Résumé : The allocation and cycling of carbon (C) within forests is an important component of the biospheric C cycle, but is particularly understudied within tropical forests. We synthesise reported and unpublished results from three lowland rainforest sites in Amazonia (in the regions of Manaus, Tapajos and Caxiuana), all major sites of the Large-Scale Biosphere-Atmosphere Programme (LBA). We attempt a comprehensive synthesis of the C stocks, nutrient status and, particularly, the allocation and internal C dynamics of all three sites. The calculated net primary productivities (NPP) are 10.1 +/- 1.4 Mg C ha(-1) yr(-1) (Manaus), 14.4 +/- 1.3 Mg C ha(-1) yr(-1) (Tapajos) and 10.0 +/- 1.2 Mg C ha(-1) yr(-1) (Caxiuana). All errors bars report standard errors. Soil and leaf nutrient analyses indicate that Tapajos has significantly more plant-available phosphorus and calcium. Autotrophic respiration at all three sites (14.9-21.4 Mg C ha yr(-1)) is more challenging to measure, with the largest component and greatest source of uncertainty being leaf dark respiration. Comparison of measured soil respiration with that predicted from C cycling measurements provides an independent constraint. It shows general good agreement at all three sites, with perhaps some evidence for measured soil respiration being less than expected. Twenty to thirty percent of fixed C is allocated belowground. Comparison of gross primary productivity (GPP), derived from ecosystem flux measurements with that derived from component studies (NPP plus autotrophic respiration) provides an additional crosscheck. The two approaches are in good agreement, giving increased confidence in both approaches to estimating GPP. The ecosystem carbon-use efficiency (CUEs), the ratio of NPP to GPP, is similar at Manaus (0.34 +/- 0.10) and Caxiuana (0.32 +/- 0.07), but may be higher at Tapajos (0.49 +/- 0.16), although the difference is not significant. Old growth or infertile tropical forests may have low CUE compared with recently disturbed and/or fertile forests.

Résumé : Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.

In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

Infectious marine diseases can decimate populations and are increasing among some taxa due to global change and our increasing reliance on marine environments. Marine diseases become emergencies when significant ecological, economic or social impacts occur. We can prepare for and manage these emergencies through improved surveillance, and the development and iterative refinement of approaches to mitigate disease and its impacts. Improving surveillance requires fast, accurate diagnoses, forecasting disease risk and real-time monitoring of disease-promoting environmental conditions. Diversifying impact mitigation involves increasing host resilience to disease, reducing pathogen abundance and managing environmental factors that facilitate disease. Disease surveillance and mitigation can be adaptive if informed by research advances and catalysed by communication among observers, researchers and decision-makers using information-sharing platforms. Recent increases in the awareness of the threats posed by marine diseases may lead to policy frameworks that facilitate the responses and management that marine disease emergencies require.

Most eukaryotic organisms are arthropods. Yet, their diversity in rich terrestrial ecosystems is still unknown. Here we produce tangible estimates of the total species richness of arthropods in a tropical rainforest. Using a comprehensive range of structured protocols, we sampled the phylogenetic breadth of arthropod taxa from the soil to the forest canopy in the San Lorenzo forest, Panama. We collected 6144 arthropod species from 0.48 hectare and extrapolated total species richness to larger areas on the basis of competing models. The whole 6000-hectare forest reserve most likely sustains 25,000 arthropod species. Notably, just 1 hectare of rainforest yields >60% of the arthropod biodiversity held in the wider landscape. Models based on plant diversity fitted the accumulated species richness of both herbivore and nonherbivore taxa exceptionally well. This lends credence to global estimates of arthropod biodiversity developed from plant models.

