Résumé : Line transect surveys are widely used in neotropical rainforests to estimate the population abundance of medium- and large-sized vertebrates. The use of indices such as Encounter Rate has been criticized because the probability of animal detection may fluctuate due to the heterogeneity of environmental conditions among sites. In addition, the morphological and behavioral characteristics (biological traits) of species affect their detectability. In this study, we compared the extent to which environmental conditions and species' biological traits bias abundance estimates in terra firme rainforests in French Guiana. The selected environmental conditions included both physical conditions and forest structure covariates, while the selected biological traits included the morphological and behavioral characteristics of species. We used the distance sampling method to model the detection probability as an explicit function of environmental conditions and biological traits and implemented a model selection process to determine the relative importance of each group of covariates. Biological traits contributed to the variability of animal detectability more than environmental conditions, which had only a marginal effect. Detectability was best for large animals with uniform or disruptive markings that live in groups in the canopy top. Detectability was worst for small, solitary, terrestrial animals with mottled markings. In the terra firme rainforests which represent ~80% of the Amazonia and Guianas regions, our findings support the use of relative indices such as the encounter rate to compare population abundance between sites in species-specific studies. Even though terra firme rainforests may appear similar between regions of Amazonia and the Guianas, comparability must be ensured, especially in forests disturbed by human activity. The detection probability can be used as an indicator of species' vulnerability to hunting and, thus, to the risk of local extinction. Only a few biological trait covariates are required to correctly estimate the detectability of the majority of medium- and large-sized vertebrates. Thus, a biological trait model could be useful in predicting the detection probabilities of rare, uncommon or localized species for which few data are available to fit the detection function.

Résumé : Au cours de 325 relevés, 518 observations visuelles et 202 acoustiques ont permis de recenser 4 familles, 14 genres et 17 espèces, représentant un effectif total cumulé de près de 6000 cétacés contactés dans les limites de 15 mille nautiques des côtes en Guadeloupe. Les dauphins (Delphinidëe), constituent 33% des 36 espèces actuellement connues dans le monde. Six espèces plus rares ont été décrites. Parmi les cétacés à fanons, la baleine à bosse (Megaptera novaeangliae) migre dans les eaux côtières de décembre à fin mai et reste l'espèce la plus rencontrée. Grâce à un suivi individuel par télémétrie, il a pu être prouvé qu'au moins un individu de cette espèce pouvait séjourner dans l'archipel plus de huit jours. En 2010, une baleine à bosse de la baie du Moule à été suivie sur plus de 6300 kilomètres jusqu'au sud de l'Islande, vers les Iles Féroé. Une première estimation de stock sur la période de 2008 à 2011 propose que 442 baleines à bosse %CV 19,29 IC95% [302-645] évolueraient dans l'archipel côtier. Les carnïvores sont les plus abondants, avec parmi ceux-ci, le dauphin tacheté pantroplcal (Stenella attenuata) dont l'estimation indique que 270 à 300 individus évolueraient sur 1361 km2 avec une densité relative élevée (0,052 tndtvtdus/km>, %CV 90,16), principalement en-côte-sous-le-vent. L'analyse de la répartition spatiale et des facteurs du milieu indique une sectorisation géographique marquée des populations en zone côtière, avec des distributions influencées spécifiquement par la bathymétrie, la latitude, les distances à la côte et à l'isobathe 200, pour les informations principales et selon les espèces.
In 325 surveys, 518 visuai observations and acoustic 202 have identified four families, 14 genera and 17 species, representing a cumulative total ofnearly 6000 cetaceans assessed within 15 miles of coastal water ofGuadeloupe. Dolphins (Delphinidae), constitute 33% ofthe 36 species currently known in the world. Six rare species have been described. Among the baleen whales, the humpback whale (Megaptera novaeangliae) migrate into coastal waters from December to late May and is the species most encountered. With individual monitoring by telemetry, it has been proved that at least one individual ofthis species could stay in the archipelago over eight days. In 2010, a humpback whale in the Bay ofmold were followed for more than 6300 km to the south ofIceland to the Faroe Islands. A first estimate ofstock over the period 2008 to 20 Il suggests that 442 humpback whales CV% 19.2995% [302-645] would evolve in the coastal archipelago. <..';:-.'") Carnivores are the most abundant, with among them, the spotted dolphin (Stenella attenuata) whose estimate indicates that 270 to 300 individuals are present over 1361 km 2 with a high specifie density (0.052 individuals / km 2,% CV 90, 16), mainly in the Leeward coast. Résumé : The natural 15N abundance method for estimating symbiotic biological N2-fixation was tested on legume trees from two rain forests on contrasting soils (oxisols and spodosols) in French Guiana. When possible, the significance of N2-fixing species in the plant community was evaluated in terms of density, biomass and contribution of N2-fixation to the building up of the total nitrogen mass in the leaves. Of the two sites, the rain forest on spodosols was the less favourable for application of the [delta]15N method: the available soil nitrogen was isotopically similar to fixed-N2. Hence, the results showed that a reliable estimate of N2-fixation could not be obtained. A substantial contribution of fixed-N2 to the nitrogen nutrition of legumes was found on oxisols, with an average value of 54 % Ndfa (Nitrogen derived from the atmosphere). The contribution of the N2-fixing legumes to the biomass of the stand was estimated to be 2 t ha[minus sign]1 for the leaf biomass and 136 t ha[minus sign]1 for the total above-ground plant biomass. With 7.5 % of trees in the stand able to fix N2 (462 out of 6156), N2-fixation was estimated to be 7 kg ha[minus sign]1 y[minus sign]1. These results are the first use of the [delta]15N method to estimate nitrogen input by N2-fixing legumes to a natural rain forest. The inter-site variability observed in the [delta]15N of the non-fixing plants suggested different nitrogen-cycling processes in the two soils. The [delta]15N of the non-N2-fixing plants could be related to the soil nitrogen availability and be used as an indicator of efficient or non-efficient nitrogen-cycling rain forests. The spatial variability of the [delta]15N in the plant-available soil nitrogen pool and the nitrogen balance in tropical rain forests are discussed.

