Résumé : We studied the foraging rhythms of green sea turtles Chelonia mydas on the seagrass beds of N'Gouja Bay, Mayotte Island (Comoros Archipelago) with acoustic transmitters and moored listening stations. We monitored 8 tagged turtles (4 probable males, 3 probable females and 1 immature), from 70 to 109 cm curved carapace length (CCL), for durations ranging from 5 to 92 d. The turtles exhibited a regular diel pattern: they foraged mainly during the day (on average 87% of seagrass detections were between 06:00 and 18:00 h) and rested on the inner reef slope during the night. Night time feeding activities were observed on the seagrass bed when the night light was high. The presence of turtles on the seagrass bed at night was significantly correlated with a night light index (r = 0.54, p = 0.002), which included both moon light and cloudiness indices. Behaviour of the only immature individual observed was similar to adult turtles, although it rested more frequently around noon. All turtles displayed a high fidelity to 1 foraging site within the seagrass bed. Acoustic transmitters and permanent listening stations are an appropriate technique for long-term behavioural studies of turtles, with no human interaction with turtles during tracking, and represent a suitable technique to assess the possible effects of environmental changes or human activities upon green turtle behaviour.

Résumé : The extent of gene dispersal is a fundamental factor of the population and evolutionary dynamics of tropical tree species, but directly monitoring seed and pollen movement is a difficult task. However, indirect estimates of historical gene dispersal can be obtained from the fine-scale spatial genetic structure of populations at drift-dispersal equilibrium. Using an approach that is based on the slope of the regression of pairwise kinship coefficients on spatial distance and estimates of the effective population density, we compare indirect gene dispersal estimates of sympatric populations of 10 tropical tree species. We re-analysed 26 data sets consisting of mapped allozyme, SSR (simple sequence repeat), RAPD (random amplified polymorphic DNA) or AFLP (amplified fragment length polymorphism) genotypes from two rainforest sites in French Guiana. Gene dispersal estimates were obtained for at least one marker in each species, although the estimation procedure failed under insufficient marker polymorphism, limited sample size, or inappropriate sampling area. Estimates generally suffered low precision and were affected by assumptions regarding the effective population density. Averaging estimates over data sets, the extent of gene dispersal ranged from 150 m to 1200 m according to species. Smaller gene dispersal estimates were obtained in species with heavy diaspores, which are presumably not well dispersed, and in populations with high local adult density. We suggest that limited seed dispersal could indirectly limit effective pollen dispersal by creating higher local tree densities, thereby increasing the positive correlation between pollen and seed dispersal distances. We discuss the potential and limitations of our indirect estimation procedure and suggest guidelines for future studies

Résumé : This PhD work is based on field, petrographic, and geochemical observations of rocks originated at the base of the sheeted dike complex, in the Oman ophiolite and at IODP Site 1256, coupled with an experimental study. It provides new constrains on processes that occur at the magma / hydrothermal system transition in oceanic crust formed at fast spreading ridges. The base of the sheeted dike complex is truncated by intrusive isotropic gabbros, and therefore reheated and recrystallized to the "granoblastic dikes" under temperatures up to 1030°C. Xenoliths of granoblastic microgabbros and microgabbronorites derived from the granoblastic dikes are commonly observed in the about 100 meters thick horizon of isotropic gabbro that underlies the sheeted dike complex. These features can be explained by upward migrations of the melt lens that is present at fast spreading centers. The occurrence of several assimilation features (xenoliths and granoblastic patches) in the isotropic gabbro horizon supports the hypothesis that this horizon represents the fossilization of the upper melt lens. The experimental study was designed to simulate experimentally the effect of partial melting of hydrothermally altered sheeted dikes. The results show that melting starts at 850°C, confirm the residual origin of granoblastic dikes and xenoliths, and attest to the anatectic origin of the oceanic plagiogranites that are commonly present close to the base of the sheeted dike complex. The major and trace element composition of the experimental anatectic melt that represents the main contaminant for primitive MORBs at fast spreading ridges has been determined. The upper axial melt lens at fast spreading mid-ocean ridges is herein described as a dynamic system that can migrate vertically, and which fossilizes when moving off-axis.
Ce travail de thèse est basé sur des observations de terrain, sur une étude pétrographique et géochimique des roches formées à la base du complexe filonien dans l'ophiolite d'Oman et au niveau du Site IODP 1256, ainsi que sur une étude expérimentale. De nouvelles contraintes sont apportées sur les processus se produisant à la transition magma / système hydrothermal dans la croute océanique formée au niveau des dorsales à expansion rapide. L'intrusion de gabbros isotropes dans la base du complexe filonien a provoqué son réchauffement et sa recrystallization en « dikes granoblastiques » jusqu'à des températures de 1030°C. Des xénolites de microgabbro à orthopyroxene dérivées des dikes granoblastiques sont souvent observées dans le niveau de gabbros isotropes épais de 100 mètres environ qui est présent à la base du complexe filonien. Ces différentes caractéristiques sont à relier à des migrations verticales vers le haut du sommet de la lentille magmatique supérieure qui est observée aux dorsales rapides. Les nombreuses évidences d'assimilation (xénolites et patchs granoblastiques) dans le niveau des gabbros isotropes appuient l'hypothèse que ce niveau représente la fossilisation de la lentille magmatique supérieure. L'étude expérimentale a consisté à tester l'effet de la fusion partielle du complexe filonien préalablement hydrothermalisé. Les résultats montrent que la fusion commence à 850°C, confirment l'origine résiduelle des dikes granoblastiques et des xénolites associées, et attestent de l'origine anatectique des plagiogranites océaniques qui sont couramment observés à proximité de la base du complexe filonien. La composition en éléments majeurs et traces du liquide anatectique a été déterminée. Ce liquide représente le principal contaminant pour les MORBs primitifs émis au niveau des dorsales rapides. La lentille magmatique supérieure présente au niveau des dorsales médio-océaniques à expansion rapide est ici décrite comme un système dynamique qui peut migrer verticalement, et qui est fossilisée lorsqu'elle se déplace hors axe.

