Résumé : While Amazonian forests are extraordinarily diverse, the abundance of trees is skewed strongly towards relatively few 'hyperdominant' species. In addition to their diversity, Amazonian trees are a key component of the global carbon cycle, assimilating and storing more carbon than any other ecosystem on Earth. Here we ask, using a unique data set of 530 forest plots, if the functions of storing and producing woody carbon are concentrated in a small number of tree species, whether the most abundant species also dominate carbon cycling, and whether dominant species are characterized by specific functional traits. We find that dominance of forest function is even more concentrated in a few species than is dominance of tree abundance, with only ≈1% of Amazon tree species responsible for 50% of carbon storage and productivity. Although those species that contribute most to biomass and productivity are often abundant, species maximum size is also influential, while the identity and ranking of dominant species varies by function and by region.

In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

Résumé : During Leg 66 eight sites were drilled to form a transect across the Middle America Trench off southwestern Mexico. Cores from these sites show that accretion began approximately 10 MY ago and has continued to the present. Accretion began with offscraping followed by a 2- to 4- MY episode of folding and faulting with uplift rates of 400-500 m/MY; uplift then slowed to 100-200 m/MY, and seismically resolved deformation ceased as the wedge appeared to rise evenly. Approximately 33% of the sediment flux input into the subduction zone, mainly trench sand and slump deposits, is scraped off and incorporated into the toe of the lower slope; an additional 33% is initially subducted but then peeled off to underplate the accretionary wedge; the remaining 33% is subducted landward beneath the overhanging lip of continental crust. Although we find no direct evidence of tectonic erosion, the large amount of sediment subducted makes tectonic erosion feasible.

Résumé : The 8th International Comparison of Absolute Gravimeters (ICAG2009) took place at the headquarters of the International Bureau of Weights and Measures (BIPM) from September to October 2009. It was the first ICAG organized as a key comparison in the framework of the CIPM Mutual Recognition Arrangement of the International Committee for Weights and Measures (CIPM MRA) (CIPM 1999). ICAG2009 was composed of a Key Comparison (KC) as defined by the CIPM MRA, organized by the Consultative Committee for Mass and Related Quantities (CCM) and designated as CCM.G-K1. Participating gravimeters and their operators came from national metrology institutes (NMIs) or their designated institutes (DIs) as defined by the CIPM MRA. A Pilot Study (PS) was run in parallel in order to include gravimeters and their operators from other institutes which, while not signatories of the CIPM MRA, nevertheless play important roles in international gravimetry measurements. The aim of the CIPM MRA is to have international acceptance of the measurement capabilities of the participating institutes in various fields of metrology. The results of CCM.G-K1 thus constitute an accurate and consistent gravity reference traceable to the SI (International System of Units), which can be used as the global basis for geodetic, geophysical and metrological observations of gravity. The measurements performed afterwards by the KC participants can be referred to the international metrological reference, i.e. they are SI-traceable. The ICAG2009 was complemented by a number of associated measurements: the Relative Gravity Campaign (RGC2009), high-precision levelling and an accurate gravity survey in support of the BIPM watt balance project. The major measurements took place at the BIPM between July and October 2009. Altogether 24 institutes with 22 absolute gravimeters (one of the 22 AGs was ultimately withdrawn) and nine relative gravimeters participated in the ICAG/RGC campaign. This paper is focused on the absolute gravity campaign. We review the history of the ICAGs and present the organization, data processing and the final results of the ICAG2009. After almost thirty years of hosting eight successive ICAGs, the CIPM decided to transfer the responsibility for piloting the future ICAGs to NMIs, although maintaining a supervisory role through its Consultative Committee for Mass and Related Quantities.

