Aim To examine variation in the phylogenetic diversity (PD) of tree communities across geographical and environmental gradients in Amazonia.Location Two hundred and eighty-three c.1ha forest inventory plots from across Amazonia.Methods We evaluated PD as the total phylogenetic branch length across species in each plot (PDss), the mean pairwise phylogenetic distance between species (MPD), the mean nearest taxon distance (MNTD) and their equivalents standardized for species richness (ses.PDss, ses.MPD, ses.MNTD). We compared PD of tree communities growing (1) on substrates of varying geological age; and (2) in environments with varying ecophysiological barriers to growth and survival.Results PDss is strongly positively correlated with species richness (SR), whereas MNTD has a negative correlation. Communities on geologically young- and intermediate-aged substrates (western and central Amazonia respectively) have the highest SR, and therefore the highest PDss and the lowest MNTD. We find that the youngest and oldest substrates (the latter on the Brazilian and Guiana Shields) have the highest ses.PDss and ses.MNTD. MPD and ses.MPD are strongly correlated with how evenly taxa are distributed among the three principal angiosperm clades and are both highest in western Amazonia. Meanwhile, seasonally dry tropical forest (SDTF) and forests on white sands have low PD, as evaluated by any metric.Main conclusions High ses.PDss and ses.MNTD reflect greater lineage diversity in communities. We suggest that high ses.PDss and ses.MNTD in western Amazonia results from its favourable, easy-to-colonize environment, whereas high values in the Brazilian and Guianan Shields may be due to accumulation of lineages over a longer period of time. White-sand forests and SDTF are dominated by close relatives from fewer lineages, perhaps reflecting ecophysiological barriers that are difficult to surmount evolutionarily. Because MPD and ses.MPD do not reflect lineage diversity per se, we suggest that PDss, ses.PDss and ses.MNTD may be the most useful diversity metrics for setting large-scale conservation priorities.

Large impacts provide a mechanism for resurfacing planets through mixing near-surface rocks with deeper material. Central peaks are formed from the dynamic uplift of rocks during crater formation. As crater size increases, central peaks transition to peak rings. Without samples, debate surrounds the mechanics of peak-ring formation and their depth of origin. Chicxulub is the only known impact structure on Earth with an unequivocal peak ring, but it is buried and only accessible through drilling. Expedition 364 sampled the Chicxulub peak ring, which we found was formed from uplifted, fractured, shocked, felsic basement rocks. The peak-ring rocks are cross-cut by dikes and shear zones and have an unusually low density and seismic velocity. Large impacts therefore generate vertical fluxes and increase porosity in planetary crust.

Résumé : Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.

Résumé : Thalattosuchia was a diverse clade of marine crocodylomorphs known from the Early Jurassic to the Early Cretaceous. Recent studies have hypothesized that their extinction was two-phased: (1) habitat loss near/at the Jurassic-Cretaceous boundary heavily reduced their morphofunctional diversity, particularly in Europe, while (2) climate change and a shift in marine fauna during the Early Cretaceous (either at the Valanginian-Hauterivian boundary or during the early Hauterivian) finished off the already stressed clade. Unfortunately, the Cretaceous fossil record of thalattosuchians is poor, with only one putative “teleosaurid” specimen and approximately ten metriorhynchid specimens. Here we re-describe the youngest known teleosaurid from the Cretaceous (Valanginian of south-eastern France). Originally considered to be a teleosaurid (possibly Steneosaurus), we demonstrate that it belongs to Metriorhynchidae, and a newly discovered subclade, Plesiosuchina. It differs from Plesiosuchus in the pattern of tooth enamel ornamentation and the variation in dentary alveoli size. Referring this specimen to Metriorhynchidae means there are no definitive Cretaceous teleosaurid specimens. Furthermore, it suggests that both durophagous and piscivorous teleosaurids became extinct at the end of the Jurassic. Interestingly, this is the fourth metriorhynchid lineage known to cross the Jurassic-Cretaceous boundary. As such, it would appear that the two thalattosuchian families responded very differently to the lowering sea levels at the end of the Jurassic: teleosaurids possibly became extinct, while metriorhynchids were seemingly unaffected.

