Étude des interactions entre infection à ostreid herpesvirus 1, immunité, autophagie et pesticides chez l’Huître creuse, Crassostrea gigas Auteur(s) : Moreau, Pierrick Éditeur(s) : Université de La Rochelle, Ecole doctorale Gay Lussac Résumé : The thesis work is part of the very current issue on mass mortality outbreaks affecting Pacific oyster, C. gigas, spat and juveniles and questions about the involvement of pesticides in this phenomenon. The first part of this thesis was devoted to study the effects of pesticides on hemocyte parameters in the Pacific oyster (in vitro and in vivo). The immunomodulator effect of selected pesticides (alone or in mixture) has been explored principally through flow cytometry. The second part concerned the study of the effects of a pesticides mixture on OsHV-1 itself. No direct effects have been reported on the viral particles in presence of the pollutants. Moreover, pesticide effects on Pacific oysters were also explored through experimental pathology assays after treatment of animals with a polluant mixture. Results showed that pesticide treated oysters appeared more susceptible to the viral infection in experimental conditions. The third part concerned the study of autophagy in the Pacific oyster, C. gigas. The publication of the complete genome in 2012 has opened up new possibilities for the study of innate immunity in this species. The study of autophagy for the first time in oysters consisted in a first step in the in silico search for genes involved in this pathway and the corresponding proteins by Western blotting. Then, the role of this important process in innate immunity has been explored through reproduction infections tests with or without modulators of autophagy. Results showed that autophagy appeared as involved in defence mechanisms against viral and bacterial infection in Pacific oysters. Le travail de thèse s’inscrit dans la problématique très actuelle des mortalités massives de naissain et de juvéniles d’huîtres creuses, C. gigas, et des questionnements autour de l’implication des pesticides dans ce phénomène. La première partie de la thèse a été consacrée à l’étude des effets de pesticides sur les capacités hémocytaires de l’huître creuse (in vitro et in vivo). L’effet immunomodulateur des xénobiotiques sélectionnés (seul ou en mélange) a été exploré principalement au travers de la cytométrie en flux. La deuxième partie de la thèse a concerné l’étude des effets d’un mélange de pesticides sélectionnés sur le virus OsHV-1 et l’infection qu’il induit chez l’huître creuse. Les effets des pesticides sur le virus lui-même ont été évalués. Les expériences réalisées non pas permis de mettre en évidence dans les conditions testées, de dégradation des particules virales en présence des polluants. D’autre part, leurs effets sur les huîtres elles-mêmes ont été explorés après traitement des animaux avec un mélange de pesticides lors d’essais de pathologie expérimentale. Il a ainsi pu être montré que des huîtres préalablement comtaminées par un mélange de pesticides à des concentrations retrouvées dans l’environnement semblaient être plus sensibles à l’infection virale. La troisième partie de la thèse a concerné l’étude de l’autophagie chez l’huître creuse, C. gigas. La publication du génome complet de cette espèce en 2012 a ouvert de nouvelles possibilités pour étudier l'immunité innée. L’étude de l’autophagie réalisée pour la première fois chez l’huître creuse a consisté lors d’une première étape en la recherche in silico de gènes impliqués dans cette voie et des protéines correspondantes par western blotting. Puis, le rôle de ce processus important dans l’immunité innée a été exploré au travers d’essais de reproduction d’infections en présence ou non de modulateurs de l’autophagie. Les résultats obtenus semblent montrer que l’autophagie soit un processus important pouvant être impliqué dans les capacités de défense de l’huître creuse vis-à-vis d’infections virales et bactériennes. Dynamique et réponse fonctionnelle des foraminifères et de la macrofaune benthiques en zone ostréicole dans les pertuis charentais Auteur(s) : Bouchet, Vincent Éditeur(s) : Université d'Angers Résumé : In oyster farming areas, organic matter fluxes toward sediment is increased. Pacific oysters (Crassostrea gigas) reject organic-rich faeces and pseudofaeces as a result of filtration process. Organic matter can be consumed by benthic fauna, but in excess it can entails the reduction of benthic faunal species richness, abundance and biomass. Organic matter degradation also induces hypoxic (or anoxic) conditions in the sediment, and production of ammonia and sulfides in toxic concentrations. The main objective of this study is to assess the effects of oyster farming on benthic intertidal ecosystems in the Pertuis Charentais. Benthic macrofauna, living (stained) foraminifera, and physicochemical characteristics of the water column and sediment were used as indicators to evaluate these effects. A multidisciplinary approach was conducted across the Pertuis Charentais at 3 different spatial scales: an oyster trestle (micro-scale), an oyster culture area (meso-scale) and various sites across the Pertuis Charentais (macro-scale). The study was also realised at 4 different temporal scales: some months for the spatial micro-scale, every two weeks for 2 years at meso-scale and once per season during one year at macro-scale. In this study, I found that oyster farming enriches sediment in fine particles, organic matter (up to 12 %), particulate organic carbon (15-20 µg mg 1) and leads to high microphytobenthic