Organisation géographique des populations de poissons marins Auteur(s) : Petitgas, Pierre Résumé : The management of marine fish stocks has stayed non-spatial, considering spatial distributions and their consequences on demography as implicit. But the impacts of climate change and the anthropisation of habitats now require to consider spatial procedures explicitly. The work presented here starts with the question of evaluating population abundance, which requires the modelling of spatial distributions (section 1). Then an ecological understanding of the multi-scale nature of distributions is investigated (section 2). Last, we study how demographic population dynamics depends on the spatial organisation of life cycles (section 3). In this work, the approach has been to combine data acquisition at sea with statistical characterisation and modelling. The application of geostatistics to fisheries survey data provided a solution to abundance evaluation and mapping for many different survey designs. A variety of models were implemented (stationary, non-stationary, non-linear, multivariate, spatio-temporal), depending on the statistical characteristics of the data and the problem posed. Sampling bias were identified by combining different survey methods. New procedures for assessing stocks based on indicators including spatial ones were developed, which prepared for ecosystem assessments. (...) La gestion des stocks de poissons marins est longtemps restée a-spatiale, considérant implicites les mécanismes d’organisation spatiale qui soutiennent la distribution géographique des ressources et leur dynamique démographique. Mais l’impact du changement climatique et l’anthropisation des habitats nécessitent d’en tenir compte explicitement. Partant de questions d’évaluation qui ont nécessité la modélisation des distributions spatiales (section 1), le déterminisme écologique de ces distributions a ensuite été abordé à différentes échelles (section 2) puis ont été envisagées les conséquences de l’organisation spatiale sur la dynamique démographique des populations (section 3). L’approche scientifique suivie intègre l’acquisition de données à la mer, la caractérisation statistique et la modélisation. Etude d'une gestion optimale des pecheries de langoustine et de poissons demerseaux en mer Celtique. From a typology of French fleets fishing in Celtic Sea, the carried out "métiers" (target-species + areas) are pointed out, which allows to define spatio-temporal "boxes". In each compartment, at a given time, the interactive components between fleets and stocks are known. The principle of the model consists to distribute, for each time interval, the fleets in each box. The allocation of fishing effort is assigned by two coefficients : "adherence" and "preference", expressing the abilities of fleets to seize the opportunities. Thus, it is possible to assess the consequences of usual management measures : quotas, mesh size, limitation of fishing effort, etc ... Une synthèse de tous les éléments biologiques acquis précédemment et des données économiques de base est effectuée dans un modèle bio-économique. A partir d'une typologie des flottilles françaises péchant en Mer Celtique, on met en évidence les métiers (espèces + secteurs) pratiqués, ce qui permet de définir des compartiments spatio-temporels dans lesquels on connaît à un moment donné les éléments interactifs entre flottilles et stocks. Le principe du modèle consiste à distribuer, à chaque intervalle de temps les flottilles dans ces compartiments. L'allocation de l'effort est gérée par deux coefficients, adhérence et préférence, qui traduisent les capacités des flottilles à saisir les opportunités. These hotspots of biodiversity provide many services to Human societies, bringing leisure and economic added values. In many areas, especially developing countries, these ecosystems are submitted to both climate change (rise of sea temperature and level, acidification) and human coastal pressures (urbanisation, resources exploitation). In this context, an increasing number of Marine Protected Areas is settled on coral reefs environments in order to ensure their conservation and to mitigate local pressures. Hence, one of MPAs Managers' missions is to bring ecological and social data together to build integrated indicators of effectiveness. In Reunion Island, a MPA called the Marine reserve of La Réunion was settled in 2007 along a densely urbanised and populated fringing reef coast. In order to better evaluate its MPA effectiveness, the manager requires the integration of social stakes to the management plan. A uses monitoring protocol was developed in this purpose using an ultra light aircraft and a camera. Data on 15 different recreational and