Coral reefs are one of the most diverse ecosystems on Earth and sustain millions of people worldwide.However, coral reefs are temporally dynamic and fragile systems subject to ever increasing disturbancesof anthoropogenic and natural origins. Understanding the patterns and trajectories of changes through time isurgently needed to estimate the resilience of coral reefs. To ascertain these patterns, we depend on the availabilityof long-term datasets, which are seldom available. In this study, we present the data set which allowed us to analysethe long-term trends of coral and fish assemblages for the island of Moorea (French Polynesia) from 1983to 2014, a dataset spanning 32 years, comprising two Acanthaster planci outbreaks (1987 and 2006) and severalhurricanes (1982, 1983, 1991 and 2010), on three permanent monitoring sites (quadrats of 50 × 2 m2) located onboth fringing and barrier reefs as well as on the outer slope. Coral cover oscillated significantly over time, particularlyon the outer slope where it suffered greatly from the effects of A. planci outbreaks and hurricanes. Totalfish and commercial fish abundances varied significantly across the three habitats. Prior to 2000, both total fishand herbivorous fish abundances increased on the barrier reef while after this time, numbers began to drop significantlyalong the outer slope. Species richness for total, commercialized and herbivorous fish increased over thesampling period for all three habitats. There were varied responses amongst species to disturbances on the outerslope over the sampling period: while some tended to disappear for a while before reappearing, others showed apeak in abundance in the middle of the sampling period, and still others increased or decreased continuously orwere stable over time. Our results support the view that coral reefs are highly dynamic systems and that differentfunctional groups show different temporal trajectories. While disturbance is probably the major driver for coralcover dynamics, its impact is less obvious for fish, possibly due to their mobility and population dynamics whichmay mask the effect of disturbance.
Les récifs coralliens sont des systèmes dynamiques et diversifiés régulièrement soumis à des perturbationsnaturelles et anthropiques, sources d’hétérogénéité spatiale et temporelle dans la structure et la dynamique deces communautés d’organismes que sont, entre autres, les poissons et les coraux. Récemment, il a été démontréque les activités humaines pouvaient modifier les régimes naturels de perturbations des récifs coralliens en transformantles événements ponctuels en perturbations persistantes ou en stress chronique, soit en introduisant denouveaux types de perturbations, soit en ajoutant ou altérant certaines perturbations naturelles nécessaires au bonmaintien de la dynamique inhérente aux récifs. Dans cette étude, nous présentons la base de données qui nouspermettra d’analyser les tendances à long-terme des assemblages de poissons et de coraux de l’île de Moorea(Polynésie française) entre 1983 et 2014 sur une période de 32 ans, comprenant deux proliférations d’Acanthasterplanci (1987 et 2006) et plusieurs cyclones (1982, 1983, 1991 et 2010), sur trois sites de suivi permanents(quadrats de 50 × 2 m2) sur les récifs barrière et frangeant ainsi que sur la pente externe. La couverture corallienneprésente de fortes oscillations, en particulier sur la pente externe où elle a répondu fortement à la proliférationd’A. planci et des cyclones. Les abondances des poissons totaux et des poissons commercialisés montrent destendances contrastées sur les trois habitats, avec, plus particulièrement, une augmentation sur le récif barrière etune diminution sur la pente externe après 2000. Ces tendances se retrouvent chez les poissons herbivores dansces deux habitats. La richesse spécifique des poissons totaux, commerciaux et herbivores, augmente de façoncontinue au cours de la période d’étude dans les trois habitats. Des groupes particuliers d’espèces répondentdifféremment aux perturbations de la pente externe au cours du suivi : alors que certaines espèces ont tendanceà disparaître pendant quelques années avant de réapparaître, d’autres présentent un pic en terme d’abondanceen milieu de suivi ; d’autres espèces ont des abondances qui augmentent ou diminuent de façon continue, etd’autres encore montrent des abondances stables. Ceci indique que les récifs coralliens sont des systèmes trèsdynamiques dans lesquels les perturbations naturelles peuvent affecter les espèces de façon différente. Alors quele régime de perturbations naturelles semble être important pour la dynamique de la couverture corallienne danscertains habitats, cela se retrouve beaucoup moins pour les poissons. Cette atténuation des fluctuations spatialeset temporelles peut être due aux aptitudes de dispersion de nombreuses espèces de poissons, capables de chercherun autre habitat favorable en cas de perturbation de l’habitat corallien d’origine.