biomass. Moreover, the association of seasonnal warming (during spring and summer), remineralisation of accumulated organic matter and short-term hypoxic conditions leads to sulfides and ammonium production. Consequently, the benthic biodiversity decreases and the population dynamic is disturbed. The population dynamic disturbance is characterised by fast abundance rises followed by high mortality rates. In these conditions, tolerant benthic macrofaunal (Cirratulidae, Spionidae and Capitellidae) and foraminiferal (Ammonia tepida and Cribroelphidium gunteri) species are promoted. AMBI index confirms "medium" ecological quality of oyster farming areas. On the contrary, across the control sites, sensible species are maintained (Amphipods, Rosalina cf. vilardeboana). Comparison of oyster farming techniques shows that on-bottom culture is less disturbing for benthic ecosystem than off-bottom culture. Axial tomodensitometry, an innovative method, was used to describe in 3D the sedimentary column organisation. I show that oyster farming modifies the sedimentary column functioning. Indeed, the macrofaunal diversity decrease leads to the modification of the functional diversity of assemblages. Thus, the vertical distribution of living foraminifera is limited in oyster farming areas, because their distribution is tightly related to macrofaunal bioturbating modes. Dans les zones ostréicoles, les flux de matière organique sont importants, l'huître Crasssotrea gigas rejetant sous forme de pseudo-fécès et de fécès de grandes quantités de matière organique. De ce fait, bien que cette matière organique puisse être consommée par la faune benthique, sa surabondance peut provoquer une réduction de la richesse spécifique, de l'abondance et de la biomasse et provoquer sur le plan des processus biogéochimiques des déplétions en oxygène et l'apparition de substances comme l'ammonium et les sulfures dont les concentrations peuvent devenir toxiques. L'objectif principal de cette étude était donc de déterminer l'impact de l'ostréiculture, grâce à plusieurs indicateurs, sur le compartiment benthique d'un écosystème littoral comme les pertuis charentais. Pour évaluer ces effets, la macrofaune benthique et les foraminifères vivants benthiques ont été utilisés en association avec des mesures des paramètres physico-chimiques de la colonne d'eau et du sédiment. Une approche pluridisciplinaire a ainsi été menée dans les pertuis charentais à trois échelles spatiales différentes : à l'échelle d'une table ostréicole (micro-échelle), à l'échelle d'un site ostréicole (méso-échelle) et à l'échelle des pertuis charentais (macro-échelle). Dans les trois cas, un suivi dans le temps a été associé à une étude de distribution spatiale, quelques mois à micro-échelle, tous les quinze jours pendant deux années à méso-échelle et une fois par saison pendant une année à macro-échelle. Ces différentes approches ont permis d'avoir une vision pertinente de la dynamique et de la réponse fonctionnelle de la faune benthique aux changements induits par la présence de l'ostréiculture. La présence des cultures ostréicoles dans les pertuis charentais enrichit les sédiments en particules fines, en matière organique (12 %), en carbone organique particulaire (15-20 µg mg-1) et favorise une production microphytobenthique élevée. Pendant la période chaude de l'année printemps-été, la reminéralisation de la matière organique accumulée associée à des hypoxies temporaires a favorisé la production de sulfures et d'ammonium. Dans les stations soumises à l'ostréiculture, la diversité des assemblages diminue. La dynamique des espèces est caractérisée par des augmentations rapides des abondances suivies d'épisodes de mortalité. Les espèces tolérantes de la macrofaune benthique (Cirratulidae, Spionidae et Capitellidae) et des foraminifères vivants benthiques (Ammonia tepida et Cribroelphidium gunteri) sont favorisées. Le calcul de l'indice AMBI confirme la qualité écologique moyenne de ces sites. Au contraire, dans la station témoin, les espèces sensibles sont favorisées (Amphipodes, Rosalina cf. vilardeboana). La comparaison de la technique de culture sur table et de culture à plat a montré que la culture des huîtres à plat est moins perturbante pour le milieu. L'étude de la bioturbation a montré l'influence qui existe entre le mode de bioturbation des différents groupes de la macrofaune et la répartition verticale des foraminifères vivants dans la colonne sédimentaire. La diminution de la diversité des assemblages de la macrofaune dans les zones soumises à l'ostréiculture modifient la diversité fonctionnelle de ces assemblages et affectent le fonctionnement de la colonne sédimentaire, limitant la répartition verticale des foraminifères dans ces zones. In order to study the genetic consequences of production of oyster larvae in hatcheries, two factors, specific to hatcheries, were examined: the effect of discarding the smallest larvae (i.e. culling) and the effect of temperature (20°C versus 26°C). A mixed-family approach was used in order to infer the genetic composition of larval populations and family assignment, limiting possible environmental bias and allowing the study of a relatively large number of families using a limited number of larval tanks. Our results show that three multiplexed highly polymorphic microsatellite markers are a powerful tool for family assignment and, consequently, for the study of bivalve larvae genetics. Culling, by selective sieving of the smallest larvae is an advantageous practice at a phenotypic scale as it reduced variance in larval