The Chicxulub impact crater, México, is unique. It is the only known terrestrial impact structure that has been directly linked to a mass extinction event and the only terrestrial impact with a global ejecta layer. Of the three largest impact structures on Earth, Chicxulub is the best preserved. Chicxulub is also the only known terrestrial impact structure with an intact, unequivocal topographic peak ring. Chicxulub’s role in the Cretaceous/Paleogene (K-Pg) mass extinction and its exceptional state of preservation make it an important natural laboratory for the study of both large impact crater formation on Earth and other planets and the effects of large impacts on the Earth’s environment and ecology. Our understanding of the impact process is far from complete, and despite more than 30 years of intense debate, we are still striving to answer the question as to why this impact was so catastrophic.During International Ocean Discovery Program (IODP) Expedition 364, Paleogene sediments and lithologies that make up the Chicxulub peak ring were cored to investigate (1) the nature and formational mechanism of peak rings, (2) how rocks are weakened during large impacts, (3) the nature and extent of post-impact hydrothermal circulation, (4) the deep biosphere and habitability of the peak ring, and (5) the recovery of life in a sterile zone. Other key targets included sampling the transition through a rare midlatitude section that might include Eocene and Paleocene hyperthermals and/or the Paleocene/Eocene Thermal Maximum (PETM); the composition and character of the impact breccias, melt rocks, and peak-ring rocks; the sedimentology and stratigraphy of the Paleocene–Eocene Chicxulub impact basin infill; the chronology of the peak-ring rocks; and any observations from the core that may help us constrain the volume of dust and climatically active gases released into the stratosphere by this impact. Petrophysical property measurements on the core and wireline logs acquired during Expedition 364 will be used to calibrate geophysical models, including seismic reflection and potential field data, and the integration of all the data will calibrate impact crater models for crater formation and environmental effects. The proposed drilling directly contributes to IODP Science Plan goals:Climate and Ocean Change: How resilient is the ocean to chemical perturbations? The Chicxulub impact represents an external forcing event that caused a 75% level mass extinction. The impact basin may also record key hyperthermals within the Paleogene.Biosphere Frontiers: What are the origin, composition, and global significance of subseafloor communities? What are the limits of life in the subseafloor? How sensitive are ecosystems and biodiversity to environmental change? Impact craters can create habitats for subsurface life, and Chicxulub may provide information on potential habitats for life, including extremophiles, on the early Earth and other planetary bodies. Paleontological and geochemical studies at ground zero will document how large impacts affect ecosystems and effects on biodiversity.Earth Connections/Earth in Motion: What are the composition, structure and dynamics of Earth’s upper mantle? What mechanisms control the occurrence of destructive earthquakes, landslides, and tsunami? Mantle uplift in response to impacts provides insight into dynamics that differ between Earth and other rocky planets. Impacts generate earthquakes, landslides, and tsunami, and scales that generally exceed plate tectonic processes yield insight into effects, the geologic record, and potential hazards.IODP Expedition 364 was a Mission Specific Platform expedition to obtain subseabed samples and downhole logging measurements from the sedimentary cover sequence and peak ring of the Chicxulub impact crater. A single borehole was drilled into the Chicxulub impact crater on the Yucatán continental shelf, recovering core from 505.7 to 1334.73 m below seafloor with ~99% core recovery and acquiring downhole logs for the entire depth.

We analyse temporal variations of gravity measured in southern Taiwan since November 2006 at 10 sites using absolute gravimeters and, since November 2008, at 70 sites using a relative gravimeter. We describe and apply methods to interpret the gravity changes in terms of local hydrological processes and vertical ground motions. The effect of land water is computed from local rainfall data and a model of rain accumulation and discharge in the ground. The effect of the vertical motions of the ground is estimated using time-series of permanent Global Positioning System (GPS) stations and the theoretical gravity to height ratio of −2 μGal cm−1. Unexpectedly, Morakot typhoon (2009 August), the strongest typhoon in Taiwan in 50 yr, was responsible for the highest gravity changes. Morakot triggered numerous large landslides and debris flow deposits. Their thicknesses are estimated from the gravity changes (up to ∼280 μGal) along with field observations and satellite images.