Low-level water measurements of geological materials are fundamental in understanding the volatile inventories of the Earth from the mantle to crustal reservoirs. Here we describe the development of microanalytical techniques using the new SHRIMP SI ion microprobe to measure the abundances of OH− (as a proxy for water) in volcanic glass and nominally anhydrous minerals (NAMs). Samples were first analysed at the Carnegie Institute of Washington (CIW) on their Cameca ims-6f with calibrations based on previous FTIR and manometry analyses. SHRIMP SI is a large geometry ion microprobe and is currently mainly used for O and S isotope analyses. The analytical protocol used here incorporates multiple collection of 16O− and 16O1H− allowing rapid measurements. A single calibration line incorporating all glasses and NAMs for the SHRIMP SI allows calibration of 16O1H−/16O− to H2O over a wide range in concentration (50 to 15 000 ppm H2O). This calibration line has around a 10% uncertainty, which appears to be limited only by sample heterogeneity. The current background for SHRIMP analysis is between 20–40 ppm but this is expected to improve with improved pumping on the source chamber. A current limitation to water analysis of NAM samples, by any technique, is having a range of standard materials to enable OH− calibration to absolute H2O concentrations. Data are presented for 7 NAM samples (2 olivines, 2 orthopyroxenes and 3 clinopyroxenes) that appear to be promising as potential standards for international laboratory H2O measurements. These NAM samples have been analysed and characterised here by SHRIMP SI, FTIR, EMP and the Cameca ims-6f ion microprobe at CIW. Four of these samples have previously been measured by manometry to determine absolute H2O concentrations.

GPS data reveal that the Brahmaputra Valley has broken from the Indian Plate and rotates clockwise relative to India about a point a few hundred kilometers west of the Shillong Plateau. The GPS velocity vectors define two distinct blocks separated by the Kopili fault upon which 2–3 mm/yr of dextral slip is observed: the Shillong block between longitudes 89 and 93°E rotating clockwise at 1.15°/Myr and the Assam block from 93.5°E to 97°E rotating at ≈1.13°/Myr. These two blocks are more than 120 km wide in a north-south sense, but they extend locally a similar distance beneath the Himalaya and Tibet. A result of these rotations is that convergence across the Himalaya east of Sikkim decreases in velocity eastward from 18 to ≈12 mm/yr and convergence between the Shillong Plateau and Bangladesh across the Dauki fault increases from 3 mm/yr in the west to >8 mm/yr in the east. This fast convergence rate is inconsistent with inferred geological uplift rates on the plateau (if a 45°N dip is assumed for the Dauki fault) unless clockwise rotation of the Shillong block has increased substantially in the past 4–8 Myr. Such acceleration is consistent with the reported recent slowing in the convergence rate across the Bhutan Himalaya. The current slip potential near Bhutan, based on present-day convergence rates and assuming no great earthquake since 1713 A.D., is now ~5.4 m, similar to the slip reported from alluvial terraces that offsets across the Main Himalayan Thrust and sufficient to sustain a Mw ≥ 8.0 earthquake in this area.

Résumé : Gem opals from Wegel Tena, Wollo Province, Ethiopia, occur in Oligocene rhyolitic ignimbrites. They display a unique geochemistry, with some samples yielding the highest Ba concentrations ever recorded. They are generally much richer in chemical impurities than opals from other localities. For example, the sum Al+Fe or the sum Na+Mg+Ca+K+Ba are often higher. These geochemical features make them easy to distinguish from other opals worldwide. We observed strong geochemical variations and some good positive correlations in our samples, such as Al+Fe vs. Na+Mg+Ca+K+Ba, Al vs Ca, or Ba vs Ca. This shows that the crystallography of opal has controlled, at least in part, the incorporation of chemical impurities, although opal is not well-crystallized. In addition, the multimodal distributions of several chemical impurities (e.g. U vs Sr, Al vs Ca, Ba vs Ca, etc.) suggest at least two origins of silica: weathering of feldspars and weathering of volcanic glass. In addition, opals from Wegel Tena contain numerous well-preserved microscopic plant fossils. Moreover, their host rock exhibits features typical of pedogenesis (abundant clays, desiccation cracks, and grain size sorting). We propose that the opals at Wegel Tena formed during the Oligocene period when volcanic emissions stopped for a time long enough to allow weathering of ingimbrites and therefore liberation of silica. This accompanied the formation of soil and development of plant life, and some plants were trapped in opal.