size, variance of developmental rate and time to settlement. Culling of 50% of the larval population only led to 15% less spat, showing a positive phenotypic correlation between larval growth and settlement success. However, culling represents a substantial risk for diversity loss, because it increases the variance of reproductive success among parental oysters. The effective population sizes of early settling cohorts of settlement were lower than those of later ones. Our results show that the settlement of slow growing larvae significantly contributes to minimizing the variability of reproductive success and therefore to maximizing genetic diversity. These results corroborate the low estimations of variability of broodstocks sampled in several French commercial hatcheries, relative to natural populations. The genetic composition of the larval population and the resulting spat was significantly different between the two tested temperatures, revealing genotype x environment interaction for survival. Similarly, genotype x environment interaction was also observed for larval growth as a higher temperature exerted a positive influence on the expression of genetic variability for this trait. Consequently, we can conclude that a temperature of 26°C coupled with culling, to common practice in oyster hatcheries, is likely to amplify the selection pressure for fast growing larvae. To test for this hypothesis, we compared larval developmental traits in the progeny of a hatchery broodstock closed for 7 generations, with the progeny of wild oysters and the two possible hybrids. Our results show that selection of fast growing larvae can counteract presumed inbreeding depression, due to higher mean relatedness among hatchery broodstock than in the wild. Genetic effects of intensive rearing conditions at larval stage are significant and should be taken into account in hatchery practices, especially in terms of genetic diversity management. Afin d'étudier les conséquences génétiques des pratiques de production en écloserie d'huître creuse, deux facteurs ont été examinés : l'élimination des petites larves et la température. Nos résultats montrent que l'assignation de parenté par marqueurs microsatellites est un outil performant pour les études génétiques en phase larvaire de familles élevées en mélange. Bien qu'avantageux d'un point de vue phénotypique, le tamisage sélectif représente un risque de perte de diversité. La fixation des larves à croissance lente permet en effet de minimiser la variabilité du succès reproducteur et de fait, de maximiser la variabilité génétique. Ces résultats corroborent les estimations de variabilité sur les stocks d'écloseries françaises où l'on constate une diversité allélique inférieure à celle de populations issues du milieu naturel. La température exerce également une influence sur la précocité de l'expression de la variabilité génétique pour la croissance larvaire. Ainsi une température élevée associée à une procédure de tamisage peut amplifier l'effet sélectif. Enfin, la sélection de larves à croissance rapide semble démontrée, s'opposant à la dépression de consanguinité présumée. Les conditions d'élevage peuvent donc avoir un effet génétique significatif qui devrait être pris en considération dans les pratiques d'écloserie, notamment dans la gestion de la diversité génétique. Exploited mollusc species are numerous. The main groups of gastropods are the whelks, conchs, abalones, tops, and turbans; and those of bivalve species are oysters, mussels, scallops, and clams. They are mainly used for food, but also for ornamental purposes, in shellcraft industries and jewelery. Consumed species are produced by fisheries and aquaculture, the latter representing 75% of the total 11.4 millions metric tons landed worldwide in 1996. Ifremer, Actes de Colloque, n°38, pp.113-120 Résumé : Two oyster species are currently present along the French coasts : the indigenous European flat oyster (Ostrea edulis), and the Pacific cupped oyster (Crassostrea gigas), that has been introduced from Japan since the beginning of the 70ies. The flat oyster successively suffered from two protozoan diseases during the 60ies and its production decreased from 20 000 tons/year by that time to 1 500 tons/year nowadays. Consequently, the oyster production is principally (99%) based upon the Pacific oyster species with approximately 150 000 tons/year among which 90% are grown from the natural spat. However, the hatchery production of this species is developing and was estimated to 400 to 800 millions spat in 2002. Moreover, strengthened relationships between IFREMER and the 5 commercial hatcheries, that all joined the SYSAAF (Union of the French poultry, shellfish and fish farming selectors), allow to plan for new genetic breeding programs. At the end of the 80ies, IFREMER initiated a genetic breeding program for the resistance of the European flat oyster to the bonamiosis, and obtained strains more tolerant to this disease. After two generations of massal selection, molecular markers had identified a reduced genetic basis in this program. It was then reoriented to an intra-familial selection. However, we were confronted to a zootechnic problem to manage such a scheme and we compromised by an intra-cohorts of families selection scheme managed using molecular markers. The program has now reached the transfer level with experimentation at a professional scale. Concerning the Pacific cupped oyster, and in parallel with the obtaining and the study of polyploids, performance of different Asian cupped oyster strains were compared to the