non-recreational uses were acquired between 2010 and 2013, flying 48 times a year, and entered into a Geographic Information System. A huge resulting database allowed the building of an initial knowledge of the spatio-temporal distribution of uses within the Reserve. It also enabled the analysis of the uses' evolution regarding various factors of variations (amenities, facilities, shark attacks, tourism, etc.). Finally, we assessed the contribution to management efficiency using social indicators (governance, pressure indicators), and to interdisciplinary research in bringing ecologic and uses data together. This thesis brings a brand new information about coastal human activity and spatio-temporal dynamics of direct pressures on reef. This tool, designed to be reproducible and cost-optimized, enables the production of a set of indicators. Its integration to the management plan exclusively depends on the strategic choices of the manager. Les récifs coralliens figurent parmi les biomes côtiers les plus emblématiques de la planète. Ces points chauds de la biodiversité mondiale sont convoités par les sociétés humaines pour leurs qualités paysagères et leur plus-value économique. Exposés au même titre que de nombreux écosystèmes côtiers aux changements climatiques (élévation de la température, acidification des océans), ils sont de toutes parts soumis à une anthropisation littorale mal maitrisée (urbanisation, surexploitation des ressources). Dans ce contexte, de plus en plus d' Aires Marines Protégées (AMP) s'établissent sur des écosystèmes anthropisés, les amenant à intégrer l'Homme au coeur de la gestion. À La Réunion où l'urbanisation littorale est dense et où le paysage des usages littoraux ne cesse de s’étoffer, une Réserve Naturelle Marine (RNMR) a été établie en 2007 sur un récif frangeant. L’évaluation de l’efficacité de cette AMP par son gestionnaire doit se faire par le biais d'un ensemble d'indicateurs écologiques et socio-économiques. C’est en vue d’apporter des connaissances sur la fréquentation et les usages pratiqués au sein de la RNMR que cette thèse a été initiée. Elaboré sur la base d'un suivi en ULM, un protocole a été reproduit chaque année entre 2010 et 2013 et a permis la constitution d'une base de données spatialisée, dont l'exploitation a produit trois types de résultats: i) une connaissance initiale de la répartition spatio-temporelle des usages au sein de la RNMR; ii) une compréhension de l'évolution des dynamiques spatio-temporelles à la lumière des facteurs de variations identifiés (aménagements, aménités, crise requin, tourisme, etc.), et iii) une contribution à la gestion par le développement d'indicateurs sociaux (gouvernance, pressions), et à la recherche interdisciplinaire par une confrontation des données de fréquentation et des données écologiques du milieu. La réflexion menée dans le cadre de cette thèse apporte un éclairage nouveau sur les usages et la fréquentation des littoraux coralliens à La Réunion, et leur traduction en termes de pression anthropique directe. In this PhD dissertation, we focus first on Cox processes driven by a hidden process associated with a Dirichlet process. This model corresponds to hidden occurrences influencing the stochastic intensity of observed occurrences. We generalize the notion of "Shot noise Cox process" introduced by M{o}ller and develop its bayesian analysis by a Gibbs sampler combined with a Metropolis-Hastings algorithm. We show that our MCMC method is a reversible jump one. The model takes into account a random number of hidden contributions producing effects on the observed point process intensity. Therefore the parameter space has a variable dimension. We focus the statistical inference on the estimation of the hidden contribution expected value, the hidden contribution expected number, the spatial influence and correlation parameters. The contribution equality test and contribution independence test are proposed. Applications in epidemiology and ecology are shown from extit{Rubus fruticosa} data, extit{Ibicella lutea} data and death number data in counties of Georgia, USA. Two situations are considered with respect to available data~: firstly, the spatial positions of occurrences are observed between several pairs of consecutive dates; secondly, counts are carried out over a fixed time interval in several spatial sampling units. Secondly, we focus on point processes with memory introduced by Kagan, Ogata and Vere-Jones, pioneers in statistical seismology. In fact, spatio-temporal point processes play an important role in the studies of earthquake catalogs since they consist of seismic events with their dates and spatial locations. We studied an ETAS (Epidemic Type Aftershock Sequence) model with time independent