Plant responses to natural enemies include formation of secondary metabolites acting as direct or indirect defenses. Volatile terpenes represent one of the most diverse groups of secondary metabolites. We aimed to explore evolutionary patterns of volatile terpene emission. We measured the composition of damage-induced volatile terpenes from 202 Amazonian tree species, spanning the angiosperm phylogeny. Volatile terpenes were extracted with solid-phase micro extraction and desorbed in a gas chromatography–mass spectrometry for compound identification. The chemical diversity of the terpene blend showed a strong phylogenetic signal as closely related species emitted a similar number of compounds. Closely related species also tended to have compositionally similar blends, although this relationship was weak. Meanwhile, the ability to emit a given compound showed no significant phylogenetic signal for 200 of 286 compounds, indicating a high rate of diversification in terpene synthesis and/or great variability in their expression. Three lineages (Magnoliales, Laurales, and Sapindales) showed exceptionally high rates of terpene diversification. Of the 70 compounds found in >10% of their species, 69 displayed significant correlated evolution with at least one other compound. These results provide insights into the complex evolutionary history of volatile terpenes in angiosperms, while highlighting the need for further research into this important class of compounds.

The seasonal climate drivers of the carbon cycle in tropical forests remain poorly known, although these forests account for more carbon assimilation and storage than any other terrestrial ecosystem. Based on a unique combination of seasonal pan-tropical data sets from 89 experimental sites (68 include aboveground wood productivity measurements and 35 litter productivity measurements), their associated canopy photosynthetic capacity (enhanced vegetation index, EVI) and climate, we ask how carbon assimilation and aboveground allocation are related to climate seasonality in tropical forests and how they interact in the seasonal carbon cycle. We found that canopy photosynthetic capacity seasonality responds positively to precipitation when rainfall is < 2000 mm yr(-1) (water-limited forests) and to radiation otherwise (light-limited forests). On the other hand, independent of climate limitations, wood productivity and litterfall are driven by seasonal variation in precipitation and evapotranspiration, respectively. Consequently, light-limited forests present an asynchronism between canopy photosynthetic capacity and wood productivity. First-order control by precipitation likely indicates a decrease in tropical forest productivity in a drier climate in water-limited forest, and in current light-limited forest with future rainfall < 2000 mm yr(-1).

Résumé : Xenoliths from Hawk's Nib (Bute, SW Scotland), entrained in alkali basalt of late Carboniferous–early Permian age, generally possess unrecrystallized igneous cumulate textures. Most are inferred to derive from lower crustal (20–30 km) depths, with a small minority from the underlying restitic mantle. Compositions range from ultramafic cumulates (dunite, wehrlite, websterite, clinopyroxenite) to gabbros and anorthosites. The suite is unique in being dominated by poikilitic wehrlites and olivine clinopyroxenites. Major element variation in the cumulates is controlled by modal mineral variations. The ultramafic cumulates all have high REE contents and light REE (LREE)-enriched patterns, with websterites being the least enriched. Gabbroic xenoliths have uniform patterns in which both LREE and heavy REE are depleted relative to the middle REE, with small positive Eu anomalies. Present-day Sr–Nd isotopic data for the suite are the most depleted among Scottish xenoliths. The xenoliths are inferred to be products of young replenishments of the lower crust by basaltic magmas during continental underplating. Orthopyroxene-bearing lithologies crystallized from tholeiitic magmas whereas alkali basalts formed the clinopyroxene-rich samples; both parental magma-types were derived from similar mantle sources.

Résumé : Coarse woody debris (CWD, dead wood sections a parts per thousand yen10 cm diameter) represents a large store of carbon in tropical forests; however, estimates of the flux of carbon from CWD in these forests remain poorly constrained. The objective of this study was to resolve the dry/wet season response of respiration in CWD (R (cwd)), and investigate the importance of biotic and abiotic factors for predicting the seasonal change of R (cwd) at the ecosystem level. This study presents a 4-month time series of R (cwd) measurements conducted on 42 dead trees (26 species) at the Paracou Research Station in French Guiana. R (cwd) measurements were repeated 13 times on each CWD sample from July to November 2011, spanning the transition from wet to dry season, and then from dry season to the following wet season. Seasonal drought caused monthly R (cwd) to drop by 20.5 +/- A 5.1% over the wet-dry transition. Changes in woody tissue moisture content explained 41.9% of the measured seasonal variability in R (cwd), but 60% of the seasonal variability in mean forest R (cwd) rates could be modelled using surface soil water content. We estimate that R (cwd) is approximately 5% of annual ecosystem respiration (R (eco)) and that seasonal variations in R (cwd) contribute appreciably to seasonal variations of R (eco), and should be included in functional models simulating the response of tropical rainforest ecosystems to current and future climate.