The Western Indian Ocean harbors one of theworld’s most diverse marine biota yet is threatened byexploitation with few conservation measures in place.Primary candidates for conservation in the region are theScattered Islands (Iles Eparses), a group of relativelypristine and uninhabited islands in the MozambiqueChannel. However, while optimal conservation strategiesdepend on the degree of population connectivity amongspatially isolated habitats, very few studies have beenconducted in the area. Here, we use highly variablemicrosatellite markers from two damselfishes (Amphiprionakallopisos and Dascyllus trimaculatus) with differing lifehistory traits [pelagic larval duration (PLD), adult habitat]to compare genetic structure and connectivity among theseislands using classic population structure indices as well asBayesian clustering methods. All classical fixation indexesFST, RST, G0ST, and Jost’s D show stronger genetic differentiationamong islands for A. akallopisos compared to D.trimaculatus, consistent with the former species’ shorterPLD and stronger adult site attachment, which may restrictlarval dispersal potential. In agreement with these results,the Bayesian analysis revealed clear genetic differentiationamong the islands in A. akallopisos, separating the southerngroup (Bassas da India and Europa) from the center(Juan de Nova) and northern (Iles Glorieuses) islands, butnot for D. trimaculatus. Local oceanographic patterns suchas eddies that occur along the Mozambique Channel appearto parallel the results reported for A. akallopisos, but suchfeatures seem to have little effect on the genetic differentiationof D. trimaculatus. The contrasting patterns ofgenetic differentiation between species within the samefamily highlight the importance of accounting for diverselife history traits when assessing community-wide connectivity,an increasingly common consideration in conservationplanning.

Hepatic periportal fibrosis, which affects 5–10% of subjects infected by Schistosoma mansoni, is caused by the T cell-dependent granuloma that develop around schistosome eggs. Experimental models of infection have shown that granuloma and fibrosis are tightly regulated by cytokines. However, it is unknown why advanced periportal fibrosis occurs only in certain subjects. The goal of the present study was to evaluate the cytokine response of S. mansoni-infected subjects with advanced liver disease in an attempt to relate susceptibility to periportal fibrosis with an abnormal production of cytokines that regulate granuloma and fibrosis. Fibrosis was evaluated by ultrasound on 795 inhabitants of a Sudanese village in which S. mansoni is endemic: advanced periportal fibrosis was observed in 12% of the population; 35% of the affected subjects exhibited signs of portal hypertension. Age (odds ratio (OR), 11.5), gender (OR, 4.2), and infection levels (OR, 2.2) were significantly (p < 0.01) associated with hepatic fibrosis. Cytokines produced by egg-stimulated blood mononuclear cells from 99 subjects were measured (75 with no or mild fibrosis; 24 subjects with advanced fibrosis). Multivariate analysis of cytokine levels showed that high IFN-γ levels were associated with a marked reduction of the risk of fibrosis (p = ‫OR, 0.1); in contrast, high TNF-α levels were associated with an increased risk (p = 0.05; OR, 4.6) of periportal fibrosis. Moreover, infection levels were negatively associated with IFN-γ production. These results with observations in experimental models strongly suggest that IFN-γ plays a key role in the protection of S. mansoni-infected patients against periportal fibrosis, whereas TNF-α may aggravate the disease.

The Isua Supracrustal Belt, Greenland, of Early Archean age (3.81-3.70 Ga) represents the oldest crustal segment on Earth. Its complex lithology comprises an ophiolite-like unit and volcanic rocks reminiscent of boninites, which tie Isua supracrustals to an island arc environment. We here present zinc (Zn) isotope compositions measured on serpentinites and other rocks from the Isua supracrustal sequence and on serpentinites from modern ophiolites, midocean ridges, and the Mariana forearc. In stark contrast to modern midocean ridge and ophiolite serpentinites, Zn in Isua and Mariana serpentinites is markedly depleted in heavy isotopes with respect to the igneous average. Based on recent results of Zn isotope fractionation between coexisting species in solution, the Isua serpentinites were permeated by carbonate- rich, high- pH hydrothermal solutions at medium temperature (100-300 degrees C). Zinc isotopes therefore stand out as a pH meter for fossil hydrothermal solutions. The geochemical features of the Isua fluids resemble the interstitial fluids sampled in the mud volcano serpentinites of the Mariana forearc. The reduced character and the high pH inferred for these fluids make Archean serpentine mud volcanoes a particularly favorable setting for the early stabilization of amino acids.