background intensity and several triggering functions taking into account previous events. We illustrate our approach with a seismicity study of the Lesser Antilles arc. A comparaison study of Gamma, Weibull, Log-Normal and modified Omori law triggering function models is also carried out. We show that the modified Omori law does not fit the Lesser Antilles seismic data and the best adjusted triggering function is the Weibull model. Consequently, the waiting time between aftershocks is weaker in the Lesser Antilles zone compared to the one in regions with seismicity described by the modified Omori law. In other words, aftershock aggregativity is higher in the Lesser Antilles region. The stochastic background intensity following a Dirichlet process centered on a spatial log-normal process is discussed. Les processus ponctuels sont souvent utilisés comme modèles de répartitions spatiales ou spatio-temporelles d'occurrences. Dans cette thèse, nous nous intéressons tout d'abord à des processus de Cox dirigés par un processus caché associé à un processus de Dirichlet. Ce modèle correspond à des occurrences cachées influençant l'intensité stochastique des occurrences observées. Nous généralisons la notion de " Shot noise Cox process " introduite par Moller et développons le traitement bayésien par un échantillonneur de Gibbs combiné à un algorithme de Metropolis-Hastings. Nous montrons que cette méthode MCMC est à sauts réversibles. Le modèle prend en compte, en effet, un nombre aléatoire de contributions cachées influençant l'intensité du processus ponctuel observé donc a un espace paramétrique de dimension variable. Nous focalisons l'inférence statistique sur l'estimation de la valeur espérée de chaque contribution cachée, le nombre espéré de contributions cachées, le degré d'influence spatiale de ces contributions et leur degré de corrélation. Le test d'égalité des contributions et celui de leur indépendance sont ainsi développés. L'utilité en épidémiologie et en écologie est alors démontrée à partir de données de Rubus fruticosa, Ibicella lutea et de mortalité dans les cantons de Georgia, USA. En termes de données observées, deux situations sont considérées: premièrement, les positions spatiales des occurrences sont observées entre plusieurs paires de dates consécutives; deuxièmement, des comptages sont effectués, au cours d'une période fixée, dans des unités d'échantillonnage spatiales. D'autre part, nous nous intéressons aux processus ponctuels à mémoire introduits par Kagan, Ogata et Vere-Jones, précurseurs de la statistique sismologique. En effet, les processus ponctuels spatio-temporels ont une place importante dans l'étude des catalogues sismiques puisque ces derniers sont généralement constitués d'événements sismiques datés et géo-référencés. Nous avons étudié un modèle ETAS (Epidemic Type Aftershock Sequence) avec une intensité d'arrière-plan indépendante du temps et plusieurs fonctions déclenchantes permettant d'intégrer les événements antérieurs récents. Cette approche est utilisée pour étudier la sismicité de l'arc des Petites Antilles. Une étude comparative des modèles Gamma, Weibull, Log-Normal et loi d'Omori modifiée pour les fonctions déclenchantes est menée. Nous montrons que la loi d'Omori modifiée ne s'ajuste pas aux données sismiques des Petites Antilles et la fonction déclenchante la plus adaptée est le modèle de Weibull. Cela implique que le temps d'attente entre répliques dans la zone des Petites Antilles est plus faible que celui des régions à sismicité décrite par la loi d'Omori modifiée. Autrement dit, l'agrégation des répliques après un événement majeur est plus prononcée dans la zone des Petites Antilles. Cette approche de modélisation est appliquée à la cercosporiose noire du bananier. Il s’agit d’explorer et de déterminer les paramètres environnementaux et de résistance de l’hôte ayant une influence significative sur la dynamique spatiotemporelle de la maladie et d’apporter des éléments associés au contrôle de la cercosporiose noire.Deux modèles ont été développés dans le cadre de cette thèse. La dynamique épidémiologique au niveau de la plante est décrite par un modèle mécaniste décomposé en un modèle de croissance de la plante et un module épidémiologique décrivant le cycle épidémique du pathogène. L’architecture du bananier est prise en compte par le biais de compartiments foliaires positionnés dans l’espace. Le modèle a été validé par un jeu de données indépendant. Les expérimentations numériques et l’analyse de sensibilité du modèle réalisées par les méthodes de Morris et de e-FAST ont permis de mieux comprendre le fonctionnement épidémique de cette maladie et d’identifier les paramètres influant le plus la dynamique épidémique en particulier la