Résumé : Zooplankton abundance, biomass and composition were evaluated in various temporal scales in a seasonal coastal upwelling system at Margarita Island, Venezuela. Scales of temporal variation include weeks, months and seasons (relaxation, upwelling and transition). Seasons were delimitated by upwelling index and sea temperature. The sampling period comprise Sept/2002 - July/2003. Zooplankton samplings were made by horizontal trawls (1-10m depth), using 200,mu m nets, 2-6km from the coastal margin. Total abundance show important variation at week scales, with different patterns between locations, while seasonal differences of abundance are marginal. Biomass only shows seasonal variation due significant reduction in the transition season. Zooplankton assemblages show changes at scale of weeks, with different local patterns, and seasonal changes. Changes in assemblage between the relaxation and upwelling seasons include reduction (during upwelling) of abundance in copepods, cladocerans, salpidae, chaetognates, fish and crustacea larvae. Except by cirripedia larvae, those were important in the upwelling assemblages. Transition shows high variation, with reduction of biomass and assemblage composition similar to upwelling, except by an isolated event. Small scale variation in the zooplankton could be related to physical processes at small scales, eg. turbulence, local circulation, small eddies and filaments, and biological response. Additional sources of nutrient input, eg. riverine input and internal waves, could support local plankton productivity and abundance during relaxation. Detection of high variation in zooplankton abundance and composition at small scales, with local interaction, bring a new light over zooplankton estimation in time series in this system.
La abundancia, la biomasa y la composición del zooplancton costero fueron analizadas a varias escalas temporales en un área afectada por surgencia costera estacional (Isla de Margarita, Venezuela); considerando para ello escalas de semanas, meses y periodos, así como la variación local. La estimación del zooplancton fue realizada a partir de arrastres horizontales (1-10m de profundidad) utilizando redes de 200μ entre 2 y 6 km de la línea de costa, entre set/2002 y jul/2003. La abundancia total presentó alta variabilidad a escala de semanas, con patrones diferentes entre localidades, mientras que la diferencia entre periodos es marginal. La biomasa únicamente mostró variación a escala de periodos por una disminución durante el periodo de transición. La composición presentó fluctuaciones a escalas temporales pequeñas, con patrones de variación diferentes localmente, así como a escala de periodos. Los cambios en composición entre el periodo de relajación y el de surgencia incluyen disminución en la abundancia de copépodos, cladóceros, salpas, quetognatos, larvas de peces y crustáceos; excepto por las larvas de cirrípedos que forman un componente importante durante la surgencia. Se postula que procesos físicos a pequeña escala, como la turbulencia, la circulación local o la formación de pequeños giros o filamentos, y los procesos biológicos, condicionan esta elevada variabilidad a escalas pequeñas. La existencia de fuentes de enriquecimiento adicionales como aportes de ríos y ondas internas pudiera condicionar la presencia de elevada abundancia y biomasa, en especial durante periodos de relajación. Résumé : Monitoring the abundance of green turtles (Chelonia mydas) is necessary to assess population trends and risks of collapse. This note presents a study aimed at comparing three techniques for the direct estimation of green turtle numbers in their foraging habitats (seagrass beds and reef flats). The experiment was carried out at Mayotte Island, Western Indian Ocean. The techniques involved were surveys by snorkel, and aerial surveys using a microlight aircraft and a paramotor. Each technique had shortcomings and advantages. While each technique provided estimations of turtle numbers only surveys by snorkel permitted identification of species and sex, whenever visibility and turtle behaviour permitted. Along the shorelines, and over foraging areas, the paramotor was found to be most suitable for direct estimations of turtle numbers. The major advantage of this technique lied in its capability to obtain a synoptic snapshot of turtle distribution over foraging areas. Linear surveys from a microlight aircraft are better suited to monitor foraging areas located further away from the shore.
Le suivi de l'abondance de tortues vertes (Chelonia mydas) est nécessaire pour évaluer l'évolution et éventuellement, le risque d'extinction des populations. L'objectif de cette expérience est de comparer trois techniques d'observation permettant l'évaluation directe de l'abondance totale de tortues vertes sur les aires d'alimentation (herbiers et platiers récifaux). L'étude a été conduite à l'île de Mayotte (ouest de l'océan Indien). Les techniques testées sont le comptage sous-marin et les comptages aériens à partir d'un ultra léger motorisé (ULM) et d'un paramoteur. Les limites de chaque technique utilisée ont été mises en évidence. L'abondance totale des tortues a été estimée par les trois techniques. Seuls, les comptages sous-marins ont permis de préciser des caractéristiques biologiques tels que l'espèce et le sexe, lorsque les conditions de visibilité et le comportement des tortues le permettaient. Le paramoteur paraît le plus adapté pour une estimation directe de l'abondance sur les aires d'alimentation situées à proximité immédiate de la côte. Cette technique permet de disposer d'un état de la répartition des tortues sur les aires d'alimentation à un moment donné. Pour les zones d'alimentation plus éloignées de la côte, l'usage de l'ULM est nécessaire pour réaliser les comptages à partir de transects linéaires.