The BioMart Community Portal (www.biomart.org) is a community-driven effort to provide a unified interface to biomedical databases that are distributed worldwide. The portal provides access to numerous database projects supported by 30 scientific organizations. It includes over 800 different biological datasets spanning genomics, proteomics, model organisms, cancer data, ontology information and more. All resources available through the portal are independently administered and funded by their host organizations. The BioMart data federation technology provides a unified interface to all the available data. The latest version of the portal comes with many new databases that have been created by our ever-growing community. It also comes with better support and extensibility for data analysis and visualization tools. A new addition to our toolbox, the enrichment analysis tool is now accessible through graphical and web service interface. The BioMart community portal averages over one million requests per day. Building on this level of service and the wealth of information that has become available, the BioMart Community Portal has introduced a new, more scalable and cheaper alternative to the large data stores maintained by specialized organizations.

ternational Ocean Discovery Program (IODP) Expedition 352 recovered a high-fidelity record of volcanism related to subduction initiation in the Bonin fore-arc. Two sites (U1440 and U1441) located in deep water nearer to the trench recovered basalts and related rocks; two sites (U1439 and U1442) located in shallower water further from the trench recovered boninites and related rocks. Drilling in both areas ended in dolerites inferred to be sheeted intrusive rocks. The basalts apparently erupted immediately after subduction initiation and have compositions similar to those of the most depleted basalts generated by rapid sea-floor spreading at mid-ocean ridges, with little or no slab input. Subsequent melting to generate boninites involved more depleted mantle and hotter and deeper subducted components as subduction progressed and volcanism migrated away from the trench. This volcanic sequence is akin to that recorded by many ophiolites, supporting a direct link between subduction initiation, fore-arc spreading, and ophiolite genesis.

Leaf dark respiration (R-dark) represents an important component controlling the carbon balance in tropical forests. Here, we test how nitrogen (N) and phosphorus (P) affect R-dark and its relationship with photosynthesis using three widely separated tropical forests which differ in soil fertility.R-dark was measured on 431 rainforest canopy trees, from 182 species, in French Guiana, Peru and Australia. The variation in R-dark was examined in relation to leaf N and P content, leaf structure and maximum photosynthetic rates at ambient and saturating atmospheric CO2 concentration.We found that the site with the lowest fertility (French Guiana) exhibited greater rates of R-dark per unit leaf N, P and photosynthesis. The data from Australia, for which there were no phylogenetic overlaps with the samples from the South American sites, yielded the most distinct relationships of R-dark with the measured leaf traits.Our data indicate that no single universal scaling relationship accounts for variation in R-dark across this large biogeographical space. Variability between sites in the absolute rates of R-dark and the R-dark : photosynthesis ratio were driven by variations in N- and P-use efficiency, which were related to both taxonomic and environmental variability.

Measurements of branch xylem density, D_x, were made for 1466 trees representing 503 species, sampled from 80 sites across the Amazon basin. Measured values ranged from 240 kg m^?3 for a Brosimum parinarioides from Tapajos in West Pará, Brazil to 1130 kg m^?3 for an Aiouea sp. from Caxiuana, Central Pará, Brazil. Analysis of variance showed significant differences in average D_x across the sample plots as well as significant differences between families, genera and species. A partitioning of the total variance in the dataset showed that geographic location and plot accounted for 33% of the variation with species identity accounting for an additional 27%; the remaining "residual" 40% of the variance accounted for by tree to tree (within species) variation. Variations in plot means, were, however, hardly accountable at all by differences in species composition. Rather, it would seem that variations of xylem density at plot level must be explained by the effects of soils and/or climate. This conclusion is supported by the observation that the xylem density of the more widely distributed species varied systematically from plot to plot. Thus, as well as having a genetic component branch xylem density is a plastic trait that, for any given species, varies according to where the tree is growing and in a predictable manner. Exceptions to this general rule may be some pioneers belonging to Pourouma and Miconia and some species within the genera Brosimum, Rinorea and Trichillia which seem to be more constrained in terms of this plasticity than most species sampled as part of this study.

