Geographical distribution of parasite species can provide insights into the evolution and diversity of parasiticcommunities. Biogeography of marine parasites is poorly known, especially because it requires anunderstanding of host-parasite interactions, information that is rare, especially over large spatial scales.Here, we have studied the biogeographical patterns of dactylogyrid parasites of chaetodontids, one of themost well-studied fish families, in the tropical Indo-west Pacific region. Dactylogyrid parasites were collectedfrom gills of 34 butterflyfish species (n = 560) at nine localities within an approximate area of62 million km2. Thirteen dactylogyrid species were identified, with richness ranging from 6 to 12 speciesat individual localities. Most dactylogyrid communities were dominated by Haliotrema angelopterum orHaliotrema aurigae, for which relative abundance was negatively correlated (q = !0.59). Parasite richnessand diversity were highest in French Polynesia and the Great Barrier Reef (Australia) and lowest in Palau.Three biogeographic regions were identified based on dactylogyrid dissimilarities: French Polynesia,characterised by the dominance of H. angelopterum, the western Pacific region dominated by H. aurigae,and Ningaloo Reef (Australia), dominated by Euryhaliotrema berenguelae. Structure of host assemblageswas the main factor explaining the dissimilarity (turnover and nestedness components of the Bray-Curtis dissimilarity and overall Bray-Curtis dissimilarity) of parasite communities between localities,while environment was only significant in the turnover of parasite communities and overall dissimilarity.Spatial structure of localities explained only 10% of the turnover of parasite communities. The interactionof the three factors (host assemblages, environment and spatial structure), however, explained the highestamounts of variance of the dactylogyrid communities, indicating a strong colinearity between the factors.Our findings show that spatial arrangement of chaetodontid dactylogyrids in the tropical Indo-westPacific is primarily characterised by the turnover of the main Haliotrema spp., which is mainly explainedby the structure of host assemblages.

Résumé : Estimating diversity and abundance of fish species is fundamental for understanding community structure and dynamics of coral reefs. When designing a sampling protocol, one crucial step is the choice of the most suitable sampling technique which is a compromise between the questions addressed, the available means and the precision required. The objective of this study is to compare the ability to sample reef fish communities at the same locations using two techniques based on the same stationary point count method: one using Underwater Visual Census (UVC) and the other rotating video (STAVIRO). UVC and STAVIRO observations were carried out on the exact same 26 points on the reef slope of an intermediate reef and the associated inner barrier reefs. STAVIRO systems were always deployed 30 min to 1 hour after UVC and set exactly at the same place. Our study shows that; (i) fish community observations by UVC and STAVIRO differed significantly; (ii) species richness and density of large species were not significantly different between techniques; (iii) species richness and density of small species were higher for UVC; (iv) density of fished species was higher for STAVIRO and (v) only UVC detected significant differences in fish assemblage structure across reef type at the spatial scale studied. We recommend that the two techniques should be used in a complementary way to survey a large area within a short period of time. UVC may census reef fish within complex habitats or in very shallow areas such as reef flat whereas STAVIRO would enable carrying out a large number of stations focused on large and diver-averse species, particularly in the areas not covered by UVC due to time and depth constraints. This methodology would considerably increase the spatial coverage and replication level of fish monitoring surveys.

Résumé : 1. Niche theory proposes that species differences underlie both coexistence within communities and the differentiation in species composition among communities via limiting similarity and environmental filtering. However, it has been difficult to extend niche theory to species-rich communities because of the empirical challenge of quantifying niches for many species. This has motivated the development of functional and phylogeny-based approaches in community ecology, which represent two different means of approximating niche attributes. 2. Here, we assess the utility of plant functional traits and phylogenetic relationships in predicting community assembly processes using the largest trait and phylogenetic data base to date for any set of species-rich communities. 3. We measured 17 functional traits for all 4672 individuals of 668 tree species co-occurring in nine tropical rain forest plots in French Guiana. Trait variation was summarized into two ordination axes that reflect species niche overlap. 4. We also generated a dated molecular phylogenetic tree based on DNA sequencing of two plastid loci (rbcL and matK) comprising 97% of the individuals and 91% of the species in the plots. 5. We found that, on average, co-occurring species had greater functional and, to a lesser extent, phylogenetic similarity than expected by chance. 6. We also found that functional traits and their ordination loadings showed significant, albeit weak, phylogenetic signal, suggesting that phylogenetic distance provides pertinent information on niche overlap in tropical tree communities. 7. Synthesis. We provide the most comprehensive examination to date of the relative importance of environmental filtering and limiting similarity in structuring tropical tree communities. Our results confirm that environmental filtering is the overriding influence on community assembly in these species-rich systems.

Coral reefs are in decline across the globe as a result of overexploitation, pollution, disease and, more recently, climate change. The impacts of changes in coral cover on associated fish communities can be difficult to predict because of the uneven dependence of reef fish species on corals for food, shelter or the three-dimensional structure they provide. We compared live coral cover, reef fish community metrics, and their associations in two surveys of the lagoon of the remote atoll of Mataiva (French Polynesia) carried out 31 years apart. In contrast to the general pattern of decreasing coral cover reported for many parts of the Indo-Pacific region, live coral cover increased 6–7 fold at Mataiva between 1981 and 2012, and fish density nearly doubled. The stable overall reef fish species richness belied a significant shift in community structure. There was little overlap in community composition across years, and fish assemblages in 2012 were more homogeneous in composition than they were in 1981. Changes in species abundance were not clearly related to species-specific reliance on corals. The strong positive relationships between live coral cover and fish diversity and abundance noted in 1981, when coral cover rarely exceeded 10%, were no longer present in 2012, when coral cover rarely fell below this value. The most parsimonious explanation for these contrasting relationships is that, over the combined range of coral cover observed in the 1981 and 2012 snapshots, there is a rapidly asymptotic relationship between coral and fish. Our results, and other data from the south and west Pacific, suggest that fish diversity and abundance might accumulate rapidly up to a threshold of approximately 10% live coral cover. Such a relationship would have implications for our expectations of resistance and recovery of reef fish communities facing an increasingly severe regime of coral reef disturbances.

