In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

Résumé : From April 2003 to April 2004 monthly sea surveys were conducted around 2 fish aggregating devices (FADs) moored at 2000 and 2500 m depth in Martinique (Lesser Antilles). The use of a dual frequency splitbeam echosounder combined with an underwater camera and fishing methods allowed assessment of average space and time distribution of pelagic fish aggregated beneath the FADs, as well as identification of their overall size and species composition. At daytime, 4 fish aggregations were identified at each FAD, representing 4 distinct types: i) an aggregation of small juvenile tuna (mean fork length, FL: 30 cm) observed very close to the surface in 25% of daytime periods; ii) a small surface aggregation dominated by carangids, Caranx crysos, present in 65% of daytime periods; iii) a large sub-surface aggregation observed during all daytime periods: this aggregation appeared to be primarily comprised of 58 cm FL blackfin tuna (Thunnus atlanticus), mixed with yellowfin (Thunnus albacares) and skipjack (Katsuwonus pelamis) tunas of the same size; and iv) sub-surface scattered large predators (mainly blue marlin, Makaira nigricans) present in 10% of daytime periods. A smaller sub-surface aggregation comprised of medium tuna mixed with "extranatants" (fishes which remain within 10 to 50 m of a FAD) was observed in 75% of night-time periods, whereas unidentified scattered fishes were detected from 70 to 400 m depth. The low daytime vulnerability of medium sub-surface tunas to applied line techniques leads us to assume that their feeding motivation was low during daytime. These tunas could preferentially feed on mesopelagic organisms during night-time and transition periods around Martinican moored FADs. Local fishermen mainly targeted the large scattered predators using very small tunas as living bait. The sub-surface tuna aggregation hence appeared to be currently unexploited by local fisheries, though it represented the large majority of the pelagic biomass around the moored FADs.
Des campagnes scientifiques mensuelles ont été menées autour de 2 dispositifs de concentration de poissons ancrés à 2000-2500 m de profondeur, en Martinique d'avril 2003 à avril 2004. L'utilisation combinée d'un échosondeur monofaisceau multifréquence, d'une caméra vidéo sous-marine et de techniques de pêche conventionnelles a permis de déterminer la distribution spatio-temporelle moyenne des poissons agrégés autour des DCP ancrés ainsi que la composition générale des agrégations. Les techniques de vidéo sous-marine ont joué un rôle majeur dans l'identification des espèces et l'observation de leur comportement. De jour; quatre types d'agrégations ont été définis : i) une agrégation de thonidés juvéniles (longueur à la fourche, LF, moyenne : 30 cm) observée très près de la surface durant 25 % des périodes diurnes échantillonnées ii) une petite agrégation composée essentiellement de Caranx crysos présente en surface lors de 65 % des phases diurnes iii) une grande agrégation de thons observée en sub-surface lors de toutes les phases diurnes; cette agrégation était constituée essentiellement de thons noirs (Thunnus atlanticus) de 58 cm LF, associés de façon saisonnière à des albacores (Thunnus albacares) et des listaos (Katsuwonus pelamis) de taille similaire iv) des grands prédateurs assez dispersés (essentiellement le marlin bleu, Makaira nigricans), observés lors de 10 % des phases diurnes. Une agrégation de sub-surface, aux dimensions plus réduites et composée de thons et "d'extranatants" (poissons restant à distance de 10 à 50 m du DCP) a été observée lors de 75 % des périodes nocturnes; ainsi que des organismes non-identifiés dispersés entre 70 et 400 m de profondeur. La faible vulnérabilité diurne des thons de sub-surface aux techniques de ligne utilisées indique qu'ils ne se nourrissent pas activement durant la journée. Ces poissons pourraient se nourrir préférentiellement d'organismes mésopélagiques durant les phases de transition et nocturnes autour des DCP ancrés. La pêcherie artisanale martiniquaise n'exploite qu'une faible part des ressources agrégées autour des DCP ancrés. Les principales espèces-cibles sont les grands prédateurs capturés de jour en utilisant des thonidés juvéniles comme appât vivant. L'agrégation de thons de sub-surface représente la grande majorité de la biomasse autour des DCP mais elle est quasiment inexploitée par les pêcheries locales.