vitesse d’extension des lésions, la durée d’incubation et l’efficacité d’infection .L’approche bayésienne a permis de prendre en compte l’information a priori disponible pour ces trois paramètres sur lesquels a porté l’inférence statistique. L’analyse de sensibilité du modèle a également permis d’identifier l’influence de deux paramètres liés à la croissance de la plante : le nombre de feuilles sur une plante et le rythme d’émission foliaire Un modèle de dynamique spatio-temporelle de la cercosporiose noire a été développé à l’échelle d’un territoire à partir d’enquêtes effectuées enMartinique pendant la période d’invasion de cette maladie de septembre 2010 à mai 2012. Les données récoltées étant censurées, l’inférence des paramètres du modèle a été réalisée dans un cadre bayésien en utilisant un algorithme d’augmentation de données. Le modèle et l’inférence développés permettent de reconstruire la dynamique spatio-temporelle de l’invasion et de prédire la fin d’invasion sur le territoire.Les deux modèles de dynamiques spatio-temporelles développés à deux échelles spatiales différentes ont permis d’acquérir des informations importantes pour construire des outils de conception de méthode de contrôle de la cercosporiose noire des bananiers. This thesis concerns the modeling of the dynamics of foliar diseases of tropical tree crops at different spatial scales. This modeling approach is applied to black Sigatoka of banana. It is to explore and determine the environmental parameters and host resistance has a significant influence on the spatiotemporal dynamics of the disease and to provide elements associated with the control of Sigatoka noire.Deux models were developed as part of this thesis. The epidemiological dynamics at the plant is described by a mechanistic model decomposed into a growth model of the plant and an epidemiological unit describing the pathogen epidemic cycle. A model-based evaluation of Marine Protected Areas: the example of eastern Baltic cod (Gadus morhua callarias L.) Spatio-temporal fishing closures [Marine Protected Areas (MPAs)] have been implemented since 1995, to protect and restore the spawning stock. However, no signs of recovery have been observed yet, either suggesting that MPAs are an inappropriate management measure or pointing towards suboptimal closure design. We used the spatially explicit fishery simulation model ISIS-Fish to evaluate proposed and implemented fishery closures, combining an age-structured population module with a multifleet exploitation module and a management module in a single model environment. The model is parameterized based on (i) the large amount of biological knowledge available for cod and (ii) an analysis of existing spatially disaggregated fishery data. As the population dynamics of eastern Baltic cod depend strongly on the climate-driven hydrographic regime, we considered two production regimes of the stock. MPAs were only effective for stock recovery when they reduced overall fishing effort. The performance of MPAs needs to be evaluated relative to environmental regimes, especially for stocks facing strong environmental variability. Fluctuations à long terme du thon rouge: validité, origines et conséquences Auteur(s) : Ravier, Christelle Éditeur(s) : Ecole nationale supérieure agronomique de Rennes Résumé : Describe and gain understanding on fluctuations in animal population over time and space is a central goal of population ecology. This is also crucial to ensure the sustainable management of exploited resources, particularly those with complex population dynamics such as the bluefin tuna. The goal of this work is to collect bluefin tuna catches from the ancestral Mediterranean and Atlantic trap fisheries to (i) characterise long-term fluctuations in bluefin tuna population migrating in the Mediterranean, (ii) analyse their causes et (iii) assess their implications for fisheries management. The bluefin tuna main biological and ecological characteristics are first detailed. Then, the first part presents the trap fishery, and the process of collect and validation of the historical catches. This leads to develop a data base of 54 time-series more than 20 years long, the longest ones spanning about four centuries. Mean historical catches were around 15 000 tons/year ([7 000;25 000]). Time-series are analysed in a second part. Temporal variability of trap catches may be decomposed in three components: 100-year-long periodic fluctuations, 20-year cycles and inter-annual variations. These medium- to long-term fluctuations, representing more than 50% of the variability in the time-series, were synchronous all around the western Mediterranean and adjacent North Atlantic. In contrast, short-term variability was synchronous at a