Résumé : French Polynesia started it's Fish Aggregating Device programme in June 1981 with the positioning of the first buoy offshore of the main island of Tahiti. Since then, 251 structures have been installed throughout the 5 archipelagoes of this French overseas territory. The shape and size of the devices have evolved 8 times over this period, however, a single model has not yet been adopted. Trials are currently underway using lighter structures similar to those found in the Indian Ocean. The anchoring lines have progressively been modified through better knowledge of material and product availability, as well as better understanding of environmental constraints. The programme is entirely financed by the territorial government and managed by the public sector. This ongoing technical assistance, aimed towards the local small-scale coastal fishery, is considered an important factor to maintaining this activity alive. Up until 1997, this economical support policy of outer island populations far from the metropolis central town, along with incidental fishing methods around FADs, have given mitigated results without nevertheless putting into cause this programme. The use of 'drifting handlines' retained at the surface by small indicator floats are one of the contributing factors to the degradation of the anchor lines. It is now commonly accepted that a new fishing strategy must be adopted so that professional coastal fishermen become more aware with regards to an expensive work tool due to local bathymetric conditions, so that fishing effort is increased through the development of better adapted fishing techniques, and finally so that community spirit rules over individualism.Original Abstract: Le programme d'ancrage de DCP en Polynesie francaise a vu le jour en juin 1981 avec l'implantation d'un premier dispositif au large des cotes de Tahiti. Depuis cette date, ce sont 251 structures qui ont ete installees dans les cinq archipels de ce pays d'outre-mer. La forme et la taille des bouees ont evolue huit fois sans etre definitivement arretees a un seul modele et des essais sur des structures legeres de type " Ocean Indien " sont en cours. Les lignes d'ancrage ont fait l'objet de modifications progressives en raison de meilleures connaissances des produits ainsi que des contraintes du milieu environnant. Ce programme est finance en totalite par le territoire de la Polynesie francaise et gere par le secteur public. Il s'adresse a la pecherie artisanale et cotiere qui considere depuis de nombreuses annees cette assistance technique comme un atout indispensable au maintien de son activite. La politique d'engagement de ce soutien economique jusqu'en 1997 aupres des populations d'iles et atolls tres eloignes de la capitale ainsi que l'incidence de la technique de peche la plus repandue autour des DCP ont abouti a des resultats mitiges sans pour autant remettre en cause ce programme. En effet, les lignes a main derivantes et retenues en surface par une petite bouee temoin sont un des principaux facteurs de degradation des lignes d'ancrage. Il est desormais reconnu par tous les intervenants qu'une nouvelle strategie doit etre deployee afin que les pecheurs cotiers professionnels soient mieux responsabilises face a un outil de travail onereux en raison de la bathymetrie environnante, pour que l'effort de peche soit accru par l'utilisation de techniques de peche mieux adaptees, et enfin que l'esprit communautaire prime sur l'individualisme.

Résumé : One of the main challenges in ecology is to understand how global changes affect biodiversity and what are the consequences on ecosystem functioning. In this perspective, the functional diversity of communities is a cornerstone since it allows linking environment, community structure and ecosystem properties. The aim of this thesis is thus to improve the understanding of functional diversity dynamic (i) in relation to natural variability of environmental conditions and (ii) under anthropogenic disturbances. As a first step we have developed a new methodological framework allowing to (1) describe fish functional niches based on functional traits, and (2) to quantify functional diversity within (α) and among (β) sites thanks to new indices. In a second step we have studied the spatiotemporal dynamic of the functional structure of fish and nektonic communities from the Terminos lagoon (Mexico). This tropical estuarine ecosystem is an appropriate ecological model for our problematic as it is characterized by a strong environmental variability, a high biological diversity and is under a strong human pressure. We have put in light the stability of the functional and trophic structures of communities along environmental gradients, despite a very strong species turnover. This stability is determined by the dominance of a couple of functional groups inside which species are replacing each others according to their environmental preferences. However, at a long-term scale, we have demonstrated a functional diversity loss in a part of the lagoon despite an increase of species richness. This paradox has to be related to the decrease of species associated to seagrass and the increase of more estuarine species.
Un des enjeux majeurs de l'écologie est de comprendre comment les changements globaux affectent la biodiversité et quelles en sont les conséquences sur le fonctionnement des écosystèmes. Dans cette perspective, la diversité fonctionnelle des communautés est un outil clé permettant de lier l'environnement, la structure des communautés et les propriétés écosystémiques. L'objectif de cette thèse est donc d'améliorer la compréhension de la dynamique de la diversité fonctionnelle (i) face à des conditions environnementales naturellement variables et (ii) face à des perturbations d'origine anthropique. Dans un premier temps nous avons mis en place un socle méthodologie nous permettant de (1) définir la niche fonctionnelle des poissons à partir de traits fonctionnels et (2) de quantifier les diversités fonctionnelles intra (α) et inter (β) échantillons avec de nouveaux indices. Dans un second temps nous avons étudié la dynamique spatio-temporelle de la structure fonctionnelle des communautés ichtyologiques et nectoniques peuplant la lagune de Terminos (Mexique). Cet écosystème estuarien tropical est un modèle d'étude adapté à notre problématique car il présente une forte variabilité environnementale, une forte diversité biologique et est sous forte pression anthropique. Nous avons mis en évidence une stabilité de la structure fonctionnelle et trophique des communautés face aux gradients environnementaux très marqués, et donc malgré un fort taux de remplacement des espèces entre les communautés. Cette stabilité est due à la dominance de quelques groupes fonctionnels à l'intérieur desquels les espèces se remplacent suivant leurs preferendums environnementaux. Néanmoins, à plus long terme, nous avons démontré qu'une portion de la lagune avait subi une perte de diversité fonctionnelle et ce malgré une augmentation de la richesse spécifique. Ce paradoxe est à relier au remplacement des espèces inféodées aux herbiers de phanérogames par des espèces plus estuariennes.