one introduced in France thirty years ago and currently suffering from summer mortalities. The local strain exhibited better performance, certainly based upon a good local adaptation. In other respects, although early growth is a relevant criteria for selection for growth to commercial stage, it is not to be privileged in the context of an oyster producing region with a limited food availability. Contrary, the spat summer mortality became a priority for numerous teams (genetic, physiology, pathology, ecology,...) joined in the MOREST program. The first results showed important survival differences between fullsib and halsib families. They indicate a genetic determinism to this character "survival" and promote for its selection. Deux espèces d'huîtres sont aujourd'hui présentes sur les côtes françaises : l'huître plate européenne (Ostrea edulis), indigène, et l'huître creuse du Pacifique (Crassostrea gigas), introduite du Japon dans le début des années 1970. L'huître plate a subi coup sur coup, dans les années 1960, deux maladies dues à des protozoaires parasites et sa production est ainsi passée de 20 000 t/an dans les années 1960 à 1500 t/an aujourd'hui en France. Il en résulte que la filière ostréicole française repose quasiment exclusivement (99%) sur la production de l'huître creuse, C. gigas, avec 150 000 tonnes en 2000 dont environ 90% est issu du captage naturel. Cependant, la reproduction de cette espèce en écloserie est actuellement en expansion avec une estimation de 400 à 800 millions de naissains commercialisés en 2002. Des rapports renforcés entre l'IFREMER et les cinq écloseries françaises de la filière ostréicole, qui adhèrent toutes au SYSAAF (SYndicat des Sélectionneurs Avicoles et Aquacoles Français), permettent désormais d'envisager le développement de nouveaux programmes d'amélioration génétique. A la fin des années 1980, un programme de sélection pour la résistance de l'huître plate à la bonamiose a été initié au sein de l'IFREMER, et a permis d'obtenir des souches plus tolérantes à cette maladie. Après deux générations en sélection massale, les marqueurs moléculaires avaient mis en évidence une base génétique réduite au sein de ce programme qui s'était alors orienté vers une sélection intra-familiale. Devant la lourdeur zootechnique d'un tel schéma, un compromis a été trouvé en réalisant une sélection au sein de cohortes de familles biparentales, la gestion de ces cohortes étant permise par les analyses moléculaires. Le programme est maintenant dans sa phase de transfert, avec des expérimentations à plus grande échelle en partenariat avec la profession. En ce qui concerne l'huître creuse, et en parallèle de l'obtention et l'étude de polyploïdes, les performances de différentes souches d'huîtres creuses provenant d'Asie ont été comparées à celles de la souche introduite en France il y a trente ans, sujette à des mortalités estivales. La souche locale présente de meilleures performances, vraisemblablement grâce à une adaptation bien réalisée. Par ailleurs, bien que l'amélioration de la croissance jusqu'à la taille commerciale s'avère possible par une sélection précoce au stade larvaire, le critère de croissance n'est pas nécessairement à privilégier dans le contexte d'un bassin ostréicole disposant de ressources trophiques limitées. En revanche, les importantes mortalités rencontrées par le naissain en périodes estivales constituent le sujet d'étude prioritaire sur lequel se sont penchées de nombreuses équipes (génétique, physiologie, pathologie, écologie, ...) dans le cadre du grand défi MOREST. Les premiers résultats ont mis en évidence de fortes différences de survie entre des familles biparentales d'animaux indiquant un déterminisme génétique du caractère « survie », et encourageant dans la voie d'une sélection pour ce caractère. Larval Dispersal Modeling of Pearl Oyster Pinctada margaritifera following Realistic Environmental and Biological Forcing in Ahe Atoll Lagoon Auteur(s) : Thomas, Yoann Dumas, Franck Andrefouet, Serge Éditeur(s) : Public Library Science Résumé : Studying the larval dispersal of bottom-dwelling species is necessary to understand their population dynamics and optimize their management. The black-lip pearl oyster (Pinctada margaritifera) is cultured extensively to produce black pearls, especially in French Polynesia's atoll lagoons. This aquaculture relies on spat collection, a process that can be optimized by understanding which factors influence larval dispersal. Here, we investigate the sensitivity of P. margaritifera larval dispersal kernel to both physical and biological factors in the lagoon of Ahe atoll. Specifically, using a validated 3D larval dispersal model, the variability of lagoon-scale connectivity is investigated against wind forcing, depth and location of larval release, destination location, vertical swimming behavior and pelagic larval duration (PLD) factors. The potential connectivity was spatially weighted according to both the natural and cultivated broodstock densities to provide a realistic view of connectivity. We found that the mean pattern of potential connectivity was driven by the southwest and northeast main barotropic circulation structures, with high retention levels in both. Destination locations, spawning sites and PLD were the main drivers of potential connectivity, explaining respectively 26%, 59% and 5% of the variance. Differences between potential and realistic connectivity showed the significant contribution of the pearl oyster broodstock location to its own dynamics. Realistic connectivity showed larger larval supply in the