Résumé : The management of marine fish stocks has stayed non-spatial, considering spatial distributions and their consequences on demography as implicit. But the impacts of climate change and the anthropisation of habitats now require to consider spatial procedures explicitly. The work presented here starts with the question of evaluating population abundance, which requires the modelling of spatial distributions (section 1). Then an ecological understanding of the multi-scale nature of distributions is investigated (section 2). Last, we study how demographic population dynamics depends on the spatial organisation of life cycles (section 3). In this work, the approach has been to combine data acquisition at sea with statistical characterisation and modelling. The application of geostatistics to fisheries survey data provided a solution to abundance evaluation and mapping for many different survey designs. A variety of models were implemented (stationary, non-stationary, non-linear, multivariate, spatio-temporal), depending on the statistical characteristics of the data and the problem posed. Sampling bias were identified by combining different survey methods. New procedures for assessing stocks based on indicators including spatial ones were developed, which prepared for ecosystem assessments. (...)
La gestion des stocks de poissons marins est longtemps restée a-spatiale, considérant implicites les mécanismes d’organisation spatiale qui soutiennent la distribution géographique des ressources et leur dynamique démographique. Mais l’impact du changement climatique et l’anthropisation des habitats nécessitent d’en tenir compte explicitement. Partant de questions d’évaluation qui ont nécessité la modélisation des distributions spatiales (section 1), le déterminisme écologique de ces distributions a ensuite été abordé à différentes échelles (section 2) puis ont été envisagées les conséquences de l’organisation spatiale sur la dynamique démographique des populations (section 3). L’approche scientifique suivie intègre l’acquisition de données à la mer, la caractérisation statistique et la modélisation. L’application de la géostatistique aux données des campagnes halieutiques permet de proposer une solution à l’estimation d’abondance et la cartographie pour une variété de plans d’échantillonnage. Différents modèles sont mis en oeuvre (stationnaires, non-stationnaires, non-linéaires, multivariés, spatio-temporels) en fonction du comportement des données et du problème posé. Des biais d’échantillonnage sont identifiés en combinant différentes méthodes d’échantillonnage. Des procédures nouvelles d’évaluation de stocks à partir d’indicateurs dont des indicateurs spatiaux sont développées, qui préparent à l’évaluation des écosystèmes. (...)

Aims: Astrocaryum sciophilum (Miq.) Pulle (Arecaceae) is an understorey palm, endemic to north-eastern South America with a patchy distribution. We tested the hypothesis that the spatial distribution of this palm species is not in equilibrium but is slowly colonizing the forest understorey. Location: Inventories and seed dispersal studies were conducted in the undisturbed tropical forest close to the Nouragues research station, French Guiana. Additional data were collected in the entire territory of French Guiana. Methods: We studied the demography of A. sciophilum on a 20-ha plot located at the edge of its distribution. The age of the palms was estimated by postulating an exponentially decreasing abundance by age class. Direct seed dispersal experiments were also conducted, to estimate dispersal parameters. The seeds of A. sciophilum were dispersed only by rodents. This information was used to parameterize a forest growth simulator, to study the spatial spread of this species. Results: Within the sampling plot, the density of A. sciophilum dropped sharply from about 500 individuals per hectare to zero. The maturation age was estimated to be 170 ± 70 years, and over 55 years with 95% confidence. Seed-dispersal experiments yielded an average seed dispersal distance of 11 m and a maximum estimated dispersal distance of 125 m across a generational span of 55 years to maturity. Therefore, the maximal estimated colonization speed is 2.3 m/y. Conclusions: Empirical results and numerical simulations suggest that the boundary of the A. sciophilum population is a colonization front, and that the range of this species is slowly expanding. The implications of this result in respect of palaeoenvironmental changes in this region are discussed.

Résumé : Several models for the evolution of complex life histories have assumed a carrying capacity for both larval and postlarval stages. In addition, the densities of larvae in laboratory experiments are often so high that there is competition for food. Published values for maximal clearance rates and estimated abundances of larvae suggest that these assumptions and experimental conditions are unrealistic for most marine larvae. For most ciliated larvae, maximum clearance rates are at most a few mi of water daily, and their estimated larval concentrations are at most one to several larvae per liter. Therefore these larvae appear to be too scarce for their grazing to affect their food supply. Larvae of most species are also scarce relative to co-occurring planktonic animals that feed on particles in the same size range. Larvae of many species are scarce relative to co-occurring larvae with a similar feeding apparatus. These observations suggest that larvae of most species have a negligible effect on their food supply. Exceptions could occur when a single species of larva dominates the zooplankton; such circumstances appear to be rare, although extreme aggregations of larvae dominated by a single species could be missed by pump or net samples. Analogous but more conjectural arguments can be made for density-dependent attraction of predators to larval prey. These inferences apply to single species, not to meroplanktonic larvae as a whole: in some coastal waters, larvae of benthic invertebrates comprise a large portion of the multicellular planktonic animals. Also, a species' larval growth may be food-limited in many waters, even when the abundance of food is independent of the abundance of its larvae.