Résumé : Sediment cores acquired in 2004 off the Rhone prodelta show consistent anomalous methane concentrations of up to 87,440 ppm. Methane compositional and isotopic data support a biogenic origin, although there are a few sites that show strongly depleted delta C-13 values (-53%o PDB) suggesting a mixed source for the gas (biogenic and thermogenic). Anomalous methane concentrations (samples with more than 90 ppm) are discussed and integrated with organic carbon data, sedimentary rates and ADCP profiles. Highest gas concentrations were found directly off the river mouth (20-40 m water depth) and where the IFREMER models point to the thickest accumulation (> 2 m) in response to the Rhone flood event. In areas unaffected by the high flux of organic matter and rapid/thick flood deposition, or in between flood events, the conditions for methanogenesis and gas accumulation have not been met; in these areas, the physical and biological reworking of the surficial sediment may effectively oxidize and mineralize organic matter and limit bacterial methanogenesis in the sub-surface. We propose that in the Rhone prodelta flood deposits deliver significant amounts of terrigenous organic matter that can be rapidly buried, effectively removing this organic matter from aerobic oxidation and biological uptake and leading to the potential for methanogenesis with burial.

Everyone is subject to environmental exposures from various sources, with negative health impacts (air, water and soil contamination, noise, etc.or with positive effects (e.g. green space). Studies considering such complex environmental settings in a global manner are rare. We propose to use statistical factor and cluster analyses to create a composite exposure index with a data-driven approach, in view to assess the environmental burden experienced by populations. We illustrate this approach in a large French metropolitan area. The study was carried out in the Great Lyon area (France, 1.2 M inhabitants) at the census Block Group (BG) scale. We used as environmental indicators ambient air NO2 annual concentrations, noise levels and proximity to green spaces, to industrial plants, to polluted sites and to road traffic. They were synthesized using Multiple Factor Analysis (MFA), a data-driven technique without a priori modeling, followed by a Hierarchical Clustering to create BG classes. The first components of the MFA explained, respectively, 30, 14, 11 and 9% of the total variance. Clustering in five classes group: (1) a particular type of large BGs without population; (2) BGs of green residential areas, with less negative exposures than average; (3) BGs of residential areas near midtown; (4) BGs close to industries; and (5) midtown urban BGs, with higher negative exposures than average and less green spaces. Other numbers of classes were tested in order to assess a variety of clustering. We present an approach using statistical factor and cluster analyses techniques, which seem overlooked to assess cumulative exposure in complex environmental settings. Although it cannot be applied directly for risk or health effect assessment, the resulting index can help to identify hot spots of cumulative exposure, to prioritize urban policies or to compare the environmental burden across study areas in an epidemiological framework.Journal of Exposure Science and Environmental Epidemiology advance online publication, 24 September 2014; doi:10.1038/jes.2014.66.

Résumé : Phosphorite genesis correlates in a general way with elevated sea level and warm climate and is therefore influenced by plate tectonics and continental drift. Phosphorite genesis correlates more specifically with transgression -- a result of the interaction of continental hypsometry, tectonic perturbation and eustatic effects -- whereby a small number of shallow slope and shelf sites are available for phosphate fixation. Phosphorite genesis correlates with warm climate. Oceanic anoxic events (OAE's : episodes of world-wide deposition and preservation of organic carbon), which also correlate with particularly high sea level stands, generally do not coincide with major phosphorogenic episodes. In contrast to the assertions above, the permian Phosphoria Fromation was deposited during a marked overall global low-stand of sea level. However, the phosphatic sequences were laid down during brief transgressive episodes.

Résumé : In French Guiana, the population growth will result in an increase in demand for agricultural products and thus, will lead to an increase in the amount of tropical forests converted into cropland or pasture. Impacts of different agricultural systems on greenhouse gas (GHG) fluxes have not been studied in French Guiana. In this context, the fire-free chop-and-mulch method was used to convert a tropical forest site to agriculture. This study focused on soil nitrous oxide (N2O) emissions and we compared four land uses: (1) the undisturbed tropical forest, (2) recently converted grassland and recently converted croplands (fertilized soybean/maize rotation) with either (3) disk tillage or (4) no tillage.N2O measurements were obtained through the chamber technique and conducted over a 1-year period (measurements began 19 months after the forest was cleared). N2O fluxes were related to soil parameters measured at each sampling date: nitrate and ammonium contents, gravimetric water content (GWC) and temperature.Through the entire period, the mean (±standard error) and median N2O fluxes were 3.8 ± 0.5 and 2.7 g N ha−1 day−1, respectively for undisturbed tropical forest and 2.4 ± 0.9 and 0.8 g N ha−1 day−1, respectively for grassland (mowed Brachiaria ruziziensis). For croplands, no significant difference was found for N2O emissions between both agricultural practices. The mean (±standard error) and median N2O fluxes were 8.5 ± 1.2 and 4.0 g N ha−1 day−1, respectively for disk tillage plots and 8.5 ± 1.3 and 3.6 g N ha−1 day−1, respectively for no tillage plots. Nitrogen inputs (due to the application of fertilizer or due to the mineralization of crop residues) led to higher N2O fluxes, resulting in significantly higher mean N2O emissions from croplands compared to the forest, when only considering land use effect on N2O fluxes in a statistical model. The soil nitrate content, GWC and temperature had a significant positive effect on N2O fluxes. Taking into account these soil parameters in another statistical model, N2O emissions from croplands were not higher than the natural N2O emissions from tropical forest soils. Our results suggest that, if more forest will have to be converted in the course of the expected population growth in French Guiana, it could have low impact on the soil N2O fluxes (similar to natural fluxes from forest) with the improving of farming techniques (for example modification of the splitting of N-fertilizer) in the cropping plots.