Different marine habitats are characterised by different soundscapes. How or which differences may be representative of the habitat characteristics and/or community structure remains however to be explored. A growing project in passive acoustics is to find a way to use soundscapes to have information on the habitat and on its changes. In this study we have successfully tested the potential of two acoustic indices, i.e. the average sound pressure level and the acoustic complexity index based on the frequency spectrum. Inside and outside marine protected areas of Moorea Island (French Polynesia), sound pressure level was positively correlated with the characteristics of the substratum and acoustic complexity was positively correlated with fish diversity. It clearly shows soundscape can be used to evaluate the acoustic features of marine protected areas, which presented a significantly higher ambient sound pressure level and were more acoustically complex than non-protected areas. This study further emphasizes the importance of acoustics as a tool in the monitoring of marine environments and in the elaboration and management of future conservation plans. Coral reef ecosystems are among the most biologically diverse and complex marine ecosystems worldwide. In addition to their biological and ecological importance, coral reefs support major economic and physical functions (e.g. food production, tourism, biotechnology development and coastal protection) that are essential for many countries 1. Unfortunately, coral reefs are severely threatened: 20% of coral reefs can no longer be defined as such, another 25% are currently endangered and another 25% will be endangered by 2050 2. The frequency and severity of natural perturbations (e.g. cyclone, outbreaks of predators, particularly the crown-of-thorns starfish [COTS] Acanthaster planci) and anthropogenic perturbations (e.g. ocean acidification, pesticides, rising seawater temperatures) on coral reefs have greatly increased worldwide in the last three decades, and, as a consequence, reef communities (fish, coral and benthic invertebrates) have suffered unprecedented levels of decline 3,4

Résumé : Estimating diversity and abundance of fish is fundamental for the understanding of community structure and dynamics of coral reefs. Observations are generally gathered using Underwater Visual Census (UVC). These informations can also be collected by underwater video techniques involving no diver and allowing a high spatial and temporal coverage. The first part of this PhD thesis is a review of publications using underwater video techniques between 1952 and 2012. The second part present two rotating video systems used to study the diversity of ichthyofauna and habitats in the lagoon of New Caledonia: the STAVIRO (for "STAtion VIdeo ROtative") and the MICADO (for "Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine"). The third part of this work is a comparison of these techniques with UVCs and an analysis of the “observer effect” for the rotating video techniques. The comparison between rotating video systems and UVC showed that: (i) fish community data collected by UVC and by STAVIRO differed significantly; (ii) species richness and density of large species were not significantly different between techniques; (iii) species richness and density of small species were higher for UVC; (iv) density of fished species was higher for STAVIRO; and (v) only UVC detected significant differences in fish assemblages structure across reef type. The comparison of fish counts obtained from the same videos by different observers showed that for a defined list of species, estimates of species richness and total abundance can be considered as similar between observers with sufficient experiences (> 6 months). The last part of this PhD is an application of rotating video techniques to the study of daily temporal variations of the ichthyofauna. Daily variations were observed depending on the time of day and the tidal state and typical patterns of variations have been described for some species groups. The outcomes of this work bring original insights of new techniques complementary to traditional techniques in order to enhance our understanding of the functioning and dynamic of coral reef.
L’estimation de la diversité et de l’abondance des espèces de poissons est fondamentale pour comprendre la structure des communautés et la dynamique des récifs coralliens. Les observations sont généralement obtenues par des recensements visuels en scaphandre autonome (UVC). Ces informations peuvent également être obtenues de manière originale grâce aux observations issues des techniques vidéo sous-marines modernes sans plongeur qui permettent des couvertures spatiales et temporelles accrues. La première phase de ce travail de thèse synthétise l’ensemble des travaux ayant été effectués avec des techniques vidéo entre 1952 et 2012. La seconde phase, présente deux systèmes vidéo rotatifs complémentaires, utilisés pour étudier la diversité de l’ichtyofaune et des habitats marins dans le lagon de Nouvelle-Calédonie : le STAVIRO (pour « STAtion VIdéo ROtative ») et le MICADO (pour « Module d’Imagerie Côtier, Autonome pour le Développement de l’Observation sous-marine »). La troisième phase de ce travail consiste à comparer ces systèmes vidéo aux UVC puis à examiner l’effet « observateur » inhérent aux techniques vidéo rotatives. Il résulte de cette étude que : (i) les observations des communautés de poissons par UVC et STAVIRO différaient significativement, (ii) la richesse spécifique et la densité des espèces de grande taille n'étaient pas significativement différentes entre les techniques, (iii) la diversité et la densité des espèces de petite taille étaient plus élevés avec les UVC; (iv) la densité des espèces pêchées était plus élevée avec les STAVIRO et (v) seuls les UVC ont détecté des différences de structure des assemblages en fonction du type de récif. L’étude de l’effet « observateur » a montré que sur une liste d’espèces définie, les dénombrements et les identifications des individus peuvent être considérées comme similaires entre observateurs ayant une expérience suffisante (> 6 mois). La dernière phase de ce travail a permis d’appliquer la technique MICADO à l’étude des variations temporelles de l’ichtyofaune d’un site corallien à l’échelle de la journée. Elle a permis de mettre en évidence des variations cycliques journalières en fonction de l’heure et de la marée et des « profils type » de variations ont pu être identifiés pour certains groupes d’espèces. Ce travail de thèse permet ainsi de participer au développement de nouvelles techniques d’observations complémentaires des techniques traditionnelles afin d’enrichir les connaissances du fonctionnement et de la dynamique des écosystèmes coralliens.