Résumé : Xylem density is a physical property of wood that varies between individuals, species and environments. It reflects the physiological strategies of trees that lead to growth, survival and reproduction. Measurements of branch xylem density, ρx, were made for 1653 trees representing 598 species, sampled from 87 sites across the Amazon basin. Measured values ranged from 218 kg m−3 for a Cordia sagotii (Boraginaceae) from Mountagne de Tortue, French Guiana to 1130 kg m−3 for an Aiouea sp. (Lauraceae) from Caxiuana, Central Pará, Brazil. Analysis of variance showed significant differences in average ρx across regions and sampled plots as well as significant differences between families, genera and species. A partitioning of the total variance in the dataset showed that species identity (family, genera and species) accounted for 33% with environment (geographic location and plot) accounting for an additional 26%; the remaining "residual" variance accounted for 41% of the total variance. Variations in plot means, were, however, not only accountable by differences in species composition because xylem density of the most widely distributed species in our dataset varied systematically from plot to plot. Thus, as well as having a genetic component, branch xylem density is a plastic trait that, for any given species, varies according to where the tree is growing in a predictable manner. Within the analysed taxa, exceptions to this general rule seem to be pioneer species belonging for example to the Urticaceae whose branch xylem density is more constrained than most species sampled in this study. These patterns of variation of branch xylem density across Amazonia suggest a large functional diversity amongst Amazonian trees which is not well understood.

Résumé : Atmospheric carbon dioxide records indicate that the land surface has acted as a strong global carbon sink over recent decades, with a substantial fraction of this sink probably located in the tropics, particularly in the Amazon. Nevertheless, it is unclear how the terrestrial carbon sink will evolve as climate and atmospheric composition continue to change. Here we analyse the historical evolution of the biomass dynamics of the Amazon rainforest over three decades using a distributed network of 321 plots. While this analysis confirms that Amazon forests have acted as a long-term net biomass sink, we find a long-term decreasing trend of carbon accumulation. Rates of net increase in above-ground biomass declined by one-third during the past decade compared to the 1990s. This is a consequence of growth rate increases levelling off recently, while biomass mortality persistently increased throughout, leading to a shortening of carbon residence times. Potential drivers for the mortality increase include greater climate variability, and feedbacks of faster growth on mortality, resulting in shortened tree longevity. The observed decline of the Amazon sink diverges markedly from the recent increase in terrestrial carbon uptake at the global scale, and is contrary to expectations based on models.

IODP Expedition 352 cored igneous rocks from the Izu-Bonin-Mariana forearc crust. Cores from Sites U1440 and U1441 recovered Eocene basalts and related rocks and cores from Sites U1439 and U1442 recovered Eocene boninites and related rocks. We selected samples from Holes U1439C, U1440B and U1442A for palaeointensity measurements. Hysteresis measurements and high and low-temperature magnetization curves show that samples from Hole U1440B undergo magneto-chemical changes when heated and are mostly composed of single-domain (SD) or pseudo-single-domain (PSD) titanomaghemite. In contrast, the same measurements show that most selected samples from Holes U1439C and U1442A are thermally stable and are composed of either SD or PSD titanomagnetite with very little titanium content, or SD ferromagnetic grains with a large paramagnetic contribution. Thellier–Thellier palaeointensity experiments carried out on U1439C and U1442A samples give a good success rate of 25/60 and Virtual Dipole Moment (VDM) values between 1.3 and 3.5 × 1022 Am2. Multispecimen palaeointensity experiments with the domain-state corrected method carried out on 55 samples from Hole U1440B (divided into four groups) and 20 from Hole U1439C gave poor quality results, but indicated a VDM around 4–6 × 1022 Am2 in Hole U1440B forearc basalts. These results are in agreement with the few, low VDM values previously measured on Eocene rocks. However, they do not support an inverse relationship between field intensity and reversal rate for this period of time, since the Eocene reversal rate was low.

Résumé : The biodiversity-productivity relationship (BPR) is foundational to our understanding of the global extinction crisis and its impacts on ecosystem functioning. Understanding BPR is critical for the accurate valuation and effective conservation of biodiversity. Using ground-sourced data from 777,126 permanent plots, spanning 44 countries and most terrestrial biomes, we reveal a globally consistent positive concave-down BPR, showing that continued biodiversity loss would result in an accelerating decline in forest productivity worldwide. The value of biodiversity in maintaining commercial forest productivity alone-US$166 billion to 490 billion per year according to our estimation-is more than twice what it would cost to implement effective global conservation. This highlights the need for a worldwide reassessment of biodiversity values, forest management strategies, and conservation priorities.