Necroptosis is a programmed cell death pathway that has been shown to be of central pathophysiological relevance in multiple disorders (hepatitis, brain and cardiac ischemia, pancreatitis, viral infection and inflammatory diseases). Necroptosis is driven by two serine threonine kinases, RIPK1 (Receptor Interacting Protein Kinase 1) and RIPK3, and a pseudo-kinase MLKL (Mixed Lineage Kinase domain-Like) associated in a multi-protein complex called necrosome. In order to find new inhibitors for use in human therapy, a chemical library containing highly diverse chemical structures was screened using a cell-based assay. The compound 6E11, a natural product derivative, was characterized as a positive hit. Interestingly, this flavanone compound: inhibits necroptosis induced by death receptors ligands TNF-α (Tumor Necrosis Factor) or TRAIL (TNF-Related Apoptosis-Inducing Ligand); is an extremely selective inhibitor, among kinases, of human RIPK1 enzymatic activity with a nM Kd; has a non-ATP competitive mode of action and a novel putative binding site; is weakly cytotoxic towards human primary blood leukocytes or retinal pigment epithelial cells at effective concentrations; protects human aortic endothelial cells (HAEC) from cold hypoxia/reoxygenation injury more effectively than necrostatin-1 (Nec-1) and Nec-1s. Altogether, these data demonstrate that 6E11 is a novel potent small molecular inhibitor of RIPK1-driven necroptosis.

Résumé : The main aim of the CAMP project (2009-2011) is to estimate the efficient connectivity between the Marine Protected Areas (MPA) of the South-West Indian Ocean (SWIO). For that purpose, we use a population genetics approach on 3 reef fishes: Epinephelus merra, Lutjanus kasmira et Myripristis berndti. The overall goal of the project is to provide new elements to MPA managers that will contribute to design the best network of MPAs in the SWIO. In the first year of the project, most of the time was spent to sample fishes. Based on collaborations with 5 international and national partners, we succeed to sample more than 1100 fishes within 12 sites of the SWIO. More than 850 of the 1100 fishes were already sequenced. The development of third microsatellite libraries is under-going and should be available for the 2nd part of the year 2010. The second year of the project (2010) will focus on the end of the sampling in the SWIO as well as doing most of the genetic analysis of the samples collected in 2009 (microsatellit analysis) and in 2010 (mtDNA sequencing). At the end of the second year, we expect to be able to do a first regional analysis of the genetic structure of these reef fishes population. Then, in 2011, the project team will elaborate some recommendations to MPAs managers on the basis of the whole genetic dataset
L’objectif principal du projet CAMP (2009-2011) est d’estimer la connectivité effective entre les Aires Marines Protégées (AMP) du sud ouest de l’océan Indien (SOOI) par le biais de la génétique des populations de 3 modèles biologiques : Epinephelus merra, Lutjanus kasmira et Myripristis berndti. L’objectif final est de fournir des éléments de réflexion aux gestionnaires afin de contribuer significativement au dessin du réseau des AMPs dans le SOOI. La première année du projet a été consacrée essentiellement à l’échantillonnage. Basé sur une coopération avec nos 5 partenaires nationaux et internationaux, cet échantillonnage a permis de collecter plus de 1100 échantillons de tissus de ces 3 espèces de poissons répartis dans 12 sites du SOOI. Sur ces 1100 poissons, plus de 850 séquences d’ADN mitochondrial ont d’ores et déjà été effectuées. En parallèle, le développement des banques microsatellites pour les 3 espèces est en cours et devrait être disponible pour à la mi 2010. La deuxième année du projet (2010) aura pour objectif de poursuivre l’échantillonnage sur l’ensemble du SOOI et de réaliser les analyses microsatellites des échantillons collectés en 2009 ainsi que les séquences des échantillons collectés en 2010. Au terme de cette deuxième année, une analyse de la structure génétique de ces populations de poissons de récifs pourra être menée, suivie en 2011 de l’élaboration d’aides à la gestion sur la base de l’ensemble des données acquises dans le cadre de ce projet.