Résumé : Les mattes de procaryotes constituent une niche écologique diversifiée. peu étudié!<..en mangrove et jamais décrjte dans les Antilles. L'objectif de cette thèse est de décrire les procaryotes filamenteux reposant sur le sédiment marin et de caractériser les interactions entre la matte, milieu et entre les différents micro-organismes. Nous avons d'abord caractérisé les micro-organismes majoritaires de la matte par le séquençage de l'ADNr 16S et des hybridations moléculaires (FISH). Il a ainsi été possible de décrire deux nouvelles espèces de Beggiatoaceae dont la structure a été étudiée par microscopie électronique. De plus, afin de caractériser l'environnement chimique de ces bactéries, des capteurs potentiométriques ont été utilisés. Ils ont permis de démontrer que les Beggiaotaceae oxydaient les sulfures en prélevant l'oxygène du milieu, tandis que des analyses de microscopie couplées à de l'EDX ont mis en évidence des réserves de soufre intracellulaires dans ces bactéries. Le séquençage de l'ADNr 16S des cyanobactéries filamenteuses a mis en évidence quatre nouvelles espèces de l'ord~e des Oscillatoriales. Deux d'entre elles, du genre Planktothricoides ont révélé une toxicité positive sur les Artemia sp:, les deux autres ont été identifiées comme proches d'Oscillatoria spongeliae, une espèce symbiotique d'éponge, bien que les coupes uItrafines d'une de ces souches aient montré une morphologie interne proche des Tychonema. L'analyse des données a permis d'étoffer les connaissances sur les communautés microbiennes de mangrove et constitue une base intéressante de travail sur la contribution des micro-organismes au fonctionnement de l'écosystème mangrove dans son ensemble
Procaryotic mats are ecological niches, occuring in many ecosystems. Those structures are little studied in marine mangrove sediment and have never been described in West Indies. The purpose ofthis thesis is to characterize the interactions between the mat and the environment, and between the different filamentous micro-organisms living into the mat. In a first place, we characterized the mainly micro-organisrns of the mat by sequencing 16S rDNA. We confirmed these sequences by molecular hybridization (FISH) with specific probes designed from sequences obtained. Thus, it was possible to describe two new Beggiatoaceae strains, whose structure has been studied by electronic microscopy. Furthemore, we used potentiometric captors in situ and in laboratory, by creating a mesocosm, in order to define the chemical environment where involved these bacteria. These experiences proved that the Beggiatoaceae of the mat oxidized the sulfur taking the oxygen from the medium, while the microscopic analysis coupled with EDX showed intracellular sulfur granules into the bacteria. The study of the filamentous cyanobacteria of the mat highlighted four new cyanobacteria strains, all studied by electronic rmcroscopy. Two of them belongs to Planktothrlcoides genus and showed positive toxicity on Artemia salina. The others species are close to Oscillatorla spongeliae, a sponge symbiont, nevertheless, one ofthem showed an intemal morphology close to Tychonema. The analysis of the different results adduces sorne knowledge about mangrove microbial communities. Furthermore, this study can be used as an interesting base to study the micro-organisms contribution in functioning mangrove ecosystem

This study constitutes one of the few works conducted on the colonization of recent lava flows by fish communities in coral reef environment. It attempted to describe the mechanisms of colonization and environmental variables infuencing the structure of communities on the lava flows of the Piton de la Fournaise volcano at Reunion Island. It also proposed some hypotheses on the mechanisms of selection and speciation of endemic species of thesouthwestern Indian Ocean region, particularly diversified on the most recent lava flows of the Piton de la Fournaise, and provided a model of distribution of environmental and fish assemblage variables in four homogeneous patterns of colonization (landscapes) retained within the study area. The results showed fish community structure strongly related to measured environmental variables, of which depth, width of the island shelf, age of the lava flow and distance to the most recent lava flow were the most influential. It also appeared that the maximum endemic species richness was measured on the shallower stations, with narrow insular shelf, located on recent lava flows, near the lava flow from the eruption of 2007 (latest volcanic event). These characteristics define a harsh environment, to which endemic species seem well-adapted due in particular to their strong demographic and dietary flexibility. Finally, the patterns of colonization were characterized by significantly different environmental variables. The four homogeneous areas, defined by two geomorphological features, basalt blocks and drop-offs, nested within two locations, inside and outside the volcanic enclosure (current caldera), hosted fish communities whose dominant diets mainly depend on the nature, the abundance and the accessibility of available food resources. Overall, the study highlights that during early stages of ecological succession, site selection by fish communities is highly dependent on environmental constraints, specially of volcanic origin, but the physical habitat selection (geomorphology, substrate rugosity, percentage of soft substrate) seems to have littleimportance, while at least on the trophic structure and the distribution of endemic species.

Résumé : Fish communities from two lagoon ecosystems, Ria Formosa (Portugal) and Grand Cul-de-Sac Marin (Guadeloupe), show interesting similarities of spatial and temporal organization. On the temporal scale, three community changes are observed in both systems, corresponding to massive arrivals and/or departures of migratory species. However, these migrations are more conspicuous in the Ria Formosa than in the Grand Cul-de-Sac Marin. On a spatial scale, the community structure is also largely determined by migratory species, whose abundance is a factor of homogenization. This is clearly observed in Ria Formosa, where the lagoon selection applies on a regional scale. Conversely, the community of sedentary fish identifies remarkable stations affected by chronic aggressions such as tourism or pollution. An explicative analysis, comprising a discriminant analysis and multiple regressions was realized on the data collected in the Grand Cul-de-Sac Marin. This analysis made it possible to determine the important environmental descriptors in the two complementary processes involved in recruitment: migrant availability, which determines the temporal organization of the fish assemblage. These migrations are explained by water temperature and salinity, two descriptors controlled by climatic conditions; the settlement process, which determines the spatial organization of the fish assemblage. This is explained by habitat descriptors such as visibility and turtlegrass blade length, or trophic descriptors, such as primary production, zooplankton density or nitrate concentration.