Serpentinites form by hydration of mantle peridotite and constitute the largest potential reservoir of fluid-mobile elements entering subduction zones. Isotope ratios of one such element, boron, distinguish fluid contributions from crustal versus serpentinite sources. Despite 85% of boron hosted within abyssal peridotite being lost at the onset of subduction at the lizardite-to-antigorite transition, a sufficient cargo of boron to account for the composition of island arc magma is retained (c. 7 μg g− 1, with a δ11B of + 22‰) until the down-going slab reaches the antigorite-out isograd. At this point a 11B-rich fluid, capable of providing the distinctive δ11B signature of island arc basalts, is released. Beyond the uniquely preserved antigorite-out isograd in serpentinites from Cerro del Almirez, Betic Cordillera, Spain, the prograde lithologies (antigorite–chlorite–orthopyroxene–olivine serpentinite, granofels-texture chlorite-harzburgite and spinifex-texture chlorite-harzburgite) have very different boron isotope signatures (δ11B = − 3 to + 6‰), but with no significant difference in boron concentration compared to the antigorite-serpentinite on the low P–T side of the isograd. 11B-rich fluid, which at least partly equilibrated with pelagic sediments, is implicated in the composition of these prograde lithologies, which dehydrated under open-system conditions. Serpentinite-hosted boron lost during the early stages of dehydration is readily incorporated into forearc peridotite. This, in turn, may be dragged to sub-arc depths as a result of subduction erosion and incorporated in a mélange comprising forearc serpentinite, altered oceanic crust and pelagic sediment. At the antigorite-out isograd it dehydrates, thus potentially providing an additional source of 11B-rich fluids.

Résumé : We aimed to enhance understanding of the molecular diversity of arbuscular mycorrhizal fungi (AMF) by building a new global dataset targeting previously unstudied geographical areas. In total, we sampled 96 plant species from 25 sites that encompassed all continents except Antarctica. AMF in plant roots were detected by sequencing the nuclear SSU rRNA gene fragment using either cloning followed by Sanger sequencing or 454-sequencing. A total of 204 AMF phylogroups (virtual taxa, VT) were recorded, increasing the described number of Glomeromycota VT from 308 to 341 globally. Novel VT were detected from 21 sites; three novel but nevertheless widespread VT (Glomus spp. MO-G52, MO-G53, MO-G57) were recorded from six continents. The largest increases in regional VT number were recorded in previously little-studied Oceania and in the boreal and polar climatic zones - this study providing the first molecular data from the latter. Ordination revealed differences in AM fungal communities between different continents and climatic zones, suggesting that both biogeographic history and environmental conditions underlie the global variation of those communities. Our results show that a considerable proportion of Glomeromycota diversity has been recorded in many regions, though further large increases in richness can be expected in remaining unstudied areas.

Résumé : While Amazonian forests are extraordinarily diverse, the abundance of trees is skewed strongly towards relatively few 'hyperdominant' species. In addition to their diversity, Amazonian trees are a key component of the global carbon cycle, assimilating and storing more carbon than any other ecosystem on Earth. Here we ask, using a unique data set of 530 forest plots, if the functions of storing and producing woody carbon are concentrated in a small number of tree species, whether the most abundant species also dominate carbon cycling, and whether dominant species are characterized by specific functional traits. We find that dominance of forest function is even more concentrated in a few species than is dominance of tree abundance, with only ≈1% of Amazon tree species responsible for 50% of carbon storage and productivity. Although those species that contribute most to biomass and productivity are often abundant, species maximum size is also influential, while the identity and ranking of dominant species varies by function and by region.