This article documents the addition of 512 microsatellite marker loci and nine pairs of Single Nucleotide Polymorphism (SNP) sequencing primers to the Molecular Ecology Resources Database. Loci were developed for the following species: Alcippe morrisonia morrisonia, Bashania fangiana, Bashania fargesii, Chaetodon vagabundus, Colletes floralis, Coluber constrictor flaviventris, Coptotermes gestroi, Crotophaga major, Cyprinella lutrensis, Danaus plexippus, Fagus grandifolia, Falco tinnunculus, Fletcherimyia fletcheri, Hydrilla verticillata, Laterallus jamaicensis coturniculus, Leavenworthia alabamica, Marmosops incanus, Miichthys miiuy, Nasua nasua, Noturus exilis, Odontesthes bonariensis, Quadrula fragosa, Pinctada maxima, Pseudaletia separata, Pseudoperonospora cubensis, Podocarpus elatus, Portunus trituberculatus, Rhagoletis cerasi, Rhinella schneideri, Sarracenia alata, Skeletonema marinoi, Sminthurus viridis, Syngnathus abaster, Uroteuthis (Photololigo) chinensis, Verticillium dahliae, Wasmannia auropunctata, and Zygochlamys patagonica. These loci were cross-tested on the following species: Chaetodon baronessa, Falco columbarius, Falco eleonorae, Falco naumanni, Falco peregrinus, Falco subbuteo, Didelphis aurita, Gracilinanus microtarsus, Marmosops paulensis, Monodelphis Americana, Odontesthes hatcheri, Podocarpus grayi, Podocarpus lawrencei, Podocarpus smithii, Portunus pelagicus, Syngnathus acus, Syngnathus typhle,Uroteuthis (Photololigo) edulis, Uroteuthis (Photololigo) duvauceli and Verticillium albo-atrum. This article also documents the addition of nine sequencing primer pairs and sixteen allele specific primers or probes for Oncorhynchus mykiss and Oncorhynchus tshawytscha; these primers and assays were cross-tested in both species.

The BioMart Community Portal (www.biomart.org) is a community-driven effort to provide a unified interface to biomedical databases that are distributed worldwide. The portal provides access to numerous database projects supported by 30 scientific organizations. It includes over 800 different biological datasets spanning genomics, proteomics, model organisms, cancer data, ontology information and more. All resources available through the portal are independently administered and funded by their host organizations. The BioMart data federation technology provides a unified interface to all the available data. The latest version of the portal comes with many new databases that have been created by our ever-growing community. It also comes with better support and extensibility for data analysis and visualization tools. A new addition to our toolbox, the enrichment analysis tool is now accessible through graphical and web service interface. The BioMart community portal averages over one million requests per day. Building on this level of service and the wealth of information that has become available, the BioMart Community Portal has introduced a new, more scalable and cheaper alternative to the large data stores maintained by specialized organizations.

Recent studies have shown that accounting for intraspecific trait variation (ITV) may better address major questions in community ecology. However, a general picture of the relative extent of ITV compared to interspecific trait variation in plant communities is still missing. Here, weconducted a meta-analysis of the relative extent of ITV within and among plant communities worldwide, using a data set encompassing 629 communities (plots) and 36 functional traits. Overall, ITV accounted for 25% of the total trait variation within communities and 32% of the totaltrait variation among communities on average. The relative extent of ITV tended to be greater for whole-plant (e.g. plant height) vs. organ-level traits and for leaf chemical (e.g. leaf N and P concentration) vs. leaf morphological (e.g. leaf area and thickness) traits. The relative amount of ITV decreased with increasing species richness and spatial extent, but did not vary with plant growth form or climate. These results highlight global patterns in the relative importance of ITV in plant communities, providing practical guidelines for when researchers should include ITV in trait-based community and ecosystem studies.