Résumé : The necessity to move from a traditional fishery management to an ecosystem approach is now acknowledged. Indicators are required to support the development of this approach. For example, community indicators have been proposed to assess the impact of fishing. We tested here the applicability of one such community indicator, the abundance-biomass comparison (ABC method), as a measure of the impact of bottom trawling (years of sampling: 2001 and 2003) on the benthic invertebrates-typically starfishes, crabs, squat lobsters, shrimps and large hard-shelled molluscs-of "Grande Vasiere", a major French fishing zone, in the Bay of Biscay. The ABC method is generally used as an impact indicator for different types of physical, biological and anthropogenic disturbances on benthic communities. This method is based on the assumption that increasing disturbance shifts communities from dominance by large-bodied species with low turnover rates toward dominance by small-bodied species with high turnover rates. At less disturbed areas the average biomass of individuals is greater than at more heavily disturbed areas. The ABC method measures this effect by comparing the ranked distributions of abundance and biomass within a given community. We applied the ABC method and compared the size structure and the species diversity at two areas exposed to moderate and high bottom trawl effort. Species diversity was lower in the most exploited area. The highly trawled area was dominated by opportunistic organisms, mainly one species of swimming crab Liocarcinus depurator, one species of squat lobster Munida rugosa and Norway lobsters Nephrops norvegicus, which are large-bodied species. Consequently, the results of the ABC method were inconsistent with the theoretical expectation for these particular macrofaunal communities and the measured levels of fishing intensity.
La nécessité de passer d'une gestion monospécifique des pêches à une approche écosystémique est largement reconnue. Pour mettre en place une telle approche, des indicateurs ont été proposés afin d'estimer l'impact de la pêche sur les communautés. Nous avons testé l'efficacité de l'un de ces indicateurs, la comparaison abondance-biomasse (méthode ABC), pour mesurer l'impact du chalutage de fond (année d'échantillonnage : 2001 et 2003) sur les communautés de la macrofaune benthique de la Grande Vasière, golfe de Gascogne (typiquement des crabes, étoiles de mer, des galathées, de gros mollusques à coquille dure). La méthode ABC est généralement utilisée comme un indicateur d'impact de différents types de perturbations physiques, biologiques et anthropiques sur les communautés benthiques. Cette méthode est basée sur l'hypothèse qu'un régime de perturbation croissant entraîne une modification de la structure des communautés qui deviennent graduellement dominées par des espèces opportunistes de petite taille caractérisées par un renouvellement rapide. Dans une communauté modérément perturbée, la biomasse moyenne des individus est ainsi plus grande que dans une communauté fortement perturbée. La méthode ABC mesure cet effet en comparant les distributions en biomasse et densité dans chaque communauté. Nous avons appliqué la méthode ABC et étudié la structure en taille et la diversité spécifique des communautés benthiques en comparant deux zones, l'une soumise à un effort de pêche modéré et l'autre à un important effort de pêche. La diversité spécifique était plus faible sur les sites fortement chalutés. Ces sites étaient dominés par des organismes opportunistes de grande taille, principalement une espèce de crabe nageur Liocarcinus depurator, une espèce de galathée Munida rugosa et des langoustines Nephrops norvegicus. Dans ces conditions, les résultats de la méthode ABC n'étaient pas cohérents avec la théorie pour ces communautés de macro-invertébrés benthiques et les efforts de pêche mesurés.

Résumé : Monitoring of French Polynesia coral reefs and their recent development.-French Polynesia, consisting of 118 islands in the centre of the Pacific Ocean, has more than 15 000 km(2) of reefs and lagoons managed by the local government. Tourism and pearl culture are the two main economic resources of the country. Polynesian coral reefs are extremely diverse and are among those for which we have thorough knowledge. The exploitation of local resources has been recorded for multiple decades and includes : coral materials, fishing, harvest and export of mother-of-pearl molluscs, pearl production, and ornamental fish. All over the country, many monitoring programmes have been launched to measure the health of reefs and the natural and anthropogenic perturbations that they suffer : hurricanes and seismic events, water quality, health of benthic and fish communities, pearl oyster pathology and radiobiology. These data, collected over the last few decades, allowed to define the relative importance of natural and anthropogenic degradation on reefs and lagoons, and to explain the present status of reefs at different spatial scales. Devastating hurricanes are rare (1903-1906, 1982-1983 and occasionally at other times), but they may annihilate outer slope coral communities on some islands. Bleaching events with considerable coral mortality at different geographical scales occurred mainly in 1991, 1994 and 2003. Outbreaks of Acanthaster destroyed numerous reefs (lagoons and outer slopes) from 1978-1982 and a new demographic wave began in 2006 at many Society islands. Eutrophication events only occurred occasionally and only in some lagoons. Whereas natural catastrophic events degrade the coral reef ecosystem across many islands, at the archipelago or even regional scale, anthropogenic degradation is limited to a few Society Islands, occurring rarely on atolls and not at all on those (one third) which are uninhabited. The main causes of reef degradation in some areas of Tahiti and Moorea include the embankment of fringing zones, coral mining, overfishing, absence of urban sewage treatment and the development of leisure and tourism activities. Because of its large geographical extent, one may conclude that major reef degradation in French Polynesia is caused by catastrophic natural events. On the other hand, anthropogenic degradation is more localized. Unfortunately, the synergistic effects of these causes of degradation prevent reefs from recovering. Optimum coral cover on French Polynesian outer reef slopes is between 50-60%. After a major destructive impact (hurricane, bleaching, Acanthaster) a reef is reduced to less than 10% coral cover, however if no more major disturbance events occur a reef will recover in about 12 years. Most of the 15 000 km(2) of reefs and lagoons in French Polynesia are in good health, and along with their neighbouring reefs in East and Central Pacific they are considered as the least degraded reefs worldwide and at a low risk of becoming degraded in the few next decades. However, we are more and more anxious about the future of reefs in the world particularly because present simulations predict that major impacts of climate change would include : elevation of sea surface temperatures, increase in the strength of hurricanes and acidification of seawater which will affect the formation of coral structures.
La Polynésie française, 118 îles au coeur du Pacifique, possède une surface de plus de 15 000 km2 de récifs et lagons gérés par le gouvernement polynésien. Le tourisme et la perliculture représentent les deux ressources économiques majeures du Pays. Les formations récifales très diversifiées sont parmi les mieux connues. Plusieurs suivis d'exploitation des ressources sont opérationnels depuis des décennies : granulats coralliens, pêche pour l'alimentation, collecte et exportation de mollusques nacriers, production de perles, poissons d'ornement. À l'échelle du Pays de très nombreux programmes de surveillance de l'état des récifs et des perturbations qu'ils subissent, naturelles et anthropiques, ont été mis en place : perturbations cycloniques et sismiques, qualité des eaux, état de santé des peuplements benthiques et ichtyologiques, pathologie des nacres, radiobiologie. Toutes ces données recueillies au fi l des décennies ont permis d'établir l'importance relative des dégradations naturelles et anthropiques sur les récifs et lagons polynésiens et d'expliquer leur état de santé actuel en considérant différentes échelles spatiales. Les périodes cycloniques dévastatrices pour les récifs sont rares (1903-1906, 1982-1983 et épisodiquement) mais les cyclones ont parfois anéanti les communautés coralliennes de pentes externes dans certaines îles. Les blanchissements suivis de mortalités importantes à des échelles spatiales diverses, ont été surtout ceux de 1991, 1994 et 2003. Les explosions démographiques d'Acanthaster ont détruit de nombreux récifs (lagons et pentes externes) en 1978-1982 et une nouvelle pullulation s'amplifie depuis 2006 dans plusieurs îles de la Société. Les crises dystrophiques n'ont perturbé qu'épisodiquement certains lagons. [...]