Résumé : Grasslands and agroecosystems occupy one-third of the terrestrial area, but their contribution to the global carbon cycle remains uncertain. We used a set of 316 site-years of CO(2) exchange measurements to quantify gross primary productivity, respiration, and light-response parameters of grasslands, shrublands/savanna, wetlands, and cropland ecosystems worldwide. We analyzed data from 72 global flux-tower sites partitioned into gross photosynthesis and ecosystem respiration with the use of the light-response method (Gilmanov, T. G., D. A. Johnson, and N. Z. Saliendra. 2003. Growing season CO(2) fluxes in a sagebrushsteppe ecosystem in Idaho: Bowen ratio/energy balance measurements and modeling. Basic and Applied Ecology 4:167-183) from the RANGEFLUX and WORLDGRASSAGRIFLUX data sets supplemented by 46 sites from the FLUXNET La Thuile data set partitioned with the use of the temperature-response method (Reichstein, M., E. Maximum values of the quantum yield (alpha = 75 mmol.mol(-1)), photosynthetic capacity (A(max) = 3.4 mg CO(2) . m(-2).s-1), gross photosynthesis (P(g,max) = 1.16 g CO(2) . m(-2).d(-1)), and ecological light-use efficiency (epsilon(ecol) = 59 mmol . mol(-1)) of managed grasslands and high-production croplands exceeded those of most forest ecosystems, indicating the potential of nonforest ecosystems for uptake of atmospheric CO(2). Maximum values of gross primary production (8 600 g CO(2) . m(-2).yr(-1)), total ecosystem respiration (7 900 g CO(2) . m(-2).yr(-1)), and net CO(2) exchange (2 400 g CO(2) . m(-2).yr(-1)) were observed for intensively managed grasslands and high-yield crops, and are comparable to or higher than those for forest ecosystems, excluding some tropical forests. On average, 80% of the nonforest sites were apparent sinks for atmospheric CO(2), with mean net uptake of 700 g CO(2) . m(-2).yr(-1) for intensive grasslands and 933 g CO(2) . m(-2).d(-1) for croplands. However, part of these apparent sinks is accumulated in crops and forage, which are carbon pools that are harvested, transported, and decomposed off site. Therefore, although agricultural fields may be predominantly sinks for atmospheric CO(2), this does not imply that they are necessarily increasing their carbon stock.

Cumulative human impacts have led to the degradation of marine ecosystems and thedecline of biodiversity in the European and contiguous seas. Effective conservationmeasures are urgently needed to reverse these trends. Conservation must entail societalchoices, underpinned by human values and worldviews that differ between the countriesbordering these seas. Social, economic and political heterogeneity adds to the challenge ofbalancing conservation with sustainable use of the seas. Comprehensive macro-regionalcoordination is needed to ensure effective conservation of marine ecosystems andbiodiversity of this region. Under the European Union Horizon 2020 framework programme,the MarCons COST action aims to promote collaborative research to support marinemanagement, conservation planning and policy development. This will be achieved bydeveloping novel methods and tools to close knowledge gaps and advance marineconservation science. This action will provide support for the development of macro-regional and national policies through six key actions: to develop tools to analysecumulative human impacts; to identify critical scientific and technical gaps in conservationefforts; to improve the resilience of the marine environment to global change and biologicalinvasions; to develop frameworks for integrated conservation planning across terrestrial,freshwater, and marine environments; to coordinate marine conservation policy acrossnational boundaries; and to identify effective governance approaches for marine protectedarea management. Achieving the objectives of these actions will facilitate the integration ofmarine conservation policy into macro-regional maritime spatial planning agendas for theEuropean and contiguous seas, thereby offsetting the loss of biodiversity and ecosystemservices in this region.

The seasonal climate drivers of the carbon cycle in tropical forests remain poorly known, although these forests account for more carbon assimilation and storage than any other terrestrial ecosystem. Based on a unique combination of seasonal pan-tropical data sets from 89 experimental sites (68 include aboveground wood productivity measurements and 35 litter productivity measurements), their associated canopy photosynthetic capacity (enhanced vegetation index, EVI) and climate, we ask how carbon assimilation and aboveground allocation are related to climate seasonality in tropical forests and how they interact in the seasonal carbon cycle. We found that canopy photosynthetic capacity seasonality responds positively to precipitation when rainfall is < 2000 mm yr(-1) (water-limited forests) and to radiation otherwise (light-limited forests). On the other hand, independent of climate limitations, wood productivity and litterfall are driven by seasonal variation in precipitation and evapotranspiration, respectively. Consequently, light-limited forests present an asynchronism between canopy photosynthetic capacity and wood productivity. First-order control by precipitation likely indicates a decrease in tropical forest productivity in a drier climate in water-limited forest, and in current light-limited forest with future rainfall < 2000 mm yr(-1).