Résumé : SODACAL prawn farm which was set up as a pilot farm for the development of a prawn industry in New Caledonia, saw its production exponentially rise from 1984 to 1992 (to 400 t/year, then experienced a sharp drop in 1993 (250 t/year) which carried on until 1997, and finally rose back to a stabilizing level around 400 t/year until 1999. The study analyses the difficulties observed before and during the drop of production. Among them, mortality outbreaks, other biological perturbations (benthic mat clearing and crab and fish mortality) and focus on the noxious state of the bottom (reduced and smelling sulfide hydrogen). It particularly shows that Syndrome 93 outbreaks could be observed on this farm from 1990. The analysis highlights the particular climatic conditions in New Caledonia from 1990 to 1995 (drought) and their potential impact on the production. The development of this very particular process of physical and topographic differential evolution of the pond bottom under wind action (accumulation and digging) and its consequences on pond preparation is explained. This work takes a close look at the grow-out management : age and quality of post larvae, pond stocking with pre-grown animals, feed characteristics and management, water exchange management and pumping capacity, strategy on density and size of harvested animals. The results have been assessed using a distinctive tool, the "survival differential", allowing inter-pond comparisons within a site, inter-farms comparisons over pluri-annual periods of time. >From the commented farm results over a 20 year period, we could distinguish the principal factors responsible for the drop of grow-out capacity of some ponds. We have outlined a conceptual description of the different parameters leading to the decrease of survival, an epidemiological scenario and a synoptic table of the history of events and their relative severity. The study draws the hypothesis of a cumulative effect of positive factors, which could have led back to satisfying production results: a physical and biochemical restoration of pond bottoms, a modified and standardized grow-out management, an appropriate pumping capacity and the come back of adequate climatic conditions. This case study illustrates the concept of « flexibility » of the farming capacity and the sustainability of prawn farming in New Caledonia. The clear objective of this 20 year historic investigation was to get relevant information, in order to improve the understanding on the "summer syndrome" which hits two farms at the moment, and to participate in the hypothesis under study by the DAC (2005). We also tried to make the new farmers aware of the fragility of the pond ecosystem, and give some common-sense advices in the hope that such problems will not happen again in other places.
La ferme de SODACAL, conçue à l'origine comme une ferme de démonstration pour le développement d'une filière d'aquaculture exportatrice de crevettes en Nouvelle-Calédonie a connu une phase de croissance exponentielle de sa production de 1984 à 1992 (jusqu'à 400 t/an), puis une chute brutale en 1993 (250 t/an) qui s'est prolongée jusqu'en 1997 et enfin une reprise à partir de 1998 pour arriver à une stabilisation autour de 420 t/an depuis 1999. L'étude inventorie les dysfonctionnements observés avant et pendant la crise de production. Parmi ceux-ci sont évoqués les épisodes de mortalité de crevettes, d'autres désordres biologiques (décollements de tapis benthique et « hécatombes » de crabes et de poissons), l'état délétère des fonds (sédiments réduits et odeur d'hydrogène sulfuré). Elle permet notamment de montrer que des épisodes de mortalité typiques du Syndrome 93 pouvaient être observés sur cette ferme dès 1990. L'étude met en évidence les conditions climatiques remarquables qui ont sévi en Nouvelle-Calédonie de 1990 à 1995 (sécheresse) et leur impact probable sur les élevages. La genèse du phénomène très particulier d'évolution physique et topographique des fonds des bassins par l'effet du vent (accumulation et creusement) et des conséquences sur la préparation des bassins est explicitée. Ce travail aborde la gestion zootechnique : l'âge et la « qualité » des post larves, la pratique des ensemencements à partir d'animaux pré grossis, la gestion de l'alimentation et la nature de la provende, le contrôle du renouvellement d'eau et la capacité de pompage, le choix des densités et du calibre des animaux récoltés. Les résultats ont pu être évalués à travers un outil original «le différentiel de survie », permettant des comparaisons inter-bassins au sein du site, inter-fermes à des périodes pluri annuelles distinctes. A partir des résultats commentés de la ferme obtenus sur 20 années, on a pu distinguer les principaux facteurs qui ont provoqué cette chute d'aptitude culturale de certains bassins. Un schéma conceptuel des différents paramètres ayant conduit à la baisse des survies, un scénario épidémiologique ainsi qu'un tableau synoptique de la chronologie des évènements et de leur relative sévérité sont esquissés. Le rapport ébauche l'hypothèse d'un cumul de causes favorables qui ont permis le retour à des résultats zootechniques satisfaisants : une réhabilitation physique et biochimique des fonds de bassins, une zootechnie modifiée et standardisée, une capacité de pompage adéquate et une climatologie de nouveau favorable. Cette étude de cas permet ainsi d'illustrer les notions d « élasticité » de l'aptitude culturale et de durabilité de la crevetticulture en Nouvelle-Calédonie. Le but de cette enquête historique sur 20 ans est l'acquisition d'informations pertinentes permettant d'améliorer la compréhension du « Syndrome d'été » qui affecte actuellement deux fermes de production et ainsi aider à compléter le scénario hypothétique avancé par le Dac (2005). Enfin, au travers de cet historique, on a cherché également à sensibiliser les nouveaux opérateurs de la filière sur la fragilité de l'écosystème-bassin et présenter quelques conseils de bon sens pour éviter que de tels phénomènes ne se reproduisent ailleurs.