western destination locations, which are preferentially used by farmers for spat collection. In addition, larval supply in the same sectors was enhanced during summer wind conditions. These results provide new cues to understanding the dynamics of bottom-dwelling populations in atoll lagoons, and show how to take advantage of numerical models for pearl oyster management. Problems and perspectives of the pearl oyster aquaculture in French Polynesia. M. 1975/K: 21 Résumé : Following our aim of developing oyster culture in French Guyana and studying the different options available to increase a stock of new oyster species, we were lead to search for possible parasites in Crassostrea rhizophorae. These oysters from the French Guyanese coasts host some gregarine Nematopsis sp. spores, characterized by Comps, Grizel and Tige (1972). Through this work, we conducted some experimental infestation trials between Crassostrea rhizophorae spats parasited by these spores and the most common crab on metropolitan farms Carcinus maenas. Poursuivant les objectifs de développement de l'ostréiculture en Guyane et étudiant les possibilités d'accroissement d'un stock constitué de nouvelles espèces d'huîtres, nous avons été amenés à rechercher d'éventuels parasites chez Crassostrea rhizophorae. Ces huîtres des côtes de la Guyane française abritent des spores de Grégarines, Nematopsis sp. mises en évidence par COMPS, GRIZEL et TIGE (1972). Our aim was to assess the influence of natural plankton concentration fluctuations on maturation and spawning of the black lip pearl oyster Pinctada margaritifera, during a 4 months survey conducted in Ahe atoll lagoon. Plankton concentration was assessed by chlorophyll a extraction and by microscope counts while gonadic index, gonado-visceral dry weights and histology were used to measure pearl oysters reproduction activity. We found that (i) plankton concentration fluctuations were mainly related to wind regime, (ii) gametogenesis rate was mainly related to plankton concentration, (iii) spawning occurred when maximal gonad storage was reached. (iv) plankton concentration was the main spawning synchronizing factor. These results contribute explaining P. margaritifera spat collection variability in French Polynesian atoll lagoon. As a consequence of parasitism problems on local oysters, a mollusc program was initiated by developping hatchery technics on introduced species of edible bivalves, Saccostrea echinata and Perna viridis, and cultivation methods in specialyy fitted up areas. Concerning pearl oyster Pinctada margaritifera the traditional shell production activity was recently reorganized to produce black culture pearls, inducing an increased demand of young implantable pearl-oysters. Hatchery spat production proved to be unsuccessful, and technics of collection and cultivation in lagoons were set up to supply the pearl oyster farming industry, and face the depletion natural stock. In order to address this question, mRNA expressions of actors of the molecular cascade (Cg-DMI, Cg-SoxE, Cg-beta-catenin, Cg-Foxl2/Cg-FoxI2os) and of Oyvlg, a germ cell marker, were investigated by real-time PCR in spat grown at different temperatures (18, 22, 25 and 28 degrees C). In parallel, gonadic differentiation, gametogenesis and sex ratios were assessed by histology at each of these temperatures. Whatever the temperature, Cg-DMI, Cg-SoxE, Cg-beta-catenin and Oyvlg expressions peaked at the same developmental stage, always after Cg-Foxl2/Cg-Foxl2os (around 40-44 dpf for spat grown at 18 degrees C). Temperatures increased the kinetics of first gonadic differentiation and gametogenesis. At 25 degrees C a significant switch occurred in sex ratio towards males and in the balance of expression between male and female genes, in favor of males. A slight gametogenesis disturbance was also observed. These results strengthen the hypotheses about the sex-determining time window and molecular cascade governing the development of C gigas, with notably the involvement of Cg-Foxl2/Cg-Foxl2os in the very early steps. They also suggest an influence of temperature on the oyster's sex determination which, associated to genetic control, would induce a mixed sex determination system (GSD +TSD). (C) 2013 Elsevier Inc. Mn labelling of living oysters: Artificial and natural cathodoluminescence analyses as a tool for age and growth rate determination of C. gigas (Thunberg, 1793) shells Auteur(s) : Lartaud, Franck De Rafelis, Marc Ropert, Michel Emmanuel, Laurent Geairon, Philippe Renard, Maurice Éditeur(s) : Elsevier Science Bv Résumé : We developed a growth model for Crassostrea gigas oyster shells based on the use of in situ temporal manganese markings to calibrate natural cathodoluminescence (CL) changes in the shell hinge sections. A 30 min to 4-h exposure period with Mn2+ (90-120 mg l(-1)) was sufficient to create a detectable mark in the shells. This makes the Mn2+ markings the fastest mollusc shells marking technique to date. The natural CL from juvenile and adult shells cultured in four standard shellfish-farming locations along the English Channel and French Atlantic coasts, exhibited a seasonal pattern (maximum CL intensity occurring during summer periods, minimum CL intensity occurring during winter). Hydrobiological data recorded at Baie des Veys site allows us to attribute the seawater temperature as the main parameter controlling CL of shells. Chlorophyll a and seawater manganese concentration were not decisive in the luminescence intensity of the shells. A relationship between oyster hinge growth and the length of