Résumé : Estimating diversity and abundance of fish is fundamental for the understanding of community structure and dynamics of coral reefs. Observations are generally gathered using Underwater Visual Census (UVC). These informations can also be collected by underwater video techniques involving no diver and allowing a high spatial and temporal coverage. The first part of this PhD thesis is a review of publications using underwater video techniques between 1952 and 2012. The second part present two rotating video systems used to study the diversity of ichthyofauna and habitats in the lagoon of New Caledonia: the STAVIRO (for "STAtion VIdeo ROtative") and the MICADO (for "Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine"). The third part of this work is a comparison of these techniques with UVCs and an analysis of the “observer effect” for the rotating video techniques. The comparison between rotating video systems and UVC showed that: (i) fish community data collected by UVC and by STAVIRO differed significantly; (ii) species richness and density of large species were not significantly different between techniques; (iii) species richness and density of small species were higher for UVC; (iv) density of fished species was higher for STAVIRO; and (v) only UVC detected significant differences in fish assemblages structure across reef type. The comparison of fish counts obtained from the same videos by different observers showed that for a defined list of species, estimates of species richness and total abundance can be considered as similar between observers with sufficient experiences (> 6 months). The last part of this PhD is an application of rotating video techniques to the study of daily temporal variations of the ichthyofauna. Daily variations were observed depending on the time of day and the tidal state and typical patterns of variations have been described for some species groups. The outcomes of this work bring original insights of new techniques complementary to traditional techniques in order to enhance our understanding of the functioning and dynamic of coral reef.
L’estimation de la diversité et de l’abondance des espèces de poissons est fondamentale pour comprendre la structure des communautés et la dynamique des récifs coralliens. Les observations sont généralement obtenues par des recensements visuels en scaphandre autonome (UVC). Ces informations peuvent également être obtenues de manière originale grâce aux observations issues des techniques vidéo sous-marines modernes sans plongeur qui permettent des couvertures spatiales et temporelles accrues. La première phase de ce travail de thèse synthétise l’ensemble des travaux ayant été effectués avec des techniques vidéo entre 1952 et 2012. La seconde phase, présente deux systèmes vidéo rotatifs complémentaires, utilisés pour étudier la diversité de l’ichtyofaune et des habitats marins dans le lagon de Nouvelle-Calédonie : le STAVIRO (pour « STAtion VIdéo ROtative ») et le MICADO (pour « Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine »). La troisième phase de ce travail consiste à comparer ces systèmes vidéo aux UVC puis à examiner l’effet « observateur » inhérent aux techniques vidéo rotatives. Il résulte de cette étude que : (i) les observations des communautés de poissons par UVC et STAVIRO différaient significativement, (ii) la richesse spécifique et la densité des espèces de grande taille n'étaient pas significativement différentes entre les techniques, (iii) la diversité et la densité des espèces de petite taille étaient plus élevés avec les UVC; (iv) la densité des espèces pêchées était plus élevée avec les STAVIRO et (v) seuls les UVC ont détecté des différences de structure des assemblages en fonction du type de récif. L’étude de l’effet « observateur » a montré que sur une liste d’espèces définie, les dénombrements et les identifications des individus peuvent être considérées comme similaires entre observateurs ayant une expérience suffisante (> 6 mois). La dernière phase de ce travail a permis d’appliquer la technique MICADO à l’étude des variations temporelles de l’ichtyofaune d’un site corallien à l’échelle de la journée. Elle a permis de mettre en évidence des variations cycliques journalières en fonction de l’heure et de la marée et des « profils type » de variations ont pu être identifiés pour certains groupes d’espèces. Ce travail de thèse permet ainsi de participer au développement de nouvelles techniques d’observations complémentaires des techniques traditionnelles afin d’enrichir les connaissances du fonctionnement et de la dynamique des écosystèmes coralliens.