Résumé : The rapid development of the albacore tuna (Thunnus alalunga) driftnet fishery in the Pay of Biscay (Atlantic ocean, France) has incited European management authorities to ask for a study of its ecological impact on populations of common dolphins and striped dolphins. A programme with onboard observers has been led during 1992 and 1993, and a sighting survey has allowed the evaluation of the abundances of fractions of populations in the studied area. For the population of common dolphins, the biological parameter estimation has allowed the building of a discrete age-structured model based on a Leslie matrix. Sensitivity studies have been conducted using four model parameters (age of first reproduction, interval between births, juvenile and adult survival rates). Results show that the increase rate of the population presents the highest sensitivity versus adult survival rate and, in second place versus the interval between births.
Le développement rapide de la pêche au thon germon (Thunnus alalunga) au filet maillant dérivant dans le golfe de Gascogne a incité les instances de gestion européenne à demander une étude de son impact écologique sur les populations de dauphin commun et de dauphin bleu et blanc. Des observateurs embarqués à bord ont mené au cours des années 1992 et 1993 une campagne d'échantillonnage sur un parcours linéaire, ce qui a permis d'estimer l'abondance des fractions de populations présentes sur la zone étudiée. Pour la population de dauphins communs, l'estimation des paramètres biologiques a permis de construire un modèle à pas discret structuré en âge faisant appel à une matrice de Leslie. Des études de sensibilité ont été réalisées selon quatre paramètres du modèle; âge de première mise bas, intervalle entre mises bas, taux de survie des juvéniles, taux de survie des adultes sur les deux sexes confondus. Les résultats montrent que le taux d'accroissement de la population présente la plus forte sensibilité, en fonction du taux de survie des adultes avec, en deuxième ordre, l'intervalle entre mises bas.

Résumé : Le débat théorique sur les migrations et la famille connait une ambivalence allant du postulat de la migration comme une logique « individualiste » et de distanciation de la famille à celui de la migration vue comme une stratégie de survie portée par le réseau familial. C’est dans le but de contribuer à ce débat que le présent texte aborde l’analyse du processus migratoire sous l’angle des stratégies déployées par les migrants « Hloua » de la côte béninoise. Quatre dimensions ont particulièrement retenu notre attention : la prise de décision, le financement et l’organisation du voyage, l'intégration dans le milieu d’accueil, et les rapports maintenus avec le milieu d'origine.L’analyse s’appuie sur les récits de migration collectés auprès de migrants de retour ou de membres de familles restés au village, ceci dans le cadre d’une enquête plus large sur la pauvreté et les stratégies de survie dans le milieu de la pêche artisanale (Avloh, Ayiguinnou et Agoué) au Bénin. Cette analyse de récit a été complétée par des analyses de type quantitatif sur la fréquence des recours pour l’organisation et la prise de décision, la fréquence de recours pour l’insertion résidentielle et professionnelle, et le montant des envois de fonds. Les résultats montrent la place centrale du réseau familial le long du processus migratoire depuis la prise de décision, l’organisation du voyage, le « confiage » de la femme et des enfants du migrant, à l’établissement résidentiel et l’insertion professionnelle dans le milieu d’accueil. Ce réseau organise et structure efficacement le phénomène migratoire en intervenant lors des étapes décisives. Cependant, une fois insérés, les rapports maintenus avec le réseau familial se limitent pour la plupart à une solidarité affective, caractérisée par des contacts téléphoniques ou transferts de message et quelques envois de fonds largement en deçà des attentes. Ce qui fait dire de plus en plus que le migrant diminue le capital social de la famille sans pour autant y contribuer de façon substantielle sur le plan financier : Un paradoxe qui pourrait bien trouver son explication dans les recherches futures sous une perspective dynamique des migrations.
The theoretical debate on migration and family is ambivalent. Migration can be seen from an “individualist’’ and distant logic of the family or, on the other hand, migration can be viewed as a strategy of survival for the family network. It is in the objective of contributing to this debate, the present article will analyze the migration process from a migrant strategy perspective, more specifically from the perspective of the “Hloua” migrants off the Benin coast. Four dimensions are of particular interest: the decision making process, the cost and organization of the trip, integration in the host community and the maintenance of relations with the host community. Within a large scale research on poverty and the strategies of survival of artisan fishing (Avloh, Ayiguinnou et Agoué) in Bénin, the present analysis is based on migration stories collected from returning migrants or from family members still living in the village. This story analysis has been completed with quantitative analyses on the frequency of the use of organization and decision making, the frequency of the use of residential and professional insertion, and the amount of remittances. The results show the central place of family ties during the migratory process from the start of the decision making process, the travel planning, the entrusting of the women and children of the migrant, to the residential establishment and the professional insertion in the host society. This network organizes and structures efficiently the migratory phenomenon by intervening during the decisive steps. However, once inserted, the connections maintained with the family network are limited for the majority to an affective solidarity characterized by telephone contacts or message transfers, and sometimes remittances sent back largely lower to the family’s expectations. This results more and more in the migrant diminishing the social capital of the family without always contributing in some substantially way on the financial side. A paradox which could find its explanation in future researches under a perspective of migrations’ dynamics.