shells makes the umbo investigations a promising tool for oyster-farming and/or wild stock assessments. Shell growth varied at spatial and temporal scales (higher growth rates were observed during summer-autumn and lower during the winter period), depending on seawater temperature changes. Sub-monthly Mn2+ markings support the fact that shell deposition can occur under temperatures below 6 degrees C, which has to be taken into account for both shellfish production and environmental monitoring derived from chemical compositions of the shells. Finally, our results point out the efficiency of age and shell growth rate determination by CL analysis in further shellfish ecosystem researches. Le suivi de l'état des récifs coralliens de Polynésie Française et leur récente évolution Auteur(s) : Salvat, B Aubanel, A Adjeroud, M Bouisset, P Calmet, D Chancerelle, Y Cochennec, Nathalie Davies, N Éditeur(s) : Société Nationale de Protection de la Nature Résumé : Monitoring of French Polynesia coral reefs and their recent development.-French Polynesia, consisting of 118 islands in the centre of the Pacific Ocean, has more than 15 000 km(2) of reefs and lagoons managed by the local government. Tourism and pearl culture are the two main economic resources of the country. Polynesian coral reefs are extremely diverse and are among those for which we have thorough knowledge. The exploitation of local resources has been recorded for multiple decades and includes : coral materials, fishing, harvest and export of mother-of-pearl molluscs, pearl production, and ornamental fish. All over the country, many monitoring programmes have been launched to measure the health of reefs and the natural and anthropogenic perturbations that they suffer : hurricanes and seismic events, water quality, health of benthic and fish communities, pearl oyster pathology and radiobiology. These data, collected over the last few decades, allowed to define the relative importance of natural and anthropogenic degradation on reefs and lagoons, and to explain the present status of reefs at different spatial scales. Devastating hurricanes are rare (1903-1906, 1982-1983 and occasionally at other times), but they may annihilate outer slope coral communities on some islands. Bleaching events with considerable coral mortality at different geographical scales occurred mainly in 1991, 1994 and 2003. Outbreaks of Acanthaster destroyed numerous reefs (lagoons and outer slopes) from 1978-1982 and a new demographic wave began in 2006 at many Society islands. Eutrophication events only occurred occasionally and only in some lagoons. Whereas natural catastrophic events degrade the coral reef ecosystem across many islands, at the archipelago or even regional scale, anthropogenic degradation is limited to a few Society Islands, occurring rarely on atolls and not at all on those (one third) which are uninhabited. The main causes of reef degradation in some areas of Tahiti and Moorea include the embankment of fringing zones, coral mining, overfishing, absence of urban sewage treatment and the development of leisure and tourism activities. Because of its large geographical extent, one may conclude that major reef degradation in French Polynesia is caused by catastrophic natural events. On the other hand, anthropogenic degradation is more localized. Unfortunately, the synergistic effects of these causes of degradation prevent reefs from recovering. Optimum coral cover on French Polynesian outer reef slopes is between 50-60%. After a major destructive impact (hurricane, bleaching, Acanthaster) a reef is reduced to less than 10% coral cover, however if no more major disturbance events occur a reef will recover in about 12 years. Most of the 15 000 km(2) of reefs and lagoons in French Polynesia are in good health, and along with their neighbouring reefs in East and Central Pacific they are considered as the least degraded reefs worldwide and at a low risk of becoming degraded in the few next decades. However, we are more and more anxious about the future of reefs in the world particularly because present simulations predict that major impacts of climate change would include : elevation of sea surface temperatures, increase in the strength of hurricanes and acidification of seawater which will affect the formation of coral structures. La Polynésie française, 118 îles au coeur du Pacifique, possède une surface de plus de 15 000 km2 de récifs et lagons gérés par le gouvernement polynésien. Le tourisme et la perliculture représentent les deux ressources économiques majeures du Pays. Les formations récifales très diversifiées sont parmi les mieux connues. Plusieurs suivis d'exploitation des ressources sont opérationnels depuis des décennies : granulats coralliens, pêche pour l'alimentation, collecte et exportation de mollusques nacriers, production de perles, poissons d'ornement. À l'échelle du Pays de très nombreux programmes de surveillance de l'état des récifs et des perturbations qu'ils subissent, naturelles et anthropiques, ont été mis en place : perturbations cycloniques et sismiques, qualité des eaux, état de santé des peuplements benthiques et ichtyologiques, pathologie des nacres, radiobiologie. Toutes ces données recueillies au fi l des décennies ont permis d'établir l'importance relative des dégradations naturelles et anthropiques sur les récifs et lagons polynésiens et d'expliquer leur état de santé actuel en considérant différentes échelles spatiales. Les périodes cycloniques dévastatrices pour les récifs sont rares (1903-1906, 1982-1983 et épisodiquement) mais les cyclones