Résumé : Universal kriging was used to model the spatio-temporal variability in the acoustic density of tuna aggregations recorded during star echosounding surveys around moored fish aggregating devices (FADs) in Martinique (Lesser Antilles). The large-scale deterministic drift in the tuna spatial distribution was modeled using an advection-diffusion equation applied to animal grouping. Residuals from the drift were modeled as a random component with small-scale spatial correlation. An estimation variance formula was derived from this deterministic-statistical mixed model to assess the mean precision of density estimates of daytime tuna aggregation. The mean relative error obtained with our star design for daytime surveys was 24%. The methodology was applied to estimate daily maxima of tuna biomass around moored FADs during four monthly sea cruises. The daily peak of tuna biomass aggregated around moored FADs was 9 t on average (standard deviation = 4). Estimation variances for different survey designs were compared for optimizing sampling strategy.
La distribution spatiale d'agrégations de thons autour de dispositifs de concentration de poissons (DCP) ancrés a été étudiée en Martinique (Petites Antilles) au moyen de parcours acoustiques en étoile. Les densités acoustiques géoréférencées attribuées aux thons ont été analysées à l'aide d'un modèle de krigeage universel. Une tendance à large échelle a été identifiée dans la distribution spatiale des thons. Cette tendance a été modélisée de façon déterministe au moyen d'une équation d'advection–diffusion appliquée aux groupes d'animaux. Les résidus de la tendance ont été modélisés comme une composante aléatoire du modèle, spatialement corrélée à faible échelle. De ce modèle, qui contenant une composante déterministe et une composante statistique, a été déduite une formule permettant de calculer la variance d'estimation de la densité diurne moyenne de l'agrégation de thons autour des DCP. L'erreur relative moyenne commise sur l'estimation de la densité de thons lors d'un parcours en étoile diurne a été estimée à 24 %. Cette méthode a été appliquée afin d'estimer les maxima journaliers de biomasse de l'agrégation de thons observés lors de quatre campagnes en mer mensuelles successives autour des DCP ancrés. La biomasse maximale de thons agrégée autour des DCP ancrés durant une phase diurne était en moyenne de 9 t (écart type : 4). Les variances d'estimation obtenues avec différents parcours acoustiques ont été comparées afin d'optimiser la stratégie d'échantillonnage.

Plasmodium vivax malaria is an important public health issue in the Amazon region, and it accounts for approximately 84 % of cases of the disease. Migration across the border between Brazil and French Guiana contributes to the maintenance of the disease. The aim of this study was to evaluate the therapeutic and parasitological responses of patients with P. vivax malaria treated with chloroquine and primaquine in the socio-environmental context of cross-border interactions between Brazil and French Guiana. The factors controlled were diagnostic agreement, adherence, adjustment of primaquine doses for patient weight, and quality of the drugs used. A prospective study was conducted in 2011 with 103 individuals aged 10-60 years with a positive diagnosis of P. vivax treated with chloroquine (10 mg base/kg on the first day, followed by 7.5 mg/kg on the second and third days) and primaquine for 7 days, who were followed for 28 days. The primaquine doses were adjusted for the patients' weight. A number of factors were determined: epidemiological characteristics, origin of patients, signs and symptoms, initial parasitaemia and parasitaemia clearance time, blood concentrations of chloroquine and primaquine, quality of anti-malarial drugs and diagnostic agreement. Ninety-five patients were followed for 28 days. There was a 100 % agreement in microscopic diagnosis between field laboratory and reference centre. The adhesion to the treatment was 100 %. Of these patients, 32.6 % received a weight-adjusted dose of primaquine. The chloroquine and primaquine tablets were consistent with the optimal quality limits for human consumption. The investigated patients achieved optimal blood exposure to anti-malarial drugs. The parasitological and therapeutic response was adequate in 99.0 % of cases. In the municipality of Oiapoque, the therapeutic regime used for the treatment of P. vivax malaria using chloroquine combined with primaquine remains effective, when external factors are controlled, such as the quality of anti-malarial drugs, the adhesion to the treatment prescribed, the correct diagnostic and the adjustment of primaquine dose for patient body weight.

Résumé : Fish-aggregating devices (FADs) are increasingly used worldwide to enhance tuna catches. Meanwhile, ecosystem-based management of this fishery is constrained by a paucity of information regarding the interaction of FAD-associated tuna aggregations with their local environment. This paper reports the results of a nine-month study around a FAD moored near Martinique Island, aimed at assessing the effects of the local environment on the variability of monthly estimates of proximate tuna biomass. Dual-frequency, active acoustics provided highresolution quantitative data on the pelagic community around the FAD, from fish to micronekton forage. Geostatistics were used to compute biomass estimates of the tuna aggregation comprising most of the FADassociated fish biomass, with a sampling error of 27%. Environmental variability was summarized by a small set of principal components (PCs) derived from profiles of temperature, salinity and dissolved oxygen vs. depth; and maps of chlorophyll a derived from remotely sensed, sea-surface colour. A generalized linear model was used to relate tuna biomass to environmental PCs and revealed a positive correlation between tuna abundance and: i) a micronekton layer sensed at 38 kHz and potentially consisting of preferred prey at about 180 m depth; and ii) low subsurface salinity (60–80 m). These favourable environmental conditions may be related to thepresence of North Brazilian Current eddies that migrating tuna follow when not temporally associated with the FADs.