Résumé : Estimating diversity and abundance of fish is fundamental for the understanding of community structure and dynamics of coral reefs. Observations are generally gathered using Underwater Visual Census (UVC). These informations can also be collected by underwater video techniques involving no diver and allowing a high spatial and temporal coverage. The first part of this PhD thesis is a review of publications using underwater video techniques between 1952 and 2012. The second part present two rotating video systems used to study the diversity of ichthyofauna and habitats in the lagoon of New Caledonia: the STAVIRO (for "STAtion VIdeo ROtative") and the MICADO (for "Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine"). The third part of this work is a comparison of these techniques with UVCs and an analysis of the “observer effect” for the rotating video techniques. The comparison between rotating video systems and UVC showed that: (i) fish community data collected by UVC and by STAVIRO differed significantly; (ii) species richness and density of large species were not significantly different between techniques; (iii) species richness and density of small species were higher for UVC; (iv) density of fished species was higher for STAVIRO; and (v) only UVC detected significant differences in fish assemblages structure across reef type. The comparison of fish counts obtained from the same videos by different observers showed that for a defined list of species, estimates of species richness and total abundance can be considered as similar between observers with sufficient experiences (> 6 months). The last part of this PhD is an application of rotating video techniques to the study of daily temporal variations of the ichthyofauna. Daily variations were observed depending on the time of day and the tidal state and typical patterns of variations have been described for some species groups. The outcomes of this work bring original insights of new techniques complementary to traditional techniques in order to enhance our understanding of the functioning and dynamic of coral reef.
L’estimation de la diversité et de l’abondance des espèces de poissons est fondamentale pour comprendre la structure des communautés et la dynamique des récifs coralliens. Les observations sont généralement obtenues par des recensements visuels en scaphandre autonome (UVC). Ces informations peuvent également être obtenues de manière originale grâce aux observations issues des techniques vidéo sous-marines modernes sans plongeur qui permettent des couvertures spatiales et temporelles accrues. La première phase de ce travail de thèse synthétise l’ensemble des travaux ayant été effectués avec des techniques vidéo entre 1952 et 2012. La seconde phase, présente deux systèmes vidéo rotatifs complémentaires, utilisés pour étudier la diversité de l’ichtyofaune et des habitats marins dans le lagon de Nouvelle-Calédonie : le STAVIRO (pour « STAtion VIdéo ROtative ») et le MICADO (pour « Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine »). La troisième phase de ce travail consiste à comparer ces systèmes vidéo aux UVC puis à examiner l’effet « observateur » inhérent aux techniques vidéo rotatives. Il résulte de cette étude que : (i) les observations des communautés de poissons par UVC et STAVIRO différaient significativement, (ii) la richesse spécifique et la densité des espèces de grande taille n'étaient pas significativement différentes entre les techniques, (iii) la diversité et la densité des espèces de petite taille étaient plus élevés avec les UVC; (iv) la densité des espèces pêchées était plus élevée avec les STAVIRO et (v) seuls les UVC ont détecté des différences de structure des assemblages en fonction du type de récif. L’étude de l’effet « observateur » a montré que sur une liste d’espèces définie, les dénombrements et les identifications des individus peuvent être considérées comme similaires entre observateurs ayant une expérience suffisante (> 6 mois). La dernière phase de ce travail a permis d’appliquer la technique MICADO à l’étude des variations temporelles de l’ichtyofaune d’un site corallien à l’échelle de la journée. Elle a permis de mettre en évidence des variations cycliques journalières en fonction de l’heure et de la marée et des « profils type » de variations ont pu être identifiés pour certains groupes d’espèces. Ce travail de thèse permet ainsi de participer au développement de nouvelles techniques d’observations complémentaires des techniques traditionnelles afin d’enrichir les connaissances du fonctionnement et de la dynamique des écosystèmes coralliens.

BACKGROUND: Homologous recombination is the key process that generates genetic diversity and drives evolution. SPO11 protein triggers recombination by introducing DNA double stranded breaks at discreet areas of the genome called recombination hotspots. The hotspot locations are largely determined by the DNA binding specificity of the PRDM9 protein in human, mice and most other mammals. In budding yeast Saccharomyces cerevisae, which lacks a Prdm9 gene, meiotic breaks are formed opportunistically in the regions of accessible chromatin, primarily at gene promoters. The genome-wide distribution of hotspots in this organism can be altered by tethering Spo11 protein to Gal4 recognition sequences in the strain expressing Spo11 attached to the DNA binding domain of the Gal4 transcription factor. To establish whether similar re-targeting of meiotic breaks can be achieved in PRDM9-containing organisms we have generated a Gal4BD-Spo11 mouse that expresses SPO11 protein joined to the DNA binding domain of yeast Gal4. RESULTS: We have mapped the genome-wide distribution of the recombination initiation sites in the Gal4BD-Spo11 mice. More than two hundred of the hotspots in these mice were novel and were likely defined by Gal4BD, as the Gal4 consensus motif was clustered around the centers in these hotspots. Surprisingly, meiotic DNA breaks in the Gal4BD-Spo11 mice were significantly depleted near the ends of chromosomes. The effect is particularly striking at the pseudoautosomal region of the X and Y chromosomes -- normally the hottest region in the genome. CONCLUSIONS: Our data suggest that specific, yet-unidentified factors influence the initiation of meiotic recombination at subtelomeric chromosomal regions.

BACKGROUND: Environmental factors such as pesticides can cause phenotypic changes in various organisms, including mammals. We studied the effects of the widely used herbicide atrazine (ATZ) on meiosis, a key step of gametogenesis, in male mice. METHODS: Gene expression pattern was analysed by Gene-Chip array. Genome-wide mapping of H3K4me3 marks distribution was done by ChIP-sequencing of testis tissue using Illumina technologies. RT-qPCR was used to validate differentially expressed genes or differential peaks. RESULTS: We demonstrate that exposure to ATZ reduces testosterone levels and the number of spermatozoa in the epididymis and delays meiosis. Using Gene-Chip and ChIP-Seq analysis of H3K4me3 marks, we found that a broad range of cellular functions, including GTPase activity, mitochondrial function and steroid-hormone metabolism, are affected by ATZ. Furthermore, treated mice display enriched histone H3K4me3 marks in regions of strong recombination (double-strand break sites), within very large genes and reduced marks in the pseudoautosomal region of X chromosome. CONCLUSIONS: Our data demonstrate that atrazine exposure interferes with normal meiosis, which affects spermatozoa production