local scale only. It is argued that long-term fluctuations in trap catches could be considered as a proxy for those in abundance, and a synthetic time-series is computed to depict them. Biological and ecological processes that could cause such long-term fluctuations are discussed in a third part. We tested whether long-term fluctuations in Atlantic bluefin tuna might be related to large-scale environmental changes, using long time-series of the North Atlantic Oscillation (NAO), the Length of the Day index (LOD, a proxy of the atmospheric circulation index ACI) and the temperature. Spectral analyses of trap catches, LOD and temperature displayed similar spectra with peak at low frequency, whereas those of the NAO exhibited a broad band spectrum. Regression analyses and tests of correlation did not reveal any clear relationship between trap catches on the one hand and NAO and LOD on the other hand. In contrast, long-term fluctuations in trap catches appear to be negatively and significantly related to long-term trends in temperature. Underlying processes that could explain such a relationship are discussed, with special focus on changes in migration patterns. Finally, implications of such fluctuations in term of fisheries management are discussed in a fourth part. A simulation framework, in which a simulated population dynamics model is coupled with a VPA, is built to test the pertinence of the diagnostic of stock assessment according to different scenarios on fluctuations origins and population status. In the hypothesis of fluctuations linked to variations in the recruitment, VPA appears able to reconstruct the fluctuations but the predictions may be biased if natural fluctuations are not taking into account. In the hypothesis of fluctuations linked to changes in migration pattern, VPA is not able to reconstruct the population dynamics. In a precautionary approach, quotas which follow may be unsuitable in the best case, at worst dangerous if they are defined in comparison with a reference point. The concept of cible reference points, fixe and unique over time, appears not relevant for bluefin tuna; estimate trajectory reference pertinent may prove to be more pertinent. Décrire et comprendre les fluctuations spatio-temporelles des espèces animales constituent les enjeux majeurs de l'écologie. La question est également cruciale pour réussir la gestion durable des ressources exploitées, en particulier celle du thon rouge, grand pélagique migrateur à la dynamique complexe. L'objectif de ce travail est de collecter les captures historiques de thon rouge par les madragues méditerranéennes et proche atlantiques pour (i) caractériser les fluctuations à long terme de la population migrante en Méditerranée, (ii) étudier leur déterminisme et (iii) évaluer leurs implications en terme de gestion des pêcheries. Après avoir décrit les principales caractéristiques biologiques et écologiques du thon rouge, la première partie présente la pêcherie à la madrague, puis le processus de collecte et de validation des données historiques de captures. Ce dernier conduit à la mise en place d'une base de données de 54 séries de plus de 20 ans, dont les plus longues s'étendent sur près de 4 siècles. Les productions historiques sont estimées à environ 15 000 tonnes/an ([7 000;25 000]). Les séries historiques de captures sont analysées dans la seconde partie. Leur variabilité temporelle peut être décomposée en trois composantes : de larges cycles pseudo-séculaires, des variations périodiques d'une vingtaine d'années et des fluctuations inter-annuelles. Les fluctuations à moyen et long terme, expliquant plus de la moitié de la variance des séries, sont synchrones à l'échelle du bassin méditerranéen occidental et du proche Atlantique. La variabilité inter-annuelle, en revanche, n'est synchrone qu'à une échelle locale. On montre finalement que les fluctuations à long terme des captures peuvent être considérées comme de bons indices des tendances des abondances de la population de thons rouges migrants en Méditerranée. Une série synthétique est construite pour les décrire. Les processus biologiques et écologiques susceptibles d'être à l'origine de ces fluctuations sont discutés dans la troisième partie. L'hypothèse d'un forçage environnemental à grande échelle est testée en utilisant des indices à long terme de l'Oscillation Nord Atlantique (NAO), de la longueur du jour (LOD, un indicateur de l'indice de circulation atmosphérique ACI) et de la température. Les analyses spectrales sur les séries de captures, du LOD et des températures révèlent des spectres similaires, avec un pic sur les basses fréquences, alors que celles sur le NAO conduisent à une large bande spectrale. Les régressions et les tests de corrélations