ont parfois anéanti les communautés coralliennes de pentes externes dans certaines îles. Les blanchissements suivis de mortalités importantes à des échelles spatiales diverses, ont été surtout ceux de 1991, 1994 et 2003. Les explosions démographiques d'Acanthaster ont détruit de nombreux récifs (lagons et pentes externes) en 1978-1982 et une nouvelle pullulation s'amplifie depuis 2006 dans plusieurs îles de la Société. Les crises dystrophiques n'ont perturbé qu'épisodiquement certains lagons. Construction et étude d'un modèle de réseau trophique de la vasière de Brouage (bassin de marennes Oléron, France). Prise en compte de la saisonnalité et des échanges physiques pour la synthèse constructive des connaissances sur une zone intertidale d'une région tempérée. Auteur(s) : Leguerrier, Dephine Éditeur(s) : Université de la Rochelle Résumé : In order to better understand the functioning of the Brouage intertidal mudflat (Marennes- Oléron Basin, France), its carbon-based trophic web has been modelled and analyzed. The foodweb building is based on the 4 step method of Inverse Analysis: 1) conceive an a priori model as the graph of compartments (nodes) between which exist fluxes of material (vertices). These vertices are the unknowns for the problem; 2) gather all the existing knowledge about the ecosystem and translate it into linear equations and inequalities involving the fluxes; 3) complete this set of data by common knowledge on the behaviour of the compartments and translate it into inequalities, 4) solve the obtained linear system under the parsimony principle to find a unique solution vector. The food-web analysis is based on. The first purpose of this work was a methodological one: inverse analysis method has been adapted to consider the seasonal and spatial variability of the temperate ecosystem: two seasons have been coupled in the computation and the area has been divided into three geographical zones along a cross-shore gradient. Hence, two types of physical exchanges are involved: the benthicpelagic ones and the advection ones. Statistical results can also be obtained by coupling Monte Carlo methods to Inverse Analysis. To study the obtained networks, new indices based on Markov Chains take delay into account in describing integrative transfers of material between compartments. This lets emerge the systems' properties that are not obvious at first sight and emphasizes the role of peculiar components. The second purpose was to apply such methods to the Brouage mudflat ecosystem in order to better understand its functioning. As the knowledge and methods evolve, various food webs were computed and analyzed with the help such indices and existing ones. Sensitivity analyses allow to point at the most crucial lacks of knowledge, which can orientate future field research. New data would improve the quality of the model in two ways: one the one hand, they would validate or invalidate the outcomes and on the other hand, they would give useful information to better constrain some of the black boxes and most uncertain fluxes, especially the advection and vertical flows. The main results of the study show a strongly seasonal system in which benthic and pelagic components are linked with intensity. The system is driven by its high local benthic primary production, but also depends on imports from the basin. Each of the 3 geographic zones has a peculiar functioning. The central zone corresponds to the classical description of European intertidal mudflats: very productive, it can feed the other regions. It is a production zone. The upper part is less productive but is fed by the middle one via the water column and can be exploited by shorebirds. It is a degradation zone (material is transformed for less qualitative). The lower part strongly depends on the basin imports for its functioning, as the cultivated bivalves act as a pump for pelagic material of which a great part is deposited under the cultivation structures (oyster racks or mussels "bouchots"). It is a transformation zone. Un double objectif (méthodologique et appliqué) a été visé par une modélisation du réseau trophique de la vasière de Brouage (Bassin de Marennes Oléron, France) à l'aide de l'analyse inverse, et son étude à l'aide de l'analyse des réseaux. L'Analyse Inverse permet en effet de reconstruire l'ensemble du réseau à partir de données éparses, le problème du manque de données étant récurrent en Ecologie. Au plan méthodologique, l'analyse inverse a été adaptée à la prise en compte des caractères saisonnier et spatialement hétérogène d'un écosystème tempéré de zone intertidale : deux saisons ont ainsi été couplées et la vasière a été considérée le long d'un transect perpendiculaire au rivage et divisé en trois zones spatiales. Deux types de flux physiques interviennent donc : les flux verticaux de dépôt et remise en suspension, et les flux d'advection via la colonne d'eau. Des pistes d'amélioration et de nouvelles méthodes sont proposées. Un résultat sous forme statistique peut être obtenu en couplant l'utilisation de méthodes de Monte Carlo à l'analyse inverse pour la construction des réseaux trophiques. Les moyens d'étude des modèles ont été enrichis par la mise au point d'indices issus de la construction de chaînes de Markov et prenant en compte le caractère temporel des transferts de matière entre compartiments. Enfin, la transformation mathématique du modèle statique pour une étude dynamique de la stabilité de l'équilibre décrit est abordée. Plusieurs modèles ont été construits au cours de l'évolution des méthodes et de l'acquisition de