Résumé : Selective fishing pressure on more highly valued marine living resources is one of the key factors proposed to explain changes occurring in fish communities and associated landings of commercial fisheries. The aim of this paper is to establish the nature of changes in the landings of French fishing fleets operating in the Bay of Biscay in the period 1973-2002, and whether these changes could be related to the relative economic attractiveness of different fish species. The analysis focuses on trends observed in the landings of all commercial fish species over the last three decades. It is based on data of annual quantities landed and ex-vessel prices compiled from official French landings records, and on bio-geographical descriptors of these species derived from published data. Using simple index numbers and multivariate analysis, we examined changes in total landings in terms of their volume and value, as well as changes in their composition. We show that the composition of landings significantly changed over the study period, with an increase in the proportion of pelagic species, of lower economic value. The average ex-vessel price of production by the fleets tended to decrease from the late 1980s; partly due to a cross-species drop in prices, occurring mainly after 1993, but also to the increased proportion of low-priced species in the landings. This caused a significant drop in the total gross value of production in the second half of the study period.
La pression de pêche sélective sur les ressources marines vivantes de forte valeur est un des facteurs-clés proposés pour expliquer les changements qui surviennent dans la structure des communautés de poisson et dans les débarquements des pêcheries commerciales associés. L'objectif de cet article est d'établir la nature des changements dans les débarquements des flottilles de pêche françaises opérant dans le golfe de Gascogne, et d'examiner les relations entre ces changements et l'attractivité relative des espèces de poisson d'un point de vue économique. L'analyse se concentre sur les tendances observées au cours des trois dernières décennies dans les débarquements de toutes les espèces commerciales de poissons effectués par les flottilles de pêche opérant dans le golfe. Elle s'appuie sur des données concernant les quantités annuelles débarquées, les prix compilés à partir des enregistrements officiels des débarquements français, et les données publiées concernant les caractéristiques biogéographiques des espèces étudiées. En s'appuyant sur des indices simples et une analyse multivariée, on examine les changements des débarquements totaux en volume et en valeur, ainsi que les changements dans leur composition. On montre que la composition des débarquements a fortement changé au cours de la période étudiée, avec un accroissement important de la part des espèces pélagiques, de plus faible valeur. Le prix moyen de la production a eu tendance à décroître depuis la fin des années 1980. Ceci est en partie dû à une chute des prix de l'ensemble des espèces, après 1993, et en partie lié à l'accroissement de la part des espèces de plus faible valeur dans les débarquements. Une baisse importante de la valeur de la production en a découlé sur cette deuxième moitié de la période d'étude.

Résumé : The populations of fishes dwelling near the sea bed (demersal species) on the continental shelf are usually the object of intense commercial exploitation. The Bay of Biscay shelf is no exception. Hence, populations suffer from this exploitation. Moreover, the general role played by hydro-climatic variations in the regulation of the abundance of demersal fish populations (population dynamics) is traditionally admitted. In the Bay of Biscay, a warming of the surface water has been observed over the three last decades (Koutsikopoulos et al., 1998). Climate change therefore has potential consequences on fish communities. Thus, the structure and dynamics of fish populations on the continental shelf of the Bay of Biscay are susceptible to suffer both from the effects of a human activity (fishing) and of climate change (warming). Fisheries should therefore suffer more or less from these changes depending on their adaptation capacity.
Les peuplements de poissons vivant à proximité du fond (espèces démersales) sur le plateau continental font généralement l'objet d'une exploitation commerciale intense. Le plateau du Golfe de Gascogne n'échappe pas à cette règle. Les populations y subissent donc les effets de l'exploitation. Par ailleurs, le rôle général des variations hydro-climatiques dans la régulation de l'abondance des populations démersales de poissons (la dynamique des populations) est classiquement admis. Dans le Golfe de Gascogne, un réchauffement des eaux de surface au cours des trois dernières décennies est observé (Koutsikopoulos et al., 1998). Le changement climatique a donc des conséquences potentielles sur la communauté de poissons. Ainsi, la structure et la dynamique du peuplement de poissons du plateau continental du Golfe de Gascogne sont susceptibles de répondre à la fois aux effets d'une activité humaine (la pêche) et du changement climatique (réchauffement). Les pêcheries devraient donc subir ces changements selon leur capacité d'adaptation.

Résumé : The ichtyofauna of Geyser and Zelee coral banks (north of Mozambique canal) was investigated in 1996, this work being the first quantitative study on this area. Quantitative data were collected on 11 stations (mean depth 18 m) by visual observations along 50 m transect, widened to 2 m for small sedentary species, and to 5 m for commercial species with a large action range. The main descriptors of the fish communities (species richness, abundance per species) and the trophic structure (omnivorous, herbivorous, carnivorous, browsers of sessile invertebrates) were described and analysed.A total of 294 fish species, belonging to 43 families were recorded. The species richness varied from 45 to 83 species / station, and the abundance, from 292 to 1322 individuals / 100 m(2), the lower values being recorded on the inner slope and the higher ones on the outer slope. In terms of number of individuals, diurnal planktivores were highly represented at all sites (mean 63.7%). Pomacentridae and Caesionidae were the most abundant families, damselfishes being mainly represented by Chromis ternatensis (mean 73 ind., max, 148 ind. 100 m(2)), C. dimidiata (mean 33 ind., max. 151 ind. / 100 m(2)) and Dascyllus carneus (mean 38 ind., max. 92 ind. 100 m(2)), and fusiliers by Pterocaesio chrysozona (mean 19 ind., max. 128 ind. / 100 m(2)), P. tile (mean 12 ind., max. 38 ind. / 100 m(2)) and Caesio teres (mean 6 ind., max. 32 ind. / 100 m(2)). The high values recorded showed that small and isolated coral banks can support relatively rich fish faunas and substantial populations of individuals. This result may be explained by different factors such as the oceanographic circulation favourable to a localised enrichment of nutrients from surface water, the low human impact, a good coral cover and a high degree of self-recruitment associated with regional recruitment. Nevertheless, the main commercial species such as Lutjanus bohar and Variola louti, observed at each station, were represented at a low density (mean 0.8 ind., max. 6 ind. / 100 m(2) and mean 0.2 ind., max. 0.8 ind. / 100 m(2) respectively). This result may be due to the exploitation of these coral banks between 1990 and 1992, which was interrupted following the fast decreasing output.Such an experience shows us the fragility of these small coral banks and the necessity to establish a rational management of the resource.