ne montrent aucune relation significative entre les captures par les madragues et le NAO et le LOD. En revanche, les fluctuations à long terme des captures apparaissent significativement et négativement corrélées avec les fluctuations à long terme des températures. Les processus sous-jacents susceptibles d'expliquer une telle relation, en particulier des changements migratoires, sont discutés. Finalement, les implications des fluctuations pour la gestion de la pêcherie sont discutées dans une quatrième partie. Un cadre de simulation, couplant un modèle de dynamique de population à une VPA, est élaboré pour tester la pertinence des diagnostics d'évaluation de stock selon différents scénarios d'origine des fluctuations et d'état de la population. Dans l'hypothèse de fluctuations liées à des variations du recrutement, la VPA apparaît capable de reconstruire les fluctuations mais les prédictions sont biaisées lorsqu'il n'est pas tenu compte des fluctuations naturelles du stock. Dans l'hypothèse de fluctuations liées à des changements migratoires, la VPA est alors incapable de reproduire la dynamique de la population. Dans une approche de précaution, les quotas qui en découlent peuvent se révéler au mieux inappropriés, au pire dangereux s'ils sont définis par rapport à un point de référence. Analytic approaches need to draw from current knowledge of disease systems yet be flexible enough to provide targeted inference without restrictive assumptions. We explore this balance in detail with respect to the observed pattern of spread of sugarcane yellow leaf virus, the causal agent of yellow leaf disease. This disease affects cultivated sugarcane plants and spreads via an aphid vector (Melanaphis sacchari). The system is of considerable economic interest, but presents several analytic complications. First, the plants begin as well separated individuals that grow into large plants with overlapping leaf canopies enabling increased vector access between neighbouring plants. The overlap between neighbouring plants first occurs within rows and then extends between rows, presenting another interesting spatial component to consider when modelling the propagation of infection. Second, the vector initially flies between plants but at some point sheds wings and shifts to walking between plants. We are particularly interested in how these two features of the system and their interrelation may impact the spatial spread of disease over time. In addition, we also explore the impact of potential immigration of infected vectors from outside of the study area. We treat our observed cane field as a spatial grid with regular spacing between rows and smaller spacing within rows. Our data consist of observed disease status of each of 1643 plants at each of six time points. We provide descriptive summaries of the temporal evolution of spatial pattern in infection, then propose hierarchical models to describe the pattern and capture the influence of the ecological and environmental factors listed above. Assessing species performance and susceptibilities to decline is essential to comprehend and reverse this trend. Yet it is challenging, given difficulties associated with quantifying individual and population processes that are variable across time, space, and life-stages. We describe a new approach to estimating and comparing species performances that combines empirical data, a novel theoretical consideration of population dynamics, and modern statistics. Our approach allows for a more realistic continuous representation of individual performances along development stages while taking into account non-linearity, and natural variability as captured by spatio-temporally replicated observations. We illustrate its application in a coral meta-assemblage composed of populations of the three major reef-building taxa Acropora, Pocillopora, Porites. Using a unique set of highly replicated observations of individual coral dynamics under various environmental conditions, we show how taxa differ in their investment in recruitment and size-specific aptitude for growth and survival, notably through different use of clonal shrinkage, fragmentation, fission, and fusion processes. Our results reveal contrasting life-history trade-offs among taxa which, along with differing patterns of density-dependent recruitment, modulate species responses to decline. These differences in coral life history traits reflect opposing life-strategies, imply regulation at differing life-stages, and explain divergence in species trajectories. Our findings indicate a high potential for resilience in Pocillopora and Porites populations, thanks respectively to a sustained recruitment that promotes demographic elasticity through replacement of individuals, and