connaissances sur le site. Des méthodes d'analyses existantes et d'autres mises au point dans le cadre de cet ouvrage ont été appliquées aux réseaux obtenus afin de faire émerger les propriétés du fonctionnement de la vasière et de souligner le rôle de certains compartiments. Des analyses de sensibilité permettent d'évaluer la robustesse des résultats et d'orienter les recherches futures en mettant en évidence les manques les plus cruciaux. Des données supplémentaires, notamment concernant les foraminifères benthiques, le zooplancton ou les mouvements verticaux du microphytobenthos permettront de fournir de meilleures contraintes et de valider (ou non) les résultats obtenus. Les principaux résultats montrent un système au fort caractère saisonnier dont les compartiments benthiques et pélagiques sont très liés. La production primaire benthique locale est un moteur important, mais qui ne suffirait pas à suppléer l'indispensable importation de matériel détritique. Le découpage de la vasière en trois zones fait apparaître les particularités de chacune. La zone centrale correspond à la description classique des « vasières intertidales européennes » : très productive, elle peut alimenter les autres régions. C'est une zone de production et d'exportation. La partie supérieure est moins productive et reçoit de la matière de la zone de milieu d'estran via la colonne d'eau. Sa production secondaire peut alors être exploitée par les limicoles, nombreux en hiver. C'est une zone de dégradation et d'exportation. Le bas d'estran dépend fortement des importations extérieures, « pompées » par les bivalves cultivés qui sont ainsi directement responsables d'une forte sédimentation sous les structures mytilicoles et ostréicoles. Among the 13 species concerned by this production, 3 of major importance are the oysters Crassostrea gigas, Ostrea edulis and the Japanese little neck clam, Ruditapes philippinarum . The hatchery production could easily be doubled if the market would increase. Current research tend to increase the quality of the products by means of genetics and to lower the costs by improving the nursery phase. La Société Atlantique de Mariculture a développé des techniques et des méthodes permettant la production annuelle de plus de l00 millions de naissains d'une taille de 2 à 10 millimètres. Parmi les 13 espèces concernées par ces productions les 3 principales sont les huîtres Crassostrea gigas, Ostrea edulis, et la palourde du Pacifique, Ruditapes philippinarum. La production de l'écloserie pourrait facilement doubler si le marchess développait. Les recherches actuelles portent sur l'amélioration de la qualité des produits par la sélection génétique et un abaissement du prix de revient par l'optimisation des performances au niveau de la phase nurserie. Cartographie dérivée de satellite et information géographique sur les iles basses et les atolls : application à l'atoll de Manihi (Tuamotu). La spatiocarte à norme Pacifique et ses produits associés. . Auteur(s) : Loubersac, Lionel Résumé : The present report synthesizes the results of the works led in collaboration between the IFREMER, the Hydrographic and Oceanographic service of the French Navy (Oceanographic Mission of the Pacific) and the Departments of the Sea and Fish farming and of the Management and Town planning of the Territory of the French Polynesia. After a reminder of the problems regarding morphological and hydrographic mapping of low islands (atolls) of the Pacific in particular in French Polynesia, a paragraph draws up the assets of the aerial and spatial images as well as the computer-assisted digital mapping. A chapter of the report is then dedicated to the data, to the digital processing methodologies and to the display of the results. The following one develops the applications in particular relative to 4 types of by-products of the images and the (processing : i) the spacemap said "Pacific standard ", ii) said spacemap "maritime leases", iii) the geographical database of the information system SIGMA POE RAVA dedicated to the management of the pearl oyster culture and iiii) the production of bathymetric meshed models. A conclusion approaches the perspectives and the potential developments. Multi-scale distribution and dynamics of bivalve larvae in a deep atoll lagoon (Ahe, French Polynesia) Auteur(s) : Thomas, Yoann Garen, Pierre Bennett, Auguste Le Pennec, Marcel Clavier, Jacques Éditeur(s) : Pergamon-elsevier Science Ltd Résumé : Bivalve larvae and hydrographic parameters were sampled over a range of spatio-temporal scales in a deep atoll lagoon. Bivalve larvae abundances were very high throughout the year: 18,550 m(-3) in average. Larvae were (i) concentrated at mid-depth with nocturnal ascent and diurnal descent, (ii) heterogeneously dispersed at the lagoon scale, (iii) subject to day-to-day variation in abundance and (iv) transferred between different parts of the lagoon providing evidence of intra-lagoonal connectivity. The primacy of physical factors was seen on large spatial scale with the diluting effect of water renewal and transfers by hydrodynamics. On smaller spatial scale, the primacy of biological processes was recognised, with larval swimming activity leading to dial vertical migration correlated with food concentration. Variations in larval abundance were driven by bivalve reproductive activity correlated with meteorological conditions (i.e. windy periods). Finally, relationship between bivalve larvae patterns and pearl oyster (Pinctada margaritifera) settlement structuring is discussed. (C) 2012 Elsevier Ltd. All rights reserved.