Résumé : The main objective of this thesis was to study the influence of Guianan terra firme rainforests types on medium- and large-sized vertebrates community organization. First, we choose a model species which permitted to develop an appropriate abundance estimation method which take into account the imperfect detection and temporary immigration of mobile species, and to test environmental conditions effects at different spatial scales of analysis. Second, given that bias due to animal detection can be important in the abundance estimation, we determinated the relative role of environmental conditions and species biological traits on detection probability. From this methodological framework, we studied then processes of community organization, by identifying the main determinants involved in community organization, using composition and alpha and beta diversities, and, in a complementary manner, three metrics (taxonomic, functional, and phylogenetic). We sought from these general framework to determinate the relative role of environmental conditions and historical contingency, responsible for the current community organization, and to test the forest refugia hypothesis. Finally, we downscaled the analysis to determinate, and tried to disentangle the effects of environmental conditions and interspecific interactions on species co-occurrence. We used then functional traits to test the relationship between species co-occurrence and similarities.This thesis highlights the important role of historical contingency and facilitation in the structure of regional diversity and the local assembly processes of medium- and large-sized vertebrates, respectively, in French Guiana.
Cette thèse a pour but d’étudier l'influence de l'hétérogénéité des forêts de terre ferme en Guyane sur l'organisation des communautés de moyens et grands vertébrés. Nous avons, d'abord, choisi une espèce modèle afin de déterminer une méthode adéquate d'estimation d'abondance prenant en compte la détection imparfaite et l'immigration temporaire des espèces, et de tester l'effet des conditions environnementales à différentes échelles d'analyse. Puis, partant du constat que les biais dus à la détection dans l'estimation d'abondance pouvaient être importants, nous avons déterminé l'importance relative des conditions environnementales et des traits biologiques des espèces sur la probabilité de détection. A partir de ce cadre d'étude, nous avons étudié la composition et les diversités alpha et beta en utilisant de façon complémentaire les métriques taxonomique, fonctionnelle, et phylogénétique pour déterminer le rôle relatif de l'environnement et de la contingence historique dans l'organisation des communautés, et de tester l’hypothèse des refuges forestiers. Enfin, en descendant dans l'échelle d'analyse, nous avons tenté de démêler l'effet de l'environnement et des interactions interspécifiques sur la cooccurrence des espèces, et utilisé les traits fonctionnels des espèces pour tester le lien entre cooccurrence et similitude fonctionnelle. Cette thèse met en avant les rôles prépondérants de la contingence historique et de la facilitation dans, respectivement, la structuration de la diversité régionale et les processus d’assemblages locaux des communautés de moyens et grands vertébrés en Guyane.

Résumé : Forty one manned submersible dives were carried out during 2 cruises in the Bay of Biscay covering a range of depth from about 100 to 2100 m. Chondrichthyan species were observed in most of the dives, some of them were easily identified and their behaviour could be studied. Twenty-two chondrichthyan species (9 sharks, 8 rays and 5 chimaeras) were recorded. Shark species were always seen active except Scyliorhinus canicula and Galeus melastomus. Some representatives were found motionless on the bottom, sometimes forming groups for the first species. Chimaeras appeared to strongly react to the presence of the submersible. The density of chondrichtyes and their relative frequency in the total fish assemblage were estimated, the results are globally consistent with former knowledge and the differences with results from trawl surveys are discussed. The observations presented here suggest peak of Chimaera monstrosa abundance at upper slope depth (200-500 m) that was not documented formerly for that area.
Quarante et une plongées en submersible habité ont été effectuées lors de 2 campagnes dans le Golfe de Gascogne par des profondeurs de 100 à 2100 m environ. Des Chondrichtyens ont été observés au cours de la plupart des plongées, 22 espèces (9 requins, 8 raies et 5 chimères) ont été identifiées et leurs comportements ont pu être étudiés. Les requins étaient toujours actifs sauf Scyliorhinus canicula et Galeus melastomus dont certains représentants ont été trouvés immobiles sur le fond, parfois en groupe pour la première espèce. Les chimères se sont montrées très réactives à la présence du submersible. Les densités et fréquences relatives pour l'ensemble des Chondrichtyens ont été estimées, les résultats sont globalement cohérents avec les estimations antérieures; les différences avec les estimations issues de chalutages sont discutées. Les observations présentées ici suggèrent qu'il existe un pic d'abondance de Chimaera monstrosa à la profondeur de la pente supérieure (200-500 m). Ce pic n'avait pas été observé précédemment dans cette zone.

Résumé : Estimating diversity and abundance of fish species is fundamental for understanding community structure and dynamics of coral reefs. When designing a sampling protocol, one crucial step is the choice of the most suitable sampling technique which is a compromise between the questions addressed, the available means and the precision required. The objective of this study is to compare the ability to sample reef fish communities at the same locations using two techniques based on the same stationary point count method: one using Underwater Visual Census (UVC) and the other rotating video (STAVIRO). UVC and STAVIRO observations were carried out on the exact same 26 points on the reef slope of an intermediate reef and the associated inner barrier reefs. STAVIRO systems were always deployed 30 min to 1 hour after UVC and set exactly at the same place. Our study shows that; (i) fish community observations by UVC and STAVIRO differed significantly; (ii) species richness and density of large species were not significantly different between techniques; (iii) species richness and density of small species were higher for UVC; (iv) density of fished species was higher for STAVIRO and (v) only UVC detected significant differences in fish assemblage structure across reef type at the spatial scale studied. We recommend that the two techniques should be used in a complementary way to survey a large area within a short period of time. UVC may census reef fish within complex habitats or in very shallow areas such as reef flat whereas STAVIRO would enable carrying out a large number of stations focused on large and diver-averse species, particularly in the areas not covered by UVC due to time and depth constraints. This methodology would considerably increase the spatial coverage and replication level of fish monitoring surveys.