a steady resistance to mortality which confers persistence through lingering of individuals. Resilience in Acropora appears more arbitrary, given high susceptibility to perturbations and dependency of recruitment on presence of established local populations. We identify management actions that can complement Acropora's life history and benefit recovery of its populations following mortality events. Our regression-modelling approach to quantifying and comparing species performances in different population processes is applicable to all taxa, as illustrated even those with complex clonal life histories, and can be implemented at wide spatio-temporal and taxonomic coverage. It can promote more accurate representation of species dynamics in both descriptive and predictive modelling approaches. The semi-parametric contrast curve method we develop facilitates comparing response variables along continuous explicative metrics while accounting for multiple sources of complexity in empirical data. Currently, this species is the primary agent behind dengue and chikungunya outbreaks in the pan-tropical area and its widespread distribution has likely played an important role in the recent expansion of the Zika virus. The biology of Ae. (Stg.) aegypti is particularly well known, which is not the case for its ecology. By adopting a cross-disciplinary approach I attempted to understand the relative contribution of biotic and abiotic factors as well as some evolutionary processes in the distribution of this species at the local and regional scales in French Guiana.Initially, I was interested in revising the core knowledge concerning the diversity of mosquitoes in French Guiana. By combining traditional and molecular taxonomy, this step allowed my colleagues and I to discover several new species and to create the appropriate tools to manage this type of entomological data.Secondly, we studied the spatio-temporal structure of resident aquatic macroinvertebrate communities in urban areas. This highlighted the existence of antagonistic and mutualistic interactions. In particular, the native mosquito Limatus durhamii Theobald 1901 appears to prevent the sustainable establishment of Ae. (Stg.) aegypti in slightly urbanized environments via a mechanism of competitive exclusion. Le moustique Aedes (Stegomyia) aegypti (Linnaeus 1762) a été introduit dans les Amériques depuis le continent africain il y a environ 400 ans. Actuellement, cette espèce est la principale responsable des épidémies de dengue et de chikungunya dans la zone pantropicale et sa large répartition a très probablement joué un rôle important dans l’expansion récente du virus Zika. La biologie d’Ae. (Stg.) aegypti est particulièrement bien connue, ce qui n’est pas le cas de son écologie, en particulier de ses interactions avec les communautés résidentes. En adoptant une démarche pluridisciplinaire je me suis intéressé à la contribution relative des facteurs biotiques et abiotiques ainsi que de certains processus évolutifs dans la distribution de cette espèce à différentes échelles en Guyane française.Dans un premier temps j’ai participé à la révision des connaissances fondamentales sur la diversité des moustiques de Guyane. En alliant la taxonomie classique et moléculaire, cette étape a permis de découvrir plusieurs nouvelles espèces et de mettre en place des outils adaptés à la gestion de ce type de données, notamment pour une utilisation future.Dans un second temps la structuration spatio-temporelle des communautés résidentes de macro-invertébrés aquatiques a été étudiée en milieu urbain. Cela a permis de mettre en évidence l’existence d’interactions antagonistes et mutualistes avec les taxons des communautés résidentes. However, most of the potential interest of tracking data depends on the ability to develop suitable modelling strategies to analyze trajectories from discrete recorded positions. A serious modelling challenge is to infer the evolution of the true position and the associated spatio-temporal distribution of behavioural states using discrete, error-prone and incomplete observations. In this paper, a Bayesian Hierarchical Model (HBM) using Hidden Markov Process (HMP) is proposed as a template for analyzing fishing boats trajectories based on data available from satellite-based vessel monitoring systems (VMS). The analysis seeks to enhance the definition of the fishing pressure exerted on fish stocks, by discriminating between the different behavioural states of a fishing trip, and also by quantifying the relative importance of each of these states during a fishing trip. The HBM approach is tested to analyse the behaviour of pelagic trawlers in the Bay of Biscay. A hidden Markov chain with a regular discrete time step is