Résumé : Tropical forests determine global biogeochemical cycles to a large extent, but control factors for key ecosystem processes such as decomposition remain poorly understood. With a full-factorial C (cellulose), N (urea), and P (phosphate) fertilization experiment, we tested the relative importance of C and nutrient limitation on litter decomposition in a mature lowland moist forest of French Guiana. Despite the previously demonstrated litter C quality control over decomposition and the very low soil P content (0.1 mg g(-1) of soil) at our study site, fertilization with C or P alone did not increase the decomposition of a wide range of litter types (N:P ratios between 20 and 80). Nitrogen fertilization alone also had no effect on decomposition. However, the combined fertilization with N and P resulted in up to 33.5% more initial litter mass lost, with an increasing effect with wider litter N:P ratios. Soil fauna strongly stimulated litter mass loss and enhanced nutrient fertilization effects. Moreover, nutrient effects on decomposition increased with additional C fertilization in the presence of fauna. Our results suggest that increased N availability is required for a positive P effect on decomposition in the studied P-poor tropical forest. Further stimulation of decomposition by C amendment through priming indicates energy limitation of decomposers that is co-determined by nutrient availability. The demonstrated intricate control of the key resources C, N, and P on decomposition calls for an intensified research effort on multiple resource limitation on key processes in tropical forests and how they change under multiple human impacts.

Staphylococcus aureus is a highly versatile, opportunistic pathogen and the etiological agent of a wide range of infections in humans and warm-blooded animals. The epithelial surface is its principal site of colonization and infection. In this work, we investigated the cytopathic effect of S. aureus strains from human and animal origins and their ability to affect the host cell cycle in human HeLa and bovine MAC-T epithelial cell lines. S. aureus invasion slowed down cell proliferation and induced a cytopathic effect, resulting in the enlargement of host cells. A dramatic decrease in the number of mitotic cells was observed in the infected cultures. Flow cytometry analysis revealed an S. aureus-induced delay in the G2/M phase transition in synchronous HeLa cells. This delay required the presence of live S. aureus since the addition of the heat-killed bacteria did not alter the cell cycle. The results of Western blot experiments showed that the G2/M transition delay was associated with the accumulation of inactive cyclin-dependent kinase Cdk1, a key inducer of mitosis entry, and with the accumulation of unphosphorylated histone H3, which was correlated with a reduction of the mitotic cell number. Analysis of S. aureus proliferation in asynchronous, G1- and G2-phase-enriched HeLa cells showed that the G2 phase was preferential for bacterial infective efficiency, suggesting that the G2 phase delay may be used by S. aureus for propagation within the host. Taken together, our results divulge the potential of S. aureus in the subversion of key cellular processes such as cell cycle progression, and shed light on the biological significance of S. aureus-induced host cell cycle alteration.

Résumé : Notre étude s’est proposée d’analyser l’incidence du paludisme et son évolution dans le temps et dans l’espace, ainsi que de rechercher les facteurs de risque d’accès palustres chez les enfants d’un village du Moyen-Oyapock (Camopi), peuplé d’Amérindiens wayampi et émerillon, d’une part, et d’un village du Haut-Maroni (Antecume Pata), peuplé d’Amérindiens wayana, d’autre part. L’approche a été multiple avec, pour chacun des deux sites d’étude :- Une analyse de survie (modèle de Cox) à partir des accès palustres confirmés biologiquement dans une cohorte d’enfants de moins de sept ans régulièrement suivis, ainsi qu’un questionnaire de type Connaissances, Attitudes et Pratiques (CAP), puis les caractéristiques des habitats et la description de leur environnement immédiat.- Une analyse spatiale avec une classification de l’occupation du sol à partir d’images satellites SPOT 5, l’extraction de variables environnementales d’intérêt, l’étude de leur effet sur la transmission du paludisme et la mise au point d’une méthode objective de sélection d’un rayon d’observation autour des habitations pour la caractérisation de l’environnement.- Une étude de séries temporelles (ARIMA) afin de déterminer l’effet des évènements climatiques et hydrologiques sur le paludisme, aux niveaux local et plus global (El Niño).Les taux d’incidence d’accès palustres sur la période 2001-2009 se sont révélés particulièrement élevés chez les jeunes enfants, notamment à Camopi avec une moyenne de 773‰ par année. Une diminution brutale de l’incidence a eue lieu en 2007 sur le Haut-Maroni et ce phénomène est observé à Camopi depuis 2010. Une prémunition se développe assez rapidement au cours de la vie (2-3 ans), surtout contre les reviviscences à Plasmodium vivax. Les facteurs environnementaux se sont avérés être les plus nombreux et les plus fortement liés à l’incidence palustre. En effet, le dégagement des alentours du carbet de toute végétation et une certaine distance de celui-ci à la forêt sont des facteurs protecteurs. La composante géographique est également apparue essentielle à Camopi avec une incidence qui variait selon le fleuve d’habitation et en fonction de la distance au hameau principal. Les facteurs météorologiques locaux (température et niveau du fleuve) se sont également révélés être liés à l’incidence du paludisme à court terme (0-3 mois). Par ailleurs, nos résultats ont permis d’émettre un certain nombre d’hypothèses quant à la transmission et au(x) vecteur(s) local(ux), et notamment de suggérer la participation d’un vecteur autre qu’An. darlingi dans la transmission du paludisme à Camopi. Nous avons également prouvé par ce travail que la télédétection et les systèmes d’information géographique sont très prometteurs pour la prise en compte de la dimension spatiale et environnementale dans l’étude des maladies transmissibles, notamment dans les zones d’accès difficile de Guyane.
The aim of our study was to analyze the incidence of malaria in children and its evolution through time and space, as well as to search for risk factors in a village in Mid-Oyapock (Camopi), populated by Amerindians Wayampi and Emerillon, on the one hand, and a village in Upper-Maroni (Antecume Pata), populated by Amerindians Wayana, on the other hand. The approach was multiple with, for both study sites:- A survival analysis (Cox modelling) completed out of biologically confirmed malaria attacks in a cohort of children under seven, as well as a Knowledge, Attitudes, Practices and Behavior (KAPB) questionnaire, and also the characteristics of the houses and the description of their immediate environment.- A spatial analysis with a land cover classification from SPOT 5 satellite images, the extraction of environmental variables, the study of their effect on malaria transmission and the development of an objective method for picking the proper observation horizon around houses in order to characterize the environment.- A time series study (ARIMA) to determine the effect of climatic and hydrological events on malaria at local and global (El Niño) scales.The incidence rates of malaria attacks during the period 2001-2009 were particularly high among young children, especially in Camopi with an average of 773‰ by year. A sharp decline in incidence occurred in 2007 on the Upper Maroni and this phenomenon has been observed in Camopi since 2010. An acquired immunity develops quite rapidly during the life (2-3 years old), especially against P. vivax relapses. Environmental factors were found to be the most strongly associated with malaria incidence. Indeed, living in a hut cleared from the surrounding vegetation and at a larger distance from the forest are protective factors. The geographic component also appeared essential in Camopi with an incidence which varied with the river of living and with the distance from the main hamlet. The local meteorological factors (temperature and river level) also proved to be linked to malaria incidence in the short term (0-3 months). Moreover, our results have allowed issuing a number of assumptions about the transmission and the local vector(s), in particular to suggest the involvement of another vector than An. darlingi in the malaria transmission in Camopi. We also proved by this work that remote sensing and geographic information systems hold great promise for the inclusion of the spatial and environmental dimensions in the study of transmitted diseases, especially in areas of difficult access in French Guiana.