Displacement-length data from dilatant fractures (joints, veins, igneous dikes) and several varieties of deformation bands were analyzed statistically to investigate the applicability of mechanical models proposed for their formation. All 17 datasets are generally consistent with equilibrium or long-term power-law slopes on the displacement-length diagram of either 1.0 or 0.5. Similar to many faults, disaggregation deformation bands are consistent with a power-law scaling relation having a slope of approximately c = 1, implying a linear dependence of maximum displacement and discontinuity length (Dmax = γL). In contrast, dilatant fractures, cataclastic deformation bands, and shear-enhanced compaction bands are consistent with a power-law scaling relation with a slope of approximately c = 0.5, implying a dependence of maximum displacement on the square root of length (Dmax = αL1/2). The scaling relations represent an average, or long-term equilibrium outcome of deformation for conditions such as length-scale, time-scale, temperature, chemistry, and an effectively homogeneous far-field stress field, allowing for variations such as rapid and/or localized behaviors. The displacement-length scaling of these geologic structures follows systematic relationships that provide information on host-rock properties and the physics of fracture and deformation-band propagation.

Melting experiments were performed on a silica-rich peridotite composition at 10-17 GPa to determine majoritic garnet-melt partition coefficients (D) for major and trace elements. Our results show that D for many elements, including Na, Sc, Y and rare earth elements (REE), varies significantly with increasing pressure or proportion of majorite component. Lu and Sc become incompatible at 17 GPa, with D decreasing from 1.5 at 10 GPa to 0.9 at 17 GPa. As predicted from lattice strain, log D for isovalent cations entering the large site of majoritic garnet exhibits a near-parabolic dependence on ionic radius. Our data are used to refine a previously published predictive model for garnet-melt partitioning of trivalent cations, which suffered from a lack of calibration in the 10-20 GPa range. Our results suggest that Archean Al-depleted komatiites from Barberton (South Africa) may have been generated by partial melting of dry peridotite at depths between 200 and 400 km. We also speculate that transition zone diamonds from Kankan (Guinea), which contain inclusions of majoritic garnet, may have formed from the partial reduction of CO2-rich magmas that subsequently transported them to the surface. This hypothesis would provide an explanation for the REE patterns of majoritic garnet trapped within these diamonds, including Eu anomalies. Finally, we show that segregation of majoritic garnet-bearing cumulates during crystallisation of a deep Martian magma ocean could lead to a variety of Lu/Hf and Sm/Nd ratios depending on pressure, leading to a range of ε143Nd and ε176Hf isotope signatures for potential mantle sources of Martian rocks.