used to model transitions between successive behavioural states (e.g., fishing, steaming, stopping (at Port or at sea)) of each vessel. The parameters of the movement process (speed and turning angles) are defined conditionally upon the behavioural states. Bayesian methods are used to integrate the available data (typically VMS position recorded at discrete time) and to draw inferences on any unknown parameters of the model. The model is first tested on simulated data with different parameters structures. Results provide insights on the potential of HBM with HMP to analyze VMS data. They show that if VMS positions are recorded synchronously with the instants at which the process switch from one behavioural state to another, the estimation method provides unbiased and precise inferences on behavioural states and on associated movement parameters. However, if the observations are not gathered with a sufficiently high frequency, the performance of the estimation method could be drastically impacted when the discrete observations are not synchronous with the switching instants. Ce modèle correspond à des occurrences cachées influençant l'intensité stochastique des occurrences observées. Nous généralisons la notion de Shot noise Cox process et développons le traitement bayésien. Nous focalisons l'inférence statistique sur l'estimation de la valeur espérée de chaque contribution cachée, leur nombre espéré, degré d'influence spatiale et degré de corrélation L'utilité en épidémiologie et en écologie est démontrée à partir de données de Rubus fruticosa, lbicella lutea et de mortalité dans les cantons de Georgie, USA. En termes de données observées, deux situations sont considérées: d'abord, les positions spatiales des occurrences sont observées entre plusieurs paires de dates consécutives; puis, des comptages sont effectués dans des unités d'échantillonnage spatiales. D'autre part, nous nous intéressons aux processus ponctuels à mémoire introduits par Kagan, Ogata et Vere-Jones. En effet, les processus ponctuels ont une place importante dans l'étude des catalogues sismiques. Nous avons étudié un modèle Epidemie Type Aftershock Sequence avec une intensité d'arrière-plan indépendante du temps et plusieurs fonctions déclenchantes permettant d'intégrer les événements antérieurs récents. Cette approche est utilisée pour étudier la sismicité des Petites Antilles. Une étude comparative des modèles Gamma, Weibull, Log-Normal et loi d'Omori modifiée pour les fonctions déclenchantes est menée. Point processes are often used as spatial or spatio-temporal distribution models of occurrences. In this Phd dissertation, we focus first on Cox processes driven by a hidden process associated with a Dirichlet process. This model corresponds to hidden occurrences influencing the stochastic intensity of observed occurrences. We generalize the notion of Shot noise Cox process and develop its bayesian analysis. We focus the statistical inference on the estimation of the hidden contribution expected value, the hidden contribution expected number, the spatial influence and correlation parameters. Applications in epidemiology and ecology are shown from Rubus fruticosa data, Ibicella lutea data and death number data in counties of Georgia, USA. Two situations are considered with respect to available data: firstly, the spatial positions of occurrences are observed between several pairs of consecutive dates; secondly, counts are carried out over a fixed time interval in several spatial sampling units. Secondly, we focus on point processes with memory intr oduced by Kagan, Ogata and Vere-Jones. Spatio-temporal point processes play an important role in the studies of earthquake catalogs since they consist of seismic events with their dates and spatial locations. We studied an Epidemic Type Aftershock Sequence model with time independent background intensity and several triggering functions taking into account previous events. We illustrate our approach with a seismicity study of the Lesser Antilles arc. The data is obtained by recording gyroscope and accelerometer measurements from an embedded pen device. The idea of Universum learning was previously presented by Vapnik and recently popularized in machine learning community. It assumes that the decision boundary of a classifier lies close to data with high uncertainty. The quality of the final classifier strongly depends on a way how to choose the Universum data and also on the representation of original data. In our paper we use a novel approach of Universum learning to classify signature data, also we present our novel idea how to sample the Universum data. At last, we also find more effective representation of the signature data itself compared to the baseline method.