The contourite depositional system (CDS) along the southwestern Iberian Margin (SIM), within the Gulf of Cadiz and offshore areas of western Portugal bear the unmistakable signal of Mediterranean Outflow Water (MOW) exiting the Strait of Gibraltar. This locality records key information concerning the effects of tectonic activity on margin sedimentation, the effects of MOW dynamics on Atlantic circulation, and how these factors may have influenced global climate. Over the last four decades, numerous studies have been conducted on the late Miocene, Pliocene and Quaternary sedimentary stacking pattern of Neogene basins along the SIM for both academic and resources exploration purposes. However, understanding of the region rests primarily on basic seismic stratigraphy calibrated with limited data from only a few exploration wells. The Integrated Ocean Drilling Program (IODP) Expedition 339 recently drilled five sites in the Gulf of Cadiz and two sites on the western Iberian margin. The integration of core and borehole data with other geophysical databases leads us to propose a new stratigraphic framework. Interpretation of IODP Exp. 339 data along with that from industry sources and onshore outcrop analysis helps refine our understanding of the SIM's sedimentary evolution.We identify significant changes in sedimentation style and dominant sedimentary processes, coupled with widespread depositional hiatuses along the SIM within the Cadiz, Sanlucar, Doñana, Algarve and Alentejo basins. Following the 4.5 Ma cessation of a previous phase of tectonic activity related to the Miocene–Pliocene boundary, tectonics continued to influence margin development, downslope sediment transport and CDS evolution. Sedimentary features indicate tectonic pulses of about 0.8–0.9 Ma duration with a pronounced overprint of ~ 2–2.5 Ma cycles. These more protracted cycles relate to the westward rollback of subducted lithosphere at the convergent Africa-Eurasia plate boundary as its previous NW–SE compressional regime shifted to a WNW–ESE direction. Two major compressional events affecting to the Neogene basins at 3.2–3 Ma and 2–2.3 Ma help constrain the three main stages of CDS evolution. The stages include: 1) the initial-drift stage (5.33–3.2 Ma) with a weak MOW, 2) a transitional-drift stage (3.2–2 Ma) and 3) a growth-drift stage (2 Ma-present time) with enhanced MOW circulation into the Atlantic and associated contourite development due to greater bottom-current velocity. Two minor Pleistocene discontinuities at 0.7–0.9 Ma and 0.3–0.6 Ma record the effects of renewed tectonic activity on basin evolution, appearing most prominently in the Doñana basin. Several discontinuities bounding major and minor units appear on seismic profiles. Quaternary records offer the clearest example of this, with major units of about 0.8–0.9 Ma and sub-units of 0.4–0.5 Ma. Sedimentation is controlled by a combination of tectonics, sediment supply, sea-level and climate. This research identifies time scales of tectonic controls on deep-marine sedimentation, specifically over periods of 2.5–> 0.4 Ma. Shorter-term climatic (orbital) mechanisms control sedimentation at time scales of ≤ 0.4 Ma. The role of bottom water circulation and associated processes in shaping the seafloor and controlling the sedimentary stacking pattern on continental margins has to be seriously reconsidered in future multidisciplinary studies. This is not only because of the common occurrence of sandy contourite deposits in deep water setting and their economic interest for hydrocarbon exploration, but principally because they archive the heartbeat of the interior Earth and therefore have important sedimentary and paleoceanographic implications.

Among pregnant women ibuprofen is one of the most frequently used pharmaceutical compounds with up to 28% reporting use. Regardless of this, it remains unknown whether ibuprofen could act as an endocrine disruptor as reported for fellow analgesics paracetamol and aspirin. To investigate this, we exposed human fetal testes (7-17 gestational weeks (GW)) to ibuprofen using ex vivo culture and xenograft systems. Ibuprofen suppressed testosterone and Leydig cell hormone INSL3 during culture of 8-9 GW fetal testes with concomitant reduction in expression of the steroidogenic enzymes CYP11A1, CYP17A1 and HSD17B3, and of INSL3. Testosterone was not suppressed in testes from fetuses younger than 8 GW, older than 10-12 GW, or in second trimester xenografted testes (14-17 GW). Ex vivo, ibuprofen also affected Sertoli cell by suppressing AMH production and mRNA expression of AMH, SOX9, DHH, and COL2A1. While PGE2 production was suppressed by ibuprofen, PGD2 production was not. Germ cell transcripts POU5F1, TFAP2C, LIN28A, ALPP and KIT were also reduced by ibuprofen. We conclude that, at concentrations relevant to human exposure and within a particular narrow â €' early window' of sensitivity within first trimester, ibuprofen causes direct endocrine disturbances in the human fetal testis and alteration of the germ cell biology. © The Author(s) 2017.
