framework for defining and building Voronoi diagrams for a broad class of distance functions called Bregman divergences. Bregman divergences include not only the traditional (squared) Euclidean distance but also various divergence measures based on entropic functions. Accordingly, Bregman Voronoi diagrams allow to define information-theoretic Voronoi diagrams in statistical parametric spaces based on the relative entropy of distributions. We define several types of Bregman diagrams, establish correspondences between those diagrams (using the Legendre transformation), and show how to compute them efficiently. We also introduce extensions of these diagrams, e.g. k-order and k-bag Bregman Voronoi diagrams, and introduce Bregman triangulations of a set of points and their connexion with Bregman Voronoi diagrams. We show that these triangulations capture many of the properties of the celebrated Delaunay triangulation. Finally, we give some applications of Bregman Voronoi diagrams which are of interest in the context of computational geometry and machine learning.

“Affective Computing is computing that relates to, arises from, or deliberately influences emotions” (R.W. Picard, MIT Press, 1997). Specifically, psychosocial equilibrium is now considered as a major issue for both individual and public health. Predicting human emotions via non-intrusive methods is a great challenge triggered by the rise of intelligent assisting systems. In order to determine the emotional state of a subject having a potential psychosocial disorder, it is required to process both neutral and expressive emotions. A computer-engineered method aiming to provide emotional information from videos is proposed. An original approach for affect classification and its interpretation is presented.The database is part of the HUMAINE database, and consists of a large volume of video clips, each displaying individuals, depressed or not, talking with a conversational agent. Both the high-dimensionality of data and its temporal aspect require a pre-training that consists of cleaning, sorting and feature selection, in order to make relevant information usable for further processing by MachineLearning methods. Next step consists in classifying the affective state of subjects according to their positivity or negativity (Russell's model, 1980). By means of six independent classifiers, each running a Support Vector Machine algorithm, separate performances are obtained for each class of emotions. The results reveal an interesting “neutral area phenomenon”, where emotions tend to be harder to be detected.Though more frequent, neutral emotions seem to carry less discriminant information than expressive ones. This issue will be a key for designing a tuning step in further research.

Résumé : Pegasus current measurements carried out along a section located off French Guiana are presented; the section was repeated five times from September 1989 to June 1991 during the NOE (region Nord-Ouest equatoriale)/STACS (Sub Tropical Atlantic Climate Studies) cruises on board the NOAA (National Oceanographic and Atmospheric Administration) research vessels. The data (vertical and horizontal distributions) show, as suggested by earliest observations, the presence of different currents. At the surface, and in winter, the North Brazil Current (NBC) flows northwestward (positive), is strong (120 cm/s), confined in the first 250 m, coastally trapped (within 250 km) and fed by offshore waters; in summer the NBC strengthens (the velocity increases to 150 cm/s), vertically extends (down to 800 m) and veers offshore; the mean NBC mass flux computed from all the sections available is 34 +/- 9 Sv with absolute maximum and minimum respectively in September 1989 (81 +/- 4 Sv) and February 1990 (13 +/- 1 Sv). Subsurface, a southeastward (negative) undercurrent (herein after named Western Boundary UnderCurrent) is present in winter-spring and located in the layer 250-800 m with similar velocities in February 1990 (- 33 cm/s) and June 1991 (- 29 cm/s) but with largest vertical and horizontal extensions in the latter case; in summer (September 1989 and September 1990) this undercurrent is absent; the mean mTBUC mass flux is - 9 +/- 3 Sv; the maximum is observed in June 1991 (- 19 +/- 2 Sv) and the minimum in February 1990 (- 3 +/- 0.4 Sv) and January 1991 (- 5 +/- I Sv). Deeper, the equatorward Deep Western Boundary Current is trapped against the continental shelf (within 100 km of the shelf break), extends downward from 1 200 to 3 000 m depth with the velocity core centred in the 1 700-2 000 m layer, is maximum (- 50 cm/s) in spring-summer and minimum (- 23 cm/s) in winter; the absolute velocity (- 92 cm/s) has been recorded at 2 000 m depth in September 1989 suggesting a strong variability at this level; the mean equatorward DWBC mass flux is - 30 +/- 14 Sv with absolute maximum and minimum respectively in September 1989 (- 59 +/- 6 Sv) and September 1990 (- 7 +/- 1 Sv). The Integrated Mass, Temperature and Salt Fluxes (IMF, ITF and ISF) with the cumulated errors, computed across the whole section and down to 3 000 m depth for the September 1990, January 1991 and June 1991 cruises, are all positive in September 1990 (respectively 1.9 +/- 19 Sv, 3.1 +/- 30.1 PW and 74 +/- 1 845 Tt/s) but all negative both in January 1991 (- 13.3 +/- 17.0 Sv, - 15.6 +/- 26.5 PW and - 478 +/- 1594 Tt/s) and June 1991 (- 3.8 +/- 10.1 Sv, - 4.0 +/- 16.3 PW, - 130 +/- 989 Tt/s) showing a strong variability between the summer and winter periods. The mean IMF, ITF and ISF values (respectively - 5.1 +/- 46.4 Sv, - 5.2 +/- 73 PW and - 178 +/- 4428 Tt/s) are high and negative, indicating the large influence of the DWBC and the associated North Atlantic Deep Water (upper part) off French Guiana at 5 degrees N.

Magnetic Resonance Imaging (MRI), a reference examination for cardiac morphology and function in humans, allows to image the cardiac right ventricle (RV) with high spatial resolution. The segmentation of the RV is a difficult task due to the variable shape of the RV and its ill-defined borders in these images. The aim of this paper is to evaluate several RV segmentation algorithms on common data. More precisely, we report here the results of the Right Ventricle Segmentation Challenge (RVSC), concretized during the MICCAI'12 Conference with an on-site competition. Seven automated and semi-automated methods have been considered, along them three atlas-based methods, two prior based methods, and two prior-free, image-driven methods that make use of cardiac motion. The obtained contours were compared against a manual tracing by an expert cardiac radiologist, taken as a reference, using Dice metric and Hausdorff distance. We herein describe the cardiac data composed of 48 patients, the evaluation protocol and the results. Best results show that an average 80% Dice accuracy and a 1cm Hausdorff distance can be expected from semi-automated algorithms for this challenging task on the datasets, and that an automated algorithm can reach similar performance, at the expense of a high computational burden. Résumé : Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.