Résumé : Bycatch of marine turtles, vulnerable or endangered species, is a growing issue of all fisheries, including Oceanic purse-seine fishery. The present paper seeks to assess marine turtle bycatch at a spatial and temporal level in the European purse seine fishery operating in the Atlantic and Indian Oceans. The study was based on data collected through French and Spanish observer programs from 1995 to 2011, a period where more than 230 000 fishing sets were realized by the UE fleets in both Oceans. A total of 15 913 fishing sets were observed, including 6 515 on drifting Fish Aggregate Devices (FAD) and 9 398 on Free Swimming Schools (FSC). Over the study period, 597 turtles were caught, 86% being released alive at sea. At the same time, from 2003 to 2011, 14 124 specific observations were carried out on floating objects whether they ended in a set or not. 354 marine turtles were observed upon which 80% were already free or entangled alive and therefore released alive. At the temporal and spatial level, data were organized and analysed by Ocean, fishing mode (FAD vs. FSC) as well as by year, quarter and statistical square of 1°. In order to evaluate the impact if this fishery in both Oceans, bycatch distribution was compared to the total fishing effort of the UE fleet, as well as to the known marine turtle post nesting migration routes, nesting population abundances and known feeding areas. The species composition, the size and sex structure of bycatch are also discussed here. At last, an attempt to raise the data to the total fishing effort was carried out. Based on observation of marine turtle by-catches on sets, we estimated that, globally, 3500 marine turtles were accidentally captured by the EU-PS fleet in the Atlantic Ocean from 1995 to 2010, and around 2000 in the Indian Ocean from 2003 to 2010, with a corresponding annual bycatch rate of 218 (SD=150; survival rate =91%) and 250 (SD=157; survival rate =77%) respectively in the Atlantic and Indian Ocean. However, because of important uncertainties mainly due to the low observation coverage and the scarcity of marine turtle bycatch events, it was impossible to produce solid and reliable global estimates of marine turtle bycatch and mortality due to PS activity.

Résumé : Fish-aggregating devices (FADs) are increasingly used worldwide to enhance tuna catches. Meanwhile, ecosystem-based management of this fishery is constrained by a paucity of information regarding the interaction of FAD-associated tuna aggregations with their local environment. This paper reports the results of a nine-month study around a FAD moored near Martinique Island, aimed at assessing the effects of the local environment on the variability of monthly estimates of proximate tuna biomass. Dual-frequency, active acoustics provided highresolution quantitative data on the pelagic community around the FAD, from fish to micronekton forage. Geostatistics were used to compute biomass estimates of the tuna aggregation comprising most of the FADassociated fish biomass, with a sampling error of 27%. Environmental variability was summarized by a small set of principal components (PCs) derived from profiles of temperature, salinity and dissolved oxygen vs. depth; and maps of chlorophyll a derived from remotely sensed, sea-surface colour. A generalized linear model was used to relate tuna biomass to environmental PCs and revealed a positive correlation between tuna abundance and: i) a micronekton layer sensed at 38 kHz and potentially consisting of preferred prey at about 180 m depth; and ii) low subsurface salinity (60–80 m). These favourable environmental conditions may be related to thepresence of North Brazilian Current eddies that migrating tuna follow when not temporally associated with the FADs.

Résumé : Choice of sampling method and survey period can have an important impact on the perception of the structure and dynamics of an ecological community. For the Celtic Sea fish assemblage we compared data obtained by three different trawl surveys: an autumn groundfish survey with a GOV trawl, and a spring and an autumn groundfish survey, both carried out with a Portuguese high-headline trawl. Time-series of abundance estimates were not consistent among surveys for all species and were generally very noisy. An analysis of variance components showed that the sampling method contributed more to the variance in abundance estimates compared to survey period, interannual variability, or even sampling variance. Overall community assessments based on indicators such as proportions of non-commercial and piscivorous species, and the proportion of benthic species showed similar trends for all data series. The shape of the size spectrum based on abundances per length class summed over all fish species, although stable over time, was highly sensitive to the sampling method. With the exception of size spectra, community indicators for marine fish assemblages monitored by surveys seem to be robust to survey period and trawling gear, but species abundance trends are method dependent.