Résumé : Pb, Hf, Nd and Sr isotopes of basaltic lavas from the two Reunion Island volcanoes are reported in order to examine the origin of the sources feeding these volcanoes and to detect possible changes through time. Samples, chosen to cover the whole lifetime of the two volcanoes (from 2 Ma to present), yield a chemically restricted (compared to 0113 lavas) but complex distribution. Reunion plume isotopic characteristics have been defined on the basis of the composition of uncontaminated shield-building lavas from the Piton de la Fournaise volcano. The average epsilon(Nd), epsilon(Hf), Sr-87/Sr-86 and Pb-206/Pb-204, Pb-207/Pb-204, and Pb-208/Pb-204 isotope ratios calculated for this component are +4.4, +9.1, 0.70411, 18.97, 15.59 and 39.03, respectively. In Pb-Pb isotope space, each volcano defines a distinct linear trend but slight variation are also detected within the various volcanic sequences. The Piton des Neiges volcano yields a distinct and significantly more scattered isotopic distribution than Piton de la Fournaise for both Pb, Hf and Nd isotope tracers. A principal component analysis of the Pb isotope data from Piton de la Fournaise reveals a major contribution of the C and EM-1 components (with a clear Dupal flavor) as main components for the modem Reunion plume. The same components have been identified for Piton des Neiges but with a stronger participation of a depleted mantle component and a weaker EM-1 contribution. The compositional change of the lavas erupted by the Piton des Neiges and Piton de la Fournaise volcanoes is attributed to the impingement of two small-scale blobs of plume material at the base of the Reunion lithosphere. Compared to other hot-spots worldwide, in particular Hawaii and Kerguelen, magmas beneath Reunion are generated from a considerably more homogeneous, compositionally more primitive plume higher in Pb-206. Although shallow-level contamination processes have been locally detected they did not alter significantly the composition of the plume magmas. This is tentatively attributed to mantle dynamics producing small, high-velocity blobs that ascend rapidly through the lithosphere, and to the lack of a well-developed magma chamber at depth in the lithosphere.

On 9 October 2007, an unusual sequence of earthquakes began in central British Columbia about 20 km west of the Nazko cone, the most recent (circa 7200 yr) volcanic center in the Anahim volcanic belt. Within 25 hr, eight earthquakes of magnitude 2.3-2.9 occurred in a region where no earthquakes had previously been recorded. During the next three weeks, more than 800 microearthquakes were located (and many more detected), most at a depth of 25-31 km and within a radius of about 5 km. After about two months, almost all activity ceased. The clear P- and S-wave arrivals indicated that these were high-frequency (volcanic-tectonic) earthquakes and the b value of 1.9 that we calculated is anomalous for crustal earthquakes but consistent with volcanic-related events. Analysis of receiver functions at a station immediately above the seismicity indicated a Moho near 30 km depth. Precise relocation of the seismicity using a double-difference method suggested a horizontal migration at the rate of about Graphic, with almost all events within the lowermost crust. Neither harmonic tremor nor long-period events were observed; however, some spasmodic bursts were recorded and determined to be colocated with the earthquake hypocenters. These observations are all very similar to a deep earthquake sequence recorded beneath Lake Tahoe, California, in 2003-2004. Based on these remarkable similarities, we interpret the Nazko sequence as an indication of an injection of magma into the lower crust beneath the Anahim volcanic belt. This magma injection fractures rock, producing high-frequency, volcanic-tectonic earthquakes and spasmodic bursts.

Here, we synthesize conceptual frameworks, applied modeling approaches, and as case studies to highlight complex social-ecological system (SES) dynamics that inform environmental policy, conservation and management. Although a set of “good practices” about what constitutes a good SES study are emerging, there is still a disconnection between generating SES scientific studies and providing decision-relevant information to policy makers. Classical single variable/hypothesis studies rooted in one or two disciplines are still most common, leading to incremental growth in knowledge about the natural or social system, but rarely both. The recognition of human dimensions is a key aspect of successful planning and implementation in natural resource management, ecosystem-based management, fisheries management, and marine conservation. The lack of social data relating to human-nature interactions in this particular context is now seen as an omission, which can often erode the efficacy of any resource management or conservation action. There have been repeated calls for a transdisciplinary approach to complex SESs that incorporates resilience, complexity science characterized by intricate feedback interactions, emergent processes, non-linear dynamics and uncertainty. To achieve this vision, we need to embrace diverse research methodologies that incorporate ecology, sociology, anthropology, political science, economics and other disciplines that are anchored in empirical data. We conclude that to make SES research most useful in adding practical value to conservation planning, marine resource management planning processes and implementation, and the integration of resilience thinking into adaptation strategies, more research is needed on (1) understanding social-ecological landscapes and seascapes and patterns that would ensure planning process legitimacy, (2) costs of transformation (financial, social, environmental) to a stable resilient social-ecological system, (3) overcoming place-based data collection challenges as well as modeling challenges.