Abstract View references (38)This work presents a facile, scalable method for the fabrication of graphene oxide-iron oxide (GO-Fe3O4) nanocomposites produced by co-precipitation of iron ions onto the GO surfaces in basic aqueous media. FTIR and XRD characterisation suggests that Fe3O4 was chemically anchored to the GO sheets, possibly via the carboxyl and hydroxyl groups. Small GO loadings of 0.5 and 1 wt% were not sufficient to alter the Fe3O4 structures. However, increasing the GO loading to 5 and 10 wt% resulted in significant loss in pore volume, thus suggesting the lamellar GO sheets decorated with Fe3O4 were assembling into GO-Fe3O4 nanocomposite stacks. It was found that the GO-Fe3O4 nanocomposites had an enhanced catalytic activity in the heterogeneous Fenton-like oxidation of Acid Orange 7 (AO7) compared to pure GO flat sheets and Fe3O4 nanoparticles. Interestingly, the GO-Fe3O4 nanocomposite with 5 wt% loading ratio exhibited the best catalytic activity with 76% degradation of AO7 dye observed within 90 min of reaction. This was attributed to the synergistic effect of GO by enriching the adsorbed AO7 molecules onto the nanocomposite to be further oxidised in the vicinities of active sites. This finding suggests the promising employment of GO-Fe3O4 nanocomposites in removing organic dyes from polluted water by heterogeneous Fenton-like reaction. © 2014 by American Scientific Publishers.

Résumé : This article presents the effects of logging on the dynamics of above-ground biomass from the results of the post-logging study within two forests: Cikel in Eastern Para, Brazil and Paracou in French Guiana. The main objective is to compare the impact of commercial logging on the regeneration of the above-ground biomass in these forests whose characteristics differ in terms of structure and growth. In both sites, the intensity of exploitation is a key factor in determining the loss of biomass and the time required for its regeneration. In Paracou, the regeneration of biomass lost during conventional logging of 10 trees per hectare takes 45 years and more than 100 years when operating with higher intensity (21 trees/ha). In Cikei the forest biomass regenerates after 49 years harvesting 6 trees/ha and that takes 87 years after removal of 8 trees/ha. This regeneration needs similar time on both sites but with lower logging intensity at Cikel, in which felled trees are larger with a greater biomass than those of Paracou. This post-logging study has established a direct correlation of the dynamics of the biomass with the initial structure of the forest, as well as with the parameters of forest dynamics: mortality, growth and recruitment. The accumulation of biomass by the tree growth of the two remaining stands is a key parameter for the net carbon storage, while the contribution of recruitment in Paracou becomes significant only after 10 years after felling. Therefore in view to improve the growth of residual trees, it is compulsory to apply adequate silvicultural treatments such as selective thinning or removal of vines. While the two forests are geographically close enough, their regenerative abilities differ and because of the significant difference in size of the trees, the forest could tolerate more intensive harvesting in French Guiana