Résumé : We studied relationships between tropical tunas (albacore (Thunnus alalunga), bigeye (Thunnus obesus), and yellowfin (Thunnus albacares)) and their biotic and abiotic environments through simultaneous acoustic observations of tunas and their prey, experimental longline catch, and oceanographic data in French Polynesia. Vertical habitat limits were estimated based on temperature and dissolved oxygen at capture data. We then studied tuna-micronekton relationships to better understand how tuna occupy the pelagic space, At a regional scale, tunas were more abundant in areas rich in prey with favourable hydrological conditions. Inside such areas, at the scale of a longline set, however, the longline catches were maximal only when prey were not distributed in dense patches (except for yellowfin tuna). We interpreted this result by considering that areas with high prey abundance attract tunas, but at a small scale, if prey are patchy distributed, tunas are more inclined to feed on them rather than on longline baits. The effect of patches on yellowfin tuna catch per unit effort (CPUE) does not appear likely because this species also feeds on the mixed layer, where patch density was very low. Not only hydrological characteristics, but also prey density and prey patch characteristics, should be taken into account for interpreting longline CPUE data.
Thunnus obesus, et thon à nageoires jaunes, Thunnus albacares) à leurs environnements biotique et abiotique. Pour ce faire, nous avons réalisé simultanément, en Polynésie Française, des observations acoustiques des thons et de leurs proies, des pêches à l'aide d'une palangre instrumentée et des mesures hydrologiques. Des limites d'habitat vertical des thons calculées sur la base de données de température et d'oxygène dissous sont proposées. Nous étudions ensuite les relations thons-micronecton afin de mieux comprendre la stratégie d'occupation de l'espace des thons. A une échelle régionale, les thons sont plus abondants dans des zones riches en proies avec des conditions hydrologiques favorables. Cependant, à l'intérieur de telles zones, les captures sont maximales lorsque les proies ne sont pas distribuées sous forme de patchs (sauf pour le thon à nageoires jaunes). Nous interprétons ces résultats en considérant que les zones de fortes abondances en proies attirent les thons mais, qu'à une échelle fine, si les proies sont distribuées sous la forme de patchs denses, les thons s'en nourrissent préférentiellement, au détriment des appâts de la palangre. Ces patchs ne semblent pas influencer les prises par unité d'effort (PUE) des thons à nageoires jaunes, probablement parce que cette espèce se nourrit également dans la couche homogène où la densité en patchs est très faible. Les caractéristiques hydrologiques, mais également la densité en proies et leur type de distribution, devraient donc être pris en compte pour l'interprétation des données de PUE.

Résumé : Nodulated legume trees comprised 43% of the stand basal area in the low, most frequently flooded microsites, and 23% in higher, drier microsites in a tropical freshwater swamp forest in French Guiana. Dinitrogen fixation in Pterocarpus officinalis, Hydrochorea corymbosa and Inga pilosula was confirmed by acetylene reduction assay (ARA), presence of leghaemoglobin in nodules and the N-15 natural abundance method. The results for Zygia cataractae were inconclusive but suggested N-2 fixation in drier microsites. Nodulated Inga disticha had a N-15-to-N-14 ratio similar to non-N-2-fixing trees, but ARA indicated nitrogenase activity and leghaemoglobin was present in nodules. All bacterial strains were identified as Bradyrhizobium spp. according to the partial 16S rDNA sequences, and they were infective in vitro in the model species Macroptilium atropurpuretan. About 35-50% of N in the leaves of P. officinalis, H. corymbosa and I. pilosula was fixed from the atmosphere. Dinitrogen fixation was estimated to contribute at least 8-13% and 1728% to whole-canopy N in high and low microsites, respectively. Symbiotic N, fixation appears to provide both a competitive advantage to legume trees under N-limited, flooded conditions and an important N input to neotropical freshwater swamp forests.

Diatoms (Bacillariophyta) constitute one of the most diverse and ecologically important groups of phytoplankton. They are considered to be particularly important in nutrient-rich coastal ecosystems and at high latitudes, but considerably less so in the oligotrophic open ocean. The Tara Oceans circumnavigation collected samples from a wide range of oceanic regions using a standardized sampling procedure. Here, a total of similar to 12 million diatom V9-18S ribosomal DNA (rDNA) ribotypes, derived from 293 size-fractionated plankton communities collected at 46 sampling sites across the global ocean euphotic zone, have been analyzed to explore diatom global diversity and community composition. We provide a new estimate of diversity of marine planktonic diatoms at 4,748 operational taxonomic units (OTUs). Based on the total assigned ribotypes, Chaetoceros was the most abundant and diverse genus, followed by Fragilariopsis, Thalassiosira, and Corethron. We found only a few cosmopolitan ribotypes displaying an even distribution across stations and high abundance, many of which could not be assigned with confidence to any known genus. Three distinct communities from South Pacific, Mediterranean, and Southern Ocean waters were identified that share a substantial percentage of ribotypes within them. Sudden drops in diversity were observed at Cape Agulhas, which separates the Indian and Atlantic Oceans, and across the Drake Passage between the Atlantic and Southern Oceans, indicating the importance of these ocean circulation choke points in constraining diatom distribution and diversity. We also observed high diatom diversity in the open ocean, suggesting that diatoms may be more relevant in these oceanic systems than generally considered.

Platinum-group element (PGE) abundances in mantle rocks are generally considered to result from a late meteorite addition to the early Earth, post-dating the core separation event. As such, PGEs are key tracers for the Earth accretion history. For decades, the PGEs systematics of undepleted mantle peridotites has been used to constrain the composition of meteorite impactors involved in the late veneer material. Despite multiple evidence of considerable modifications by partial melting, harzburgites from the Sumail ophiolite (Oman) display a mean PGE composition very akin to recently refined estimates for the Primitive Upper Mantle (PUM) of the Earth. These rocks document a resetting of the PUM signature by percolating basaltic melts, which precipitated Pd-enriched Cu-Ni sulphides within a strongly Pd-depleted residual harzburgitic protolith. Such a resetting casts doubt on both the reliability of any PUM estimates and relevance of the PUM concept itself, at least for PGEs.