ternational Ocean Discovery Program (IODP) Expedition 352 recovered a high-fidelity record of volcanism related to subduction initiation in the Bonin fore-arc. Two sites (U1440 and U1441) located in deep water nearer to the trench recovered basalts and related rocks; two sites (U1439 and U1442) located in shallower water further from the trench recovered boninites and related rocks. Drilling in both areas ended in dolerites inferred to be sheeted intrusive rocks. The basalts apparently erupted immediately after subduction initiation and have compositions similar to those of the most depleted basalts generated by rapid sea-floor spreading at mid-ocean ridges, with little or no slab input. Subsequent melting to generate boninites involved more depleted mantle and hotter and deeper subducted components as subduction progressed and volcanism migrated away from the trench. This volcanic sequence is akin to that recorded by many ophiolites, supporting a direct link between subduction initiation, fore-arc spreading, and ophiolite genesis.

Measured values ranged from 240 kg m^?3 for a Brosimum parinarioides from Tapajos in West Pará, Brazil to 1130 kg m^?3 for an Aiouea sp. from Caxiuana, Central Pará, Brazil. Analysis of variance showed significant differences in average D_x across the sample plots as well as significant differences between families, genera and species. A partitioning of the total variance in the dataset showed that geographic location and plot accounted for 33% of the variation with species identity accounting for an additional 27%; the remaining "residual" 40% of the variance accounted for by tree to tree (within species) variation. Variations in plot means, were, however, hardly accountable at all by differences in species composition. Rather, it would seem that variations of xylem density at plot level must be explained by the effects of soils and/or climate. This conclusion is supported by the observation that the xylem density of the more widely distributed species varied systematically from plot to plot. Thus, as well as having a genetic component branch xylem density is a plastic trait that, for any given species, varies according to where the tree is growing and in a predictable manner. Exceptions to this general rule may be some pioneers belonging to Pourouma and Miconia and some species within the genera Brosimum, Rinorea and Trichillia which seem to be more constrained in terms of this plasticity than most species sampled as part of this study.

Potentially hazardous asteroids and comets have hit Earth throughout its history, with catastrophic consequences in the case of the Chicxulub impact. Here we reexamine one of the mechanisms that allow an impact to have a global effect—the release of climate-active gases from sedimentary rocks. We use the SOVA hydrocode and model ejected materials for a sufficient time after impact to quantify the volume of gases that reach high enough altitudes (> 25 km) to have global consequences. We vary impact angle, sediment thickness and porosity, water depth, and shock pressure for devolatilization and present the results in a dimensionless form so that the released gases can be estimated for any impact into a sedimentary target. Using new constraints on the Chicxulub impact angle and target composition, we estimate that 325 ± 130 Gt of sulfur and 425 ± 160 Gt CO2 were ejected and produced severe changes to the global climate.

The island of Taiwan is located on the convergent boundary between the Philippine Sea plate and the Chinese continental margin. It offers very active mountain building and collapsing processes well illustrated by the rugged topography, rapid uplift and denudation, young tectonic landforms, active faulting and numerous earthquakes. In this paper, using simple models, we have estimated vertical movements and associated absolute gravity variations which can be expected along a profile crossing the southern part of the island and probably suffering the highest rates of rising. The two different tectonic styles proposed for the island, thin-skinned and thick-skinned, were taken into account. Horizontal and vertical movements were modeled by an elastic deformation code. Gravity variations due to these deformations are then modeled at a second step. They are dominated by plate and free-air effects, i.e. elevation of the topography, with several mu Gal yr(-1). By comparison, gravity changes generated by mass transfers are weak: maximum 0.1 mu Gal yr(-1) with the thin-skinned tectonic and 0.3 mu Gal yr(-1) with the thick-skinned tectonic. Though elastic rheology has limitations, this modeling offers interesting results on what gravity signal can be expected from the AGTO project (Absolute Gravity in the Taiwanese Orogen), which proposes to study the dynamic of these mountain ranges using absolute gravimetry (AG) and also including relative gravimetry (RG) and GPS measurements.