Résumé : More than 15% of Amazon forest has been converted to pastures these last decades. Some authors argued the world’s permanent pastures (30 % of total land) could potentially offset up to 4% of the global GHG emissions, having a carbon (C) storage potential equal to 0.5 Mg C.ha-1.yr-1(Schulze et al 2009). Accordingly, pastures are good candidates to increase soil uptake C in soil while ensuring a basic food production. Here we would like to assess the effects of tropical forest conversion to cattle pasture in the French Amazonia (French Guiana), by following the long-term dynamics of soil C stocks of permanent tropical pastures (Brachiaria humidicola) after deforestation from 1970. A soil inventory campaign was performed to analyse soil C and N stocks (to 1 m depth) along a pasture chronosequence of 6 months to 36 years old pastures and 4 native forest sites (total 24 sites). The annual C sequestration potential demonstrated by the chronosequence, was compared with eddy covariance flux measurements on 2 pastures and one native forest. Our study shows that old (≥ 24 years) tropical pastures resettle the recurrent C storage observed in native forest. These pastures stored between 1.8 ± 0.5 and 5.3 ± 2.1 tC ha-1 yr-1 compared with 2.6 ± 0.5 tC ha-1 yr-1 for the nearby native forest. Our finding show that old tropical pastures accumulate carbon in soil organic matter, particularly in the deep soil layers (0.2-1 m) and without loss of soil fertility. It suggests that such pastures can be exploited by farmers in the long term with appropriate practices (no fire and no overgrazing, but a mixture of grasses and legumes and a grazing rotation plan). Clearly, efforts to curb deforestation are a priority in order to preserve forest biodiversity and C stocks. But it seems now that, in a climate-smart agriculture way, the current challenge is to manage these deforested areas to maintain the productivity of agricultural ecosystems and in the same time their capacity to mitigate GES.

Résumé : L'importance des forêts tropicales dans le cycle du carbone à l'échelle planétaire est majeure, tant en terme de stock qu’en terme de flux de CO2. Plusieurs études mettent en évidence des changements au sein des forêts tropicales au cours des 20 dernières années, notamment des changements de la dynamique forestière et une augmentation de la biomasse aérienne. Les déterminants de ces variations sont aujourd’hui discutés et nous proposons ici d’apporter une contribution à ce débat. Les données utilisées dans ce travail proviennent du dispositif de suivi forestier à long terme de Paracou, Guyane Française, mis en place en 1984 et qui recouvre plus de 120 ha de forêt tropicale humide. Les données météorologiques proviennent de la tour à flux du dispositif, Guyaflux. Les mesures de diamètre proviennent de la base Guyafor pour les données annuelles et bisannuelles, et des mesures de 260 arbres à proximité de la tour à flux pour les mesures diamétriques intra-annuelles.Cette thèse se divise en deux grandes parties. La première concerne l’analyse de la biomasse du dispositif de suivi forestier de Paracou en Guyane et l’implication des changements de structure de cette forêt sur le bilan de carbone. Cette partie est constituée de deux points. (i) Quelles échelles temporelles et spatiales sont pertinentes pour analyser les composantes de structure (biomasse, aire basale et nombre de tiges) et de dynamique (croissance, recrutement et mortalité) des forêts tropicales afin de minimiser les effets d’échantillonnage ? Nous avons établi une méthodologie permettant de relier les intervalles de temps et la surface de mesure aux coefficients de variation de chacune des variables de structure et de dynamique de la forêt. (ii) Quels processus démographiques sont prépondérants dans l’explication des variations de biomasse et comment se redistribue la biomasse accumulée dans le système ? L’augmentation de la biomasse observée sur le dispositif de Paracou serait liée à la rareté des évènements de mortalité des gros arbres qui portent une part très importante de la biomasse.La deuxième partie de la thèse concerne l’analyse de l’effet du climat à moyen terme, inter et intra-annuel, et les effets directs du climat dans les changements de dynamique de la forêt. Cette partie se divise en 3 points. (i) Comment quantifier le stress hydrique en forêt tropicale humide ? Nous avons réalisé un modèle journalier de réserve en eau du sol pour les arbres en forêt tropicale. (ii) Quelles variables sont explicatives de la croissance des arbres en forêt guyanaise ? Nous avons montré que l’eau dans le sol est le facteur le plus explicatif du déterminisme climatique parmi un panel de variables climatiques. (iii) Quels traits fonctionnels sont prédicteurs de la réponse des arbres aux variations climatique ? Nous avons déterminé que des traits spécifiques, densité du bois et la hauteur maximale, ainsi que le diamètre de l'arbre au moment de la mesure, modulent la croissance des arbres en réponse au climat.
At a global scale tropical forest play a major role in term of carbon stock as well as in term of CO2 fluxes. Several studies have highlighted changes in tropical forest functioning during the last 20 years including a faster turnover and an increase of above ground biomass. The drivers of these changes are discussed and throughout this thesis we propose to contribute to this debate. We use the data from the Paracou experimental site in French Guiana established in 1984 on 120 hectares of moist tropical forest. Meteorological data come from the flux tower of the site, Guyaflux. We use annual and bisannual diameter measurements from the Guyafor database, and intra-annual diameter increments from the measurements of 260 trees near the flux tower.This thesis has two main parts. In the first part we present the biomass analysis of the Paracou permanent plots and the impact of structural changes in this forest on the carbon budget. The first part is constituted by two points. (i) Which temporal and spatial scale used to analyze the structure (biomass, basal area and stem density) and dynamics (tree growth, recruitment and mortality)components of tropical forest in order to minimized sample bias ? We establish a simple method to rely measurement interval between census and surface of measurement to the coefficient of variation of forests structure and dynamic components (ii) Which demographic process are involved in the explanation of biomass variation and how the biomass is distributed in the system ? The observed increase of biomass at Paracou could be link to the rarity of big trees mortality events. These big trees represent the larger part of the biomass. In the second part, we present the analysis of intra and inter-annual climate variation effects on forest dynamic changes. This part is divided in two points. (i) How to model drought stress in moist tropical forest ? We built a daily water balance model for tropical trees. (ii) Which climate variables explain the tree growth in guianian forests? We shown that soil water availability is the determinant factor of tree growth among a panel of climate variables. (iii) Which functional traits are involved in the tropical tree growth responses to climate? In this analysis, we determined that wood specific gravity, maximum tree height and tree diameter modulate the tree growth response to climate variations.