Résumé : Integrated field, LA-MC-ICP-MS geochronology and geochemical data from the Novo Oriente Group have been investigated in order to determine their provenance and possible tectonic setting. This group in the southwestern portion of the Ceara Central Domain, is a well-preserved metavolcanosedimentary sequence, in part exhalative, composed of two distinct formations. The proximal coastal Bonsucesso Formation comprises mainly quartzite and minor basic metavolcanic rocks and is in gradational contact with the distal Caranbas Formation which constitutes a metapelitic-volcanic-carbonate sequence, including metabasic rocks with pillow structure and sheared serpentinized ultrabasic rocks. The youngest detrital zircon found in the quartzite of the Bonsucesso Formation yielded an age of ca. 2.1 Ga and well-defined peaks around 2.2.2.3-2.4 and 2.5 Ga. In addition, zircons from a related metabasalt yielded an upper intercept age of 2083 +/- 28 Ma. We interpret the zircons found in this metabasalt as inherited from the host quartzite. This fact is supported by depleted-mantle Nd model ages (T-DM age) from correlated metabasic and metaultrabasic rocks from other places in the Novo Oriente sequence, which have yielded ages between 1.36 and 1.69 Ga, that is younger than the zircon age obtained in the metabasalt extruded over the Bonsucesso quartzite. Geochemical data of the metasedimentary rocks from the Caraubas Formation indicates a provenance composed of a mixture of felsic and intermediate sources typical of old stable cratons and older continental roots of active tectonic settings. The rocks of the Crania (Medio Coreau Domain) and Bacaja Complexes (southeastern Amazonian Craton) exposed to the west of the Novo Oriente Group, and largely covered by the Phanerozoic Parnaiba intracratonic basin, are the most likely source rocks. Since the precise age of the Novo Oriente Group is not yet well constrained, two distinct settings may be proposed: (1) it may represent a more evolved basin developed from extensional processes during the Mesoproterozoic (ca. 1.5-1.3 Ga); and (2) it could constitute part of the passive margin systems developed during the break-up of the Rodinia crown copyright supercontinent (ca. 0.95-0.8 Ga), associated with a pre-Brasiliano/Pan-African ocean (e.g. Pharusian Ocean). This study reports petrostructural observations in the pargasite and phlogopite-bearing Finero peridotite massif (Italian Western Alps), which suggest that the pervasive foliation in this massif was formed by deformation concomitant with percolation of hydrous Si-rich melts: (1) diffuse contacts, but systematic parallelism between the pyroxenitic layers and the foliation of the peridotite (2) strong shape and crystal preferred orientations (SPO and CPO), but subhedral or interstitial shapes and weak intracrystalline deformation of the hydrous phases, (3) CPO, but interstitial shapes of the pyroxenes, (4) very coarse olivine grain sizes, which are correlated to the olivine abundance, and (5) elongated shapes, but weak intracrystalline deformation, and extremely weak and highly variable CPO of olivine. The pervasive deformation of the Finero peridotite occurred therefore under conditions that allowed coexistence of H2O–CO2-bearing melts, pargasite, and spinel, that is, temperatures of 980–1080 °C and pressures <2 GPa. The petrostructural observations suggest that the presence of hydrous melts results in accommodation of large amounts of deformation by stress-controlled dissolution–precipitation and advective transport of matter by the melts and in fast grain boundary migration in olivine. By consequence, it produces significant rheological weakening. Water contents in olivine are <4 ppm wt., implying limited contribution of hydration of olivine to weakening. In addition, the analysis of protomylonites composing the external domains of the shear zones that overprint the pervasive foliation indicates that the transition to melt-free conditions results in enhanced contribution of dislocation creep to the deformation. The associated increase of the peridotites' strength leads to onset of strain localization. The latter is not correlated to the local abundance in pargasite or phlogopite, implying that crystallization of amphiboles or phlogopite, even at concentrations of 25 vol.%, does not produce rheological weakening in the upper mantle.