Résumé : Empirical evidence and the theoretical literature both point to stock sustainability and the protection of marine biodiversity as important fisheries management issues. Decision-support tools are increasingly required to operationalize the ecosystem-based approach to fisheries management. These tools need to integrate (i) ecological and socio-economic drivers of changes in fisheries and ecosystems; (ii) complex dynamics; (iii) deal with various sources of uncertainty; and (iv) incorporate multiple, rather than single objectives. The stochastic co-viability approach addresses the trade-offs associated with balancing ecological, economic and social objectives throughout time, and takes into account the complexity and uncertainty of the dynamic interactions which characterize exploited ecosystems and biodiversity. This thesis proposes an application of this co-viability approach to the sustainable management of mixed fisheries, using two contrasting case studies: the French Bay of Biscay (BoB) demersal mixed fishery and the Australian Northern Prawn Fishery (NPF). Both fisheries entail direct and indirect impacts on mixed species communities while also generating large economic returns. Their sustainability is therefore a major societal concern. A dynamic bio-economic modelling approach is used to capture the key biological and economic processes governing these fisheries, combining age- (BoB) or size- (NPF) structured models of multiple species with recruitment uncertainty, and multiple fleets (BoB) or fishing strategies (NPF). Economic uncertainties relating to input and output prices are also considered. The bioeconomic models are used to investigate how the fisheries can operate within a set of constraints relating to the preservation of Spawning Stock Biomasses (BoB) or Spawning Stock Size Indices (NPF) of a set of key target species, maintenance of the economic profitability of various fleets (BoB) or the fishery as a whole (NPF), and limitation of fishing impacts on the broader biodiversity (NPF), under a range of alternative scenarios and management strategies. Results suggest that under a status quo strategy both fisheries can be considered as biologically sustainable, while socio-economically (and ecologically in the NPF case) at risk. Despite very different management contexts and objectives, viable management strategies suggest a reduction in the number of vessels in both cases. The BoB simulations allow comparison of the trade-offs associated with different allocations of this decrease across fleets. Notably, co-viability management strategies entail a more equitable allocation of effort reductions compared to strategies aiming at maximizing economic yield. In the NPF, species catch diversification strategies are shown to perform well in controlling the levels of economic risk, by contrast with more specialized fishing strategies. Furthermore analyses emphasize the importance to the fishing industry of balancing global economic performance with inter-annual economic variability. Promising future developments based on this research involve the incorporation of a broader set of objectives including social dimensions, as well as the integration of ecological interactions, to better address the needs of ecosystem-based approaches to the sustainable harvesting of marine biodiversity.
L’objectif général de la thèse est de modéliser les principaux processus biologiques et économiques régissant des pêcheries multi-espèces et multi-flottilles afin de proposer des stratégies viables pour la gestion durable de ces pêcheries mixtes, dans un contexte stochastique et multiobjectif. Plus spécifiquement, cette thèse utilise des analyses de co-viabilité stochastique pour étudier les arbitrages entre des objectifs contradictoires de gestion (conservation, et viabilité économique et sociale) des pêcheries mixtes. Deux pêcheries mixtes sont analysées dans cette thèse: la pêcherie française mixte démersale du golfe de Gascogne et la pêcherie crevettière australienne du Nord (NPF). Ces deux pêcheries sont multi-espèces, et utilisent des stratégies multiples de pêche, induisant des impacts directs et indirects sur les écosystèmes. Cette thèse propose une application de la co-viabilité stochastique à ces deux cas, en prenant en compte leur histoire, leur contexte socio-politique et les différences dans les stratégies et objectifs de gestion. Les résultats suggèrent que le status quo peut être considéré comme une stratégie biologiquement durable mais socio économiquement à risque dans les deux pêcheries (ainsi qu’à risque écologique dans le cas de la pêcherie australienne). Les simulations réalisées pour le golfe de Gascogne permettent de comparer les arbitrages associés à différentes réductions de capacités par flottille et de montrer qu’il existe des solutions de gestion permettant la co-viabilité du système (viabilité biologique des différentes espèces considérées et viabilité socio-économique des flottilles) contrairement à des stratégies de gestion mono-spécifiques ou basées sur la maximisation de la rente. Dans la pêcherie crevettière australienne, l’analyse montre que les stratégies de diversification permettent de limiter le risque économique contrairement aux stratégies plus spécialisées.

Résumé : Choice of sampling method and survey period can have an important impact on the perception of the structure and dynamics of an ecological community. For the Celtic Sea fish assemblage we compared data obtained by three different trawl surveys: an autumn groundfish survey with a GOV trawl, and a spring and an autumn groundfish survey, both carried out with a Portuguese high-headline trawl. Time-series of abundance estimates were not consistent among surveys for all species and were generally very noisy. An analysis of variance components showed that the sampling method contributed more to the variance in abundance estimates compared to survey period, interannual variability, or even sampling variance. Overall community assessments based on indicators such as proportions of non-commercial and piscivorous species, and the proportion of benthic species showed similar trends for all data series. The shape of the size spectrum based on abundances per length class summed over all fish species, although stable over time, was highly sensitive to the sampling method. With the exception of size spectra, community indicators for marine fish assemblages monitored by surveys seem to be robust to survey period and trawling gear, but